Abstract:SNAREs (soluble N-ethyl maleimide-sensitive factor attachment protein receptors) mediate membrane fusion of vesicle transport in eukaryotic cells. LjSYP132s are the members of Qa-SNAREs in Lotus japonicus. Two isoforms, LjSYP132a and LjSYP132b, are generated by alternative splicing. Immunoblot analysis detected strong expression of LjSYP132s in infected root nodules and seeds by posttranscriptional modification. In either LjSYP132a or LjSYP132b silenced roots (RNAi-LjSYP132a, RNAi-LjSYP132b), the infection thread (IT) was not elongated, suggesting that both LjSYP132a and LjSYP132b have a role in IT progression. The results were consistent with the data of qRT-PCR showing that both genes were expressed at the early stage of infection. However, during the nodulation, only LjSYP132a was induced. LjSYP132s protein was observed in the Mesorhizobium loti-inoculated roots of mutants, nfr1, castor and pollux, suggesting that LjSYP132s can be induced without Nod factor signaling. Accumulation of LjSYP132s in the peribacteroid membrane suggests the function of not only IT formation but also nutrient transport. In contrast, qRT-PCR showed that LjSYP132b was expressed in the seeds. A stable transgenic plant of LjSYP132b, R132b, was produced by RNAi silencing. In the R132b plants, small pods with a few seeds and abnormal tip growth of the pollen tubes were observed, suggesting that LjSYP132b has a role in pollen tube growth and nutrient transport in the plasma membrane of seeds.
LTBSG1, a New Allele of BRD2, Regulates Panicle and Grain Development in Rice by Brassinosteroid Biosynthetic Pathway

Abstract:Panicle architecture and grain size are two important agronomic traits which determine grain yield directly in rice. In the present study, a mutant named ltbsg1 (longer top branch and shorter grain 1) was isolated from the cultivar "Zhenong 34" (Oryza sativa L. ssp. indica) by ethyl methane sulfonate (EMS) mutagenesis. The target gene was studied through phenotype observation, genetic analysis, map-based cloning and functional analysis. The histocytological analysis indicated that the elongated top branch and shorter grain of mutant ltbsg1 were caused from the defects of cell elongation. The ltbsg1 gene in mutant revealed a single nucleotide substitution (G-A) in the exon 2 of LOC_Os10g25780, causing an amino acid variation (Glycine-Arginine) in the FAD (Flavin-adenine dinucleotide)-binding domain of delta (24)-sterol reductase, which was involved in the brassinosteroid (BR) biosynthesis. LTBSG1 was constitutively expressed and the protein was widely localized in chloroplast, nucleus and cytomembrane. The ltbsg1 seedlings had a lower endogenous BR level and could be restored to the phenotype of wild type by exogenous BR. The LTBSG1 knock-out lines showed similar phenotype defects as mutant ltbsg1, which confirmed that LTBSG1 was responsible for top branch elongation and grain size reduction. Furthermore, LTBSG1 along with other BR-related genes were feedback-regulated due to their obvious altered expression in mutant ltbsg1. This study demonstrated that LTBSG1 could play a new role in regulating panicle and grain development by BR biosynthetic pathway.

Abstract:Hazardous gases released from subsurface landfill source causes explosion and pulmonary ailments in human beings. This work focuses on wireless ad-hoc multisensor network based localization and threat estimation of such a buried gas source. It is reasonably considered that the gas source effuses methane (CH4) and volatile organic compounds (VOC) over a large indoor environment. Experiments are performed to emulate the subsurface gas diffusion process. The propagation constant of CH4 is also determined experimentally. First, the maximum likelihood (ML) method is used to estimate the most probable gas source location within a target area. It uses gas concentration readings sensed by the multisensor nodes at different predetermined points over the large area. The initial localization belief is next refined using a judiciously chosen subset of sensor nodes with limited mobility. Simulation results indicate that the proposed source localization algorithm offers higher estimation accuracy with reduced hardware using lesser energy resources. Finally, we propose an analysis that helps to estimate the explosion-threat possessed by the landfill source. Since VOC exposure has severe ill effects on human health, a VOC concentration measurement scheme is also proposed here.

Toward a Psychology of Person-Environment (PE) Correlation: The Role of Spouse Selection

Abstract:Identifying the important ways in which attributes of persons correlate with features of the interpersonal environment is perhaps one of the most intriguing issues facing the development of an interactional psychology. Little empirical progress has yet been made, however, in documenting the domains within which person-environment (PE) correspondence occurs, in identifying the mechanisms by which such correspondence is brought about, and in exploring the consequences of obtained correspondence. One hypothesis of this article is that nonrandom spouse selection (assortative marriage) is one mechanism by which correspondences between persons and their interpersonal environments are created. An empirical study of 93 married couples examined spouse correlations within eight interpersonal categories (e.g., dominance, submissivness, extraversion) by using self and observer reports of the performance frequencies of 800 acts. Substantial spouse correspondence was found, particularly for the domains of extraversion, dominance, quarrelsomeness, and ingenuousness. In addition, changes in degree of spouse correspondence were associated with length of marital relationship. Discussion focuses on different types of PE correspondence, implications for the study of adult personality development, and the emergence of a psychology of PE correlation.
Molecular cloning and characterization of a serine palmitoyltransferase gene from rice (Oryza sativa) and its gene expression in defense response to brown planthopper

Abstract:To understand potential mechanisms involved in sphingolipids and their metabolic precursors, long-chain bases (LCBs)-mediated stress response, we cloned rice LCB genes that encode serine palmitoyltransferase (SPT), which is the key enzyme of sphingolipid de novo biosynthesis. The full-length cDNAs of three LCB1 and three LCB2 genes were amplified by reverse transcription-polymerase chain reaction (RT-PCR). The lengths of the deduced LCB proteins ranged from 481 to 497 amino acid residues. Bioinformatics and comparative studies revealed that the polypeptide proteins had high homology in a large number of species from bacteria to humans. In rice, we found that OsLCB2a1 expression was up-regulated when infested by brown planthopper (BPH). Compared with other varieties, gene expression levels were higher in BPH-resistant varieties such as Mudgo and IR64. Gene expression was negatively correlated with BPH-resistant scores. Among different plant parts of rice varieties, gene expression was found to be significantly increased in the leaf blade of IR64 and the leaf sheath of Taiping. The mRNA level of OsLCB2a1 was found to be high at the maximum tillering stage of BPH-resistant varieties, suggesting that this gene may play a role in the vegetative stages of rice.

Abstract:Selenium-binding proteins (SBPs) represent a ubiquitous and conserved protein family with yet unclear biochemical and molecular functions. The importance of the human homolog has been extensively studied as it is implicated in many cancer types and other diseases. On the other hand, little is known regarding plant homologs. In plants, there is evidence that SBP participates in developmental procedures, oxidative stress responses, selenium and cadmium binding, and pathogenic tolerance. Moreover, recent studies have revealed that SBP is a methanethiol oxidase (MTO) catalyzing the conversion of methanethiol into formaldehyde, H2S, and H2O2. The two later products emerge as key signal molecules, playing pivotal roles in physiological processes and environmental stress responses. In this review, we highlight the available information regarding plants in order to introduce and emphasize the importance of SBP1 and its role in plant growth, development, and abiotic/biotic stress.

Establishment of the Lotus japonicus Gene Expression Atlas (LjGEA) and its use to explore legume seed maturation

Abstract:Lotus japonicus is a model species for legume genomics. To accelerate legume functional genomics, we developed a Lotus japonicus Gene Expression Atlas (LjGEA), which provides a global view of gene expression in all organ systems of this species, including roots, nodules, stems, petioles, leaves, flowers, pods and seeds. Time-series data covering multiple stages of developing pod and seed are included in the LjGEA. In addition, previously published L. japonicus Affymetrix data are included in the database, making it a 'one-stop shop' for transcriptome analysis of this species. The LjGEA web server (http://ljgea.noble.org/) enables flexible, multi-faceted analyses of the transcriptome. Transcript data may be accessed using the Affymetrix probe identification number, DNA sequence, gene name, functional description in natural language, and GO and KEGG annotation terms. Genes may be discovered through co-expression or differential expression analysis. Users may select a subset of experiments and visualize and compare expression profiles of multiple genes simultaneously. Data may be downloaded in a tabular form compatible with common analytical and visualization software. To illustrate the power of LjGEA, we explored the transcriptome of developing seeds. Genes represented by 36 474 probe sets were expressed at some stage during seed development, and almost half of these genes displayed differential expression during development. Among the latter were 624 transcription factor genes, some of which are orthologs of transcription factor genes that are known to regulate seed development in other species, while most are novel and represent attractive targets for reverse genetics approaches to determine their roles in this important organ.
A sucrose transporter, LjSUT4, is up-regulated during Lotus japonicus nodule development

Abstract:LjSUT4, encoding a putative sucrose transporter, was identified in a Lotus japonicus nodule cDNA library. The deduced amino acid sequence showed a high degree of identity with sucrose transporters from other plants. Semi-quantitative RT-PCR analysis demonstrated that the L. japonicus SUT4 gene was expressed at high levels in both roots and nodules. In situ hybridization revealed that, in young nodules, SUT4 mRNA transcripts are present in vascular bundles, inner cortex and both infected and uninfected cells while, in mature nodules, accumulation of transcripts was restricted only in vascular bundles and the inner cortex. The results indicated that LjSUT4 codes for a putative sucrose transporter, and its expression pattern suggests a possible shift in the mechanism of sugar transport during nodule development. The role of this polypeptide in sucrose transport and metabolism is discussed.
Salicylic acid differentially affects suspension cell cultures of Lotus japonicus and one of its non-symbiotic mutants

Abstract:Salicylic acid (SA) is known to play an important role in the interaction between plant and micro-organisms, both symbiotic and pathogen. In particular, high levels of SA block nodule formation and mycorrhizal colonization in plants. A mutant of Lotus japonicus, named Ljsym4-2, was characterized as unable to establish positive interactions with Rhizobium and fungi (NOD−, MYC−); in particular, it does not recognize signal molecules released by symbiotic micro-organisms so that eventually, epidermal cells undergo PCD at the contact area. We performed a detailed characterization of wild-type and Ljsym4-2 cultured cells by taking into account several parameters characterizing cell responses to SA, a molecule strongly involved in defense signaling pathways. In the presence of 0.5 mM SA, Ljsym4-2 suspension-cultured cells reduce their growth and eventually die, whereas in order to induce the same effects in wt suspension cells, SA concentration must be raised to 1.5 mM. An early and short production of nitric oxide (NO) and reactive oxygen species (ROS) was detected in wt-treated cells. In contrast, a continuous production of NO and a double-peak ROS response, similar to that reported after a pathogenic attack, was observed in the mutant Ljsym4-2 cells. At the molecular level, a constitutive higher level of a SA-inducible pathogenesis related gene was observed. The analysis in planta revealed a strong induction of the LjPR1 gene in the Ljsym4-2 mutant inoculated with Mesorhizobium loti.

Abstract:Nucleotide-binding site (NBS) disease resistance genes play a crucial role in plant defense responses against pathogens and insect pests. Many NBS-encoding genes have been detected in Lotus japonicus, an important forage crop in many parts of the world. However, most NBS genes identified so far in L. japonicus were only partial sequences. We identified 45 full-length NBS-encoding genes in the L. japonicus genome, and analyzed gene duplications, motifs, and the molecular phylogeny to further understand the NBS gene family. We found that gene duplication events rarely occur in L. japonicus NBS-encoding (LjNBS) genes. In addition, LjNBS genes were subjected to selection pressure, and codon usage bias was evident. We tested for purifying selection (specifically in the CC-NBS-LRR and TIR-NBS-LRR groups), and found strong purifying selection in the TIR-domain-containing sequences, indicating that the CC-NBS-LRR group is more likely to undergo expansion than the TIR-NBS-LRR group. Moreover, our results showed that both selection and mutation contributed to LjNBS codon usage bias, but mutational bias was the major influence on codon usage.

Abstract:The LATERAL ORGAN BOUNDARIES DOMAIN (LBD) gene family has been well-studied in Arabidopsis and play crucial roles in the diverse growth and development processes including establishment and maintenance of boundary of developmental lateral organs. In this study we identified and characterized 38 LBD genes in Lotus japonicus (LjLBD) and 57 LBD genes in Medicago truncatula (MtLBD), both of which are model legume plants that have some specific development features absent in Arabidopsis. The phylogenetic relationships, their locations in the genome, genes structure and conserved motifs were examined. The results revealed that all LjLBD and MtLBD genes could be distinctly divided into two classes: Class I and II. The evolutionary analysis showed that Type I functional divergence with some significantly site-specific shifts may be the main force for the divergence between Class I and Class II. In addition, the expression patterns of LjLBD genes uncovered the diverse functions in plant development. Interestingly, we found that two LjLBD proteins that were highly expressed during compound leaf and pulvinus development, can interact via yeast two-hybrid assays. Taken together, our findings provide an evolutionary and genetic foundation in further understanding the molecular basis of LBD gene family in general, specifically in L. japonicus and M. truncatula.

Abstract:Mesorhizobium huakuii 7653R forms a symbiotic relationship with Astragalus sinicus to produce nitrogen-fixing root nodules under nitrogen-limiting conditions. By screening its transposon-inserted mutant library, a mutation in the lpsH gene was found to form pseudonodules on A. sinicus. Its effect was further confirmed by double-crossover mutant HK242. DNA sequence analysis revealed that the lpsH gene encodes a deduced protein of 397 amino acids with a predicted molecular mass of 43.6 kD. LpsH contains a putative signal peptide, 11 transmembrane helices, and an O-antigen polymerase domain, which locates on the periplasmic membrane and is necessary to lipopolysaccharide synthesis. Plant studies showed that the lpsH gene mutant formed ineffective nodules, and this symbiotic phenotype was linked to abnormal nodule development.

Abstract:BACKGROUND AND AIMS Efficient biological nitrogen fixation (BNF) requires leghaemoglobin (Lb) to modulate oxygen pressure in nodules. Excess N supply severely inhibits BNF through effects on Lb during nodulation. As yet, a systematic identification and characterization of Lb-encoding genes in soybean has not been reported. METHODS The effects of N on BNF were studied in soybean plants inoculated with rhizobia and exposed to excess or low N availability in hydroponic cultures. To identify soybean Lb proteins, BLAST searches were performed on the Phytozome website. Bioinformatic analysis of identified GmLbs was then carried out to investigate gene structure, protein homology and phylogenetic relationships. Finally, quantitative real-time PCR was employed to analyse the expression patterns of soybean Lb genes in various tissues and in response to high N availability. KEY RESULTS Excess N significantly accelerated nodule senescence and the production of green Lb in nodules. In total, seven haemoglobin (Hb) genes were identified from the soybean genome, with these Hb genes readily split into two distinct clades containing predominantly symbiosis-associated or non-symbiotic Hb members. Expression analysis revealed that all of the symbiosis-associated Lbs except GmLb5 were specifically expressed in nodules, while the non-symbiotic GmHbs, GmHb1 and GmHb2, were predominantly expressed in leaves and roots, respectively. Among identified GmLbs, GmLb1-4 are the major Lb genes acting in soybean nodulation, and each one is also significantly suppressed by exposure to excess N. CONCLUSIONS Taken together, the results show that excess N inhibits BNF by reducing nodule formation, Lb concentration and nitrogenase activity. The characteristics of the entire Hb family were analysed, and we found that GmLb1-4 are closely associated with nodule development and N2 fixation. This works forms the basis for further investigations of the role of Lbs in soybean nodulation.

Genome-Wide Identification and Characterization of the SBP Gene Family in Passion Fruit (Passiflora edulis Sims)

Abstract:The SQUAMOSA promoter binding proteins (SBPs) gene family plays important roles in plant growth and development. The SBP gene family has been identified and reported in many species, but it has not been well studied in passion fruit. In this study, a total of 14 SBP genes were identified in passion fruit and named from PeSBP1 to PeSBP14 based on their chromosomal distribution. The phylogenetic tree, gene structure, conserved motifs, collinearity analysis, and expression patterns of the identified SBP members were analyzed. We classified the PeSBP genes into eight groups (I to VIII) according to the phylogenetic tree, gene structure, and conserved motifs. Synteny analysis found that 5 homologous gene pairs existed in PeSBP genes and 11 orthologous gene pairs existed between passion fruit and Arabidopsis. Synonymous nucleotide substitution analysis showed that the PeSBP genes were under strong negative selection. The expression pattern of PeSBP genes in seed, root, leaf, and flower showed that nine of the PeSBP genes displayed high expression in the leaf and the flower. The expression patterns of PeSBP3/6/8/9/10 were further detected by qRT-PCR. In addition, differences in the expression levels occurred for each gene in the different flower organs and at the different developmental stages. There were large differences among SBPs based on transcriptional levels under cold, heat, salt, and osmotic stress conditions. Altogether, this study provides an overview of SBP genes in passion fruit and lays the foundation for further functional analysis.
Study of nsLTPs in Lotus japonicus genome reveal a specific epidermal cell member (LjLTP10) regulated by drought stress in aerial organs with a putative role in cutin formation

Abstract:The cuticle is the first defense against pathogens and the second way water is lost in plants. Hydrophobic layers covering aerial plant organs from primary stages of development form cuticle, including major classes of aliphatic wax components and cutin. Extensive research has been conducted to understand cuticle formation mechanisms in plants. However, many questions remain unresolved in the transport of lipid components to form cuticle. Database studies of the Lotus japonicus genome have revealed the presence of 24 sequences classified as putative non-specific lipid transfer proteins (nsLTPs), which were classified in seven groups; four groups were selected because of their expression in aerial organs. LjLTP8 forms a cluster with DIR1 in Arabidopsis thaliana while LjLTP6, LjLTP9, and LjLTP10 were grouped as type I LTPs. In silico studies showed a high level of structural conservation, and substrate affinity studies revealed palmitoyl-CoA as the most likely ligand for these LTPs, although the Lyso-Myristoyl Phosphatidyl Choline, Lyso-myristoyl phosphatidyl glycerol, and Lyso-stearyl phosphatidyl choline ligands also showed a high affinity with the proteins. The LjLTP6 and LjLTP10 genes were expressed in both the stems and the leaves under normal conditions and were highly induced during drought stress. LjLTP10 was the most induced gene in shoots during drought. The gene was only expressed in the epidermal cells of stems, primordial leaves, and young leaflets. LjLTP10 was positively regulated by MeJA but repressed by abscisic acid (ABA), ethylene, and H2O2, while LjLTP6 was weakly induced by MeJA, repressed by H2O2, and not affected by ABA and ethylene. We suggest that LjLTP10 is involved in plant development of stem and leaf cuticle, but also in acclimation to tolerate drought stress in L. japonicus.
A legume-specific novel type of phytosulfokine, PSK-δ, promotes nodulation by enhancing nodule organogenesis

Abstract:Abstract Phytosulfokine-α (PSK-α), a tyrosine-sulfated pentapeptide with the sequence YSO3IYSO3TQ, is widely distributed across the plant kingdom and plays multiple roles in plant growth, development, and immune response. Here, we report a novel type of phytosulfokine, PSK-δ, and its precursor proteins (MtPSKδ, LjPSKδ, and GmPSKδ1), specifically from legume species. The sequence YSO3IYSO3TN of sulfated PSK-δ peptide is different from PSK-α at the last amino acid. Expression pattern analysis revealed PSK-δ-encoding precursor genes to be expressed primarily in legume root nodules. Specifically, in Medicago truncatula, MtPSKδ expression was detected in root cortical cells undergoing nodule organogenesis, in nodule primordia and young nodules, and in the apical region of mature nodules. Accumulation of sulfated PSK-δ peptide in M. truncatula nodules was detected by LC/MS. Application of synthetic PSK-δ peptide significantly increased nodule number in legumes. Similarly, overexpression of MtPSKδ in transgenic M. truncatula markedly promoted symbiotic nodulation. This increase in nodule number was attributed to enhanced nodule organogenesis induced by PSK-δ. Additional genetic evidence from the MtPSKδ mutant and RNA interference assays suggested that the PSK-δ and PSK-α peptides function redundantly in regulating nodule organogenesis. These results suggest that PSK-δ, a legume-specific novel type of phytosulfokine, promotes symbiotic nodulation by enhancing nodule organogenesis.
