Abstract:Planktonic copepods are small crustaceans that have the ability to swim by quick powerful jumps. Such an aptness is used to escape from high shear regions, which may be caused either by flow per- turbations, produced by a large predator (i.e., fish larvae), or by the inherent highly turbulent dynamics of the ocean. Through a combined experimental and numerical study, we investigate the impact of jumping behaviour on the small-scale patchiness of copepods in a turbulent environment. Recorded velocity tracks of copepods displaying escape response jumps in still water are here used to define and tune a Lagrangian Copepod (LC) model. The model is further employed to simulate the behaviour of thousands of copepods in a fully developed hydrodynamic turbulent flow obtained by direct numerical simulation of the Navier-Stokes equations. First, we show that the LC velocity statistics is in qualitative agreement with available experimental observations of copepods in tur- bulence. Second, we quantify the clustering of LC, via the fractal dimension $D_2$. We show that $D_2$ can be as low as ~ 2.3 and that it critically depends on the shear-rate sensitivity of the proposed LC model, in particular it exhibits a minimum in a narrow range of shear-rate values. We further investigate the effect of jump intensity, jump orientation and geometrical aspect ratio of the copepods on the small-scale spatial distribution. At last, possible ecological implications of the observed clustering on encounter rates and mating success are discussed

Geometric methods for efficient planar swimming of copepod nauplii

Abstract:Copepod nauplii are larval crustaceans with important ecological functions. Due to their small size, they experience an environment of low Reynolds number within their aquatic habitat. Here we provide a mathematical model of a swimming copepod nauplius with two legs moving in a plane. This model allows for both rotation and two-dimensional displacement by periodic deformation of the swimmer's body. The system is studied from the framework of optimal control theory, with a simple cost function designed to approximate the mechanical energy expended by the copepod. We find that this model is sufficiently realistic to recreate behavior similar to those of observed copepod nauplii, yet much of the mathematical analysis is tractable. In particular, we show that the system is controllable, but there exist singular configurations where the degree of non-holonomy is non-generic. We also partially characterize the abnormal extremals and provide explicit examples of families of abnormal curves. Finally, we numerically simulate normal extremals and observe some interesting and surprising phenomena.

Propulsion efficiency and imposed flow fields of a copepod jump

Abstract:Pelagic copepods jump to relocate, to attack prey and to escape predators. However, there is a price to be paid for these jumps in terms of their energy costs and the hydrodynamic signals they generate to rheotactic predators. Using observed kinematics of various types of jumps, we computed the imposed flow fields and associated energetics of jumps by means of computational fluid dynamics simulations by modeling the copepod as a self-propelled body. The computational fluid dynamics simulation was validated by particle image velocimetry data. The flow field generated by a repositioning jump quickly evolves into two counter-rotating viscous vortex rings that are near mirror image of one another, one in the wake and one around the body of the copepod; this near symmetrical flow may provide hydrodynamic camouflage because it contains no information about the position of the copepod prey within the flow structure. The flow field associated with an escape jump sequence also includes two dominant vortex structures: one leading wake vortex generated as a result of the first jump and one around the body, but between these two vortex structures is an elongated, long-lasting flow trail with flow velocity vectors pointing towards the copepod; such a flow field may inform the predator of the whereabouts of the escaping copepod prey. High Froude propulsion efficiency (0.94-0.98) was obtained for individual power stroke durations of all simulated jumps. This is unusual for small aquatic organisms but is caused by the rapidity and impulsiveness of the jump that allows only a low-cost viscous wake vortex to travel backwards.

Abstract:ABSTRACT Sessile barnacles feed by sweeping their basket-like cirral fan through the water, intercepting suspended prey. A primary component of the diet of adult barnacles is copepods that are sensitive to fluid disturbances and capable of escaping. How do barnacles manage to capture copepods despite the fluid disturbances they generate? We examined this question by describing the feeding current architecture of 1 cm sized Balanus crenatus using particle image velocimetry, and by studying the trajectories of captured copepods and the escapes of evading copepods. We found that barnacles produce a feeding current that arrives both from behind and the sides of the barnacle. The flow from the sides represents quiescent corridors of low fluid deformation and uninterrupted by the beating cirral fan. Potential prey arriving from behind are likely to encounter the cirral fan and, hence, capture here is highly unlikely. Accordingly, most captured copepods arrived through the quiet corridors, while most copepods arriving from behind managed to escape. Thus, it is the unique feeding flow architecture that allows feeding on evasive prey. We used the Landau–Squire jet as a simple model of the feeding current. For the Reynolds number of our experiments, the model reproduces the main features of the feeding current, including the lateral feeding corridors. Furthermore, the model suggests that smaller barnacle specimens, operating at lower Reynolds numbers, will produce a fore–aft symmetric feeding current without the lateral corridors. This suggests an ontogenetic diet shift from non-evasive prey to inclusion of evasive prey as the barnacle grows.

Abstract:Abstract Propulsion by copepods requires high-speed video and intensive analyses. Routine smooth swimming is compared with small relocation jumps and escape reactions, relying on kinematics analyses of appendage movement. In this study, we used high-speed video at 1200 frames per second to determine the kinematic parameters of three types of swimming in Eurytemora affinis females: routine steady swimming, small relocation jumps and escape reactions. The average speed varied in the range 0.30–0.82 cm s−1 during steady routine swimming. This value increased to 4.48 ± 1.01 cm s−1 during small relocation jumps, and reached 21.94 ± 2.68 cm s−1 during escape reactions. The small angular amplitude (40–50°) and the very high beat frequency (63–80 Hz) of the cephalic appendages during routine swimming indicate that E. affinis is a feeding-current feeder. The comparison of the angular displacements of the antennules, thoracic legs and abdomen with respect to the movement speed demonstrates that, both in the case of small relocation jumps and during escape reactions, the main propulsive role is played by the thoracic swimming legs and abdomen.

Abstract:A key ecological parameter for planktonic copepods studies is their interspecies encounter rate which is driven by their behaviour and is strongly influenced by turbulence of the surrounding environment. A distinctive feature of copepods motility is their ability to perform quick displacements, often dubbed jumps, by means of powerful swimming strokes. Such a reaction has been associated to an escape behaviour from flow disturbances due to predators or other external dangers. In the present study, the encounter rate of copepods in a developed turbulent flow with intensity comparable to the one found in copepods' habitat is numerically investigated. This is done by means of a Lagrangian copepod (LC) model that mimics the jump escape reaction behaviour from localised high-shear rate fluctuations in the turbulent flows. Our analysis shows that the encounter rate for copepods of typical perception radius of ~ {\eta}, where {\eta} is the dissipative scale of turbulence, can be increased by a factor up to ~ 100 compared to the one experienced by passively transported fluid tracers. Furthermore, we address the effect of introducing in the LC model a minimal waiting time between consecutive jumps. It is shown that any encounter-rate enhancement is lost if such time goes beyond the dissipative time-scale of turbulence, {\tau}_{\eta}. Because typically in the ocean {\eta} ~ 0.001m and {\tau}_{\eta} ~ 1s, this provides stringent constraints on the turbulent-driven enhancement of encounter-rate due to a purely mechanical induced escape reaction.

A Low Reynolds Predator

Abstract:Here we introduce a two-dimensional (2D) low-Reynolds swimmer and discuss the motion of the swimmer both in noise-free and stochastic regimes. Three spheres, linked by extensible arms, in a plane form the triangle body of micro-swimmer. Expansion and contraction of two-stated linkers in appropriate order causes both translational and rotational movement of the swimmer. It is shown that the motion of the swimmer could be controlled from a rotor to a directed linear swimmer depend on the sequence of the linkers activities. A few amount of noise in the the rhythm of the cycles introduces an interesting "random arc", while in the case of completely stochastic activity of the linkers the swimmer goes to a regular diffusive regime. Moreover, we show that in response to an external source of disturbance, the swimmer may approach or escape the source and shows interesting chemotaxis behavior. It is also shown that the model swimmer can easily be generalized to three dimensions or more complicated geometries.

Abstract:Two-dimensional numerical simulations are performed to study the propulsive performance of fish-like swimming foils using the immersed-boundary method. A single fish as well as two fishes in tandem arrangement are studied. First, the effect of the phase speed on the propulsive performance of a single fish is analyzed. The wake structures and pressure distribution near the wavy fish are also examined. The results show good correlation with those by previous researchers. Second, two tandem fishes with the same phase speed and amplitude are studied. The results show that the fish situated directly behind another one endure a higher thrust than that of a single one.

Abstract:An immersed boundary-lattice Boltzmann (IB-LB) method is employed to investigate the migration of a two-dimensional cylindrical micro-swimmer in a channel flow. The swimming Reynolds numbers (Re-s), the flow Reynolds numbers (Re-p), and the blockage ratios (kappa) are respectively set being from 0.05 to 2.0, 40 to 160, and 0.11 to 0.5 in the simulations. A two-dimensional archetypal self-propelled model generating tangential surface waves is employed to mimic a micro-swimmer with different Re-s swimming in the presence of a channel flow with different Re-p and kappa finding four typical locomotion modes, namely, the horizontal mode, the attracted oscillatory mode, the oscillatory mode, and the chaotic mode. At Re-p = 100 and kappa = 025, the squirmer displays an oscillatory motion even though at a lower Re-s (Re-s = 0.05), indicating a different migration behavior from that of a passive particle: With increasing Re-s, the horizontal or the attracted oscillatory mode develops to the oscillatory or the chaotic mode, showing a tendency of motion symmetrical concerning the centreline. On increasing Re-p with Re-s = 0.1 and kappa = 025, the squirmer with a lower swimming intensity vertical bar beta vertical bar <= 1 maintains the attracted oscillatory mode, whereas the pusher (propelled from the rear) with beta = -3 and the puller with beta = 3 (propelled from the front) develop to the attracted oscillatory mode from the oscillatory and horizontal modes, respectively. At Re-p = 100 and Re-s = 0.1, the squirrners with -3 <= beta <= 0 and the puller with beta = 5 respectively maintain the attracted oscillatory and the horizontal modes regardless of kappa; On increasing kappa, the horizontal mode for the pullers with 1 <= beta <= 3 and the attracted oscillatory mode for the pusher with beta = -5 develop to the attracted oscillatory and oscillatory modes, respectively. The transport velocity of the squirmer is also studied with the variations of Re-s, Re-p, and kappa, obtaining a maximum value for the neutral squirmer at Re-s = 1.5, Re-p 100, and kappa = 0.25. In situ observations of zooplankton show changes in abundance and swimming speed in response to hypoxia and acidification

Abstract:Zooplankton exhibit diverse swimming behaviors to reposition themselves in the water column, feed, find mates, and avoid predation. Environmental stressors that modify behavior can have cascading effects on population distributions and predator–prey interactions. Understanding zooplankton population dynamics is challenging, largely because traditional methods for quantifying zooplankton distributions are costly, limited in scope, and require extended analysis by trained analysts. We developed a novel methodology that combined remotely deployed camera systems, machine learning‐based identification of zooplankton, and video‐based tracking technology to quantify copepod and amphipod in situ swimming behavior in Hood Canal, WA, USA, a seasonally hypoxic and acidified fjord. Behavioral analysis showed copepods of all sizes swam on average 24% slower in stressful (hypoxic and acidified) waters relative to non‐stressful waters. Copepods exhibited less frequent escape responses in stressful waters, with a 68% decrease in the amount of time spent "jumping" for copepods 1–2 mm in length. Interestingly, abundances of small copepods increased in stressful waters, with 56% more 1–2 mm long copepods in stressful vs. non‐stressful conditions. In contrast, amphipods' average "darting" speeds did not differ between environmental conditions, but the abundance of amphipods significantly decreased in stressful waters relative to non‐stressful waters, suggesting avoidance of stressful conditions. Changes in swimming behavior are informative metrics in understanding ecosystem impacts of environmental stress because swimming speed has individual, population, and community‐level implications. Our results suggest that, among copepods, in situ behaviors may be useful proxies in monitoring the impacts of climate change on coastal ecosystems.

Microfluidics for Hydrodynamics Investigations of Sand Dollar Larvae

Abstract:The life cycle of most marine invertebrates includes a planktonic larval stage before metamorphosis to bottom-dwelling adulthood. During larval stage, ciliary-mediated activity enables feeding (capture unicellular algae) and transport of materials (oxygen) required for the larva's growth, development, and successful metamorphosis. Investigating the underlying hydrodynamics of these behaviors is valuable for addressing fundamental biological questions (e.g., phenotypic plasticity) and advancing engineering applications. In this work, we combined microfluidics and fluorescence microscopy as a miniaturized PIV (mPIV) to study ciliary-medicated hydrodynamics during suspension feeding in sand dollar larvae (Dendraster excentricus). First, we confirmed the approach's feasibility by examining the underlying hydrodynamics (vortex patterns) for low- and high-fed larvae. Next, ciliary hydrodynamics were tracked from 11 days post-fertilization (DPF) to 20 DPF for 21 low-fed larvae. Microfluidics enabled the examination of baseline activities (without external flow) and behaviors in the presence of environmental cues (external flow). A library of qualitative vortex patterns and quantitative hydrodynamics was generated and shared as a stand alone repository. Results from mPIV (velocities) were used to examine the role of ciliary activity in transporting materials (oxygen). Given the laminar flow and the viscosity-dominated environments surrounding the larvae, overcoming the diffusive boundary layer is critical for the organism's survival. Peclet number analysis for oxygen transport suggested that ciliary velocities help overcome the diffusion dominated transport (max Pe numbers between 30-60). Microfluidics serving as mPIV provided a scalable and accessible approach for investigating the ciliary hydrodynamics of marine organisms.

Abstract:Consumption of pelagic zooplankton plays a vital role in the functioning of benthic communities such as coral reefs and kelp forests. Many fish that consume zooplankton in those habitats are site attached, foraging for drifting prey while maintaining a fixed position close to a shelter such as a branching coral or a perforated rock. Therefore, the flow, in which their planktonic prey drifts, is expected to affect their foraging movements. However, most attributes of those movements are poorly understood- a gap that our study seeks to fulfil. Our experiments were carried out in a laboratory flume with 4 common coral-reef site-attached species. Their movements were recorded in 3D, using two orthogonal video cameras. Different fishes exhibited similar trends despite noticeable differences in their body size, their morphology, the type of shelters they use, and the typical size of the groups in which they reside. In all species, the strike distance decreased with increasing flow speed. Similarly, the distance between the fish and prey at the moment of strike initiation ("Reactive Distance") decreased with increasing flow speed, as well as the angle between that "Reactive Distance" and flow direction. Surprisingly, striking speeds (relative to Earth) remained nearly unchanged under different flows speeds. However, faster strikes occurred when oriented at wider angles relative to the flow. Taken together, the fish appear to determine the speed and angle of their strikes based on a cognitive ability to assess the prey's drifting speed and path in order to reach on time the intercepting point. A rough estimate of the time it takes the fish to decide on the strike's orientation and speed, would suggest a few hundred of milliseconds. Using published data on the fishes' feeding rates, we found that the fish significantly differed in their feeding efficiencies, defined as the percent of prey they captured from those passing through their actual foraging space. That difference may explain inter-specific differences in the habitats the fish use and their group size.

Fluid dynamics of moving fish in a two-dimensional multiparticle collision dynamics model

Abstract:The fluid dynamics of animal locomotion, such as that of an undulating fish, are of great interest to both biologists and engineers. However, experimentally studying these fluid dynamics is difficult and time consuming. Model studies can be of great help because of their simpler and more detailed analysis. Their insights may guide empirical work. Particularly the recently introduced multiparticle collision dynamics method may be suitable for the study of moving organisms because it is computationally fast, simple to implement, and has a continuous representation of space. As regards the study of hydrodynamics of moving organisms, the method has only been applied at low Reynolds numbers (below 120) for soft, permeable bodies, and static fishlike shapes. In the present paper we use it to study the hydrodynamics of an undulating fish at Reynolds numbers 1100-1500, after confirming its performance for a moving insect wing at Reynolds number 75. We measure (1) drag, thrust, and lift forces, (2) swimming efficiency and spatial structure of the wake, and (3) distribution of forces along the fish body. We confirm the resemblance between the simulated undulating fish and empirical data. In contrast to theoretical predictions, our model shows that for steadily undulating fish, thrust is produced by the rear 2/3 of the body and that the slip ratio U/V (with U the forward swimming speed and V the rearward speed of the body wave) correlates negatively (instead of positively) with the actual Froude efficiency of swimming. Besides, we show that the common practice of modeling individuals while constraining their sideways acceleration causes them to resemble unconstrained fish with a higher tailbeat frequency.
Low-Reynolds number swimming in a capillary tube

Abstract:We use the boundary element method to study the low-Reynolds number locomotion of a spherical model microorganism in a circular tube. The swimmer propels itself by tangen- tial or normal surface motion in a tube whose radius is on the order of the swimmer size. Hydrodynamic interactions with the tube walls significantly affect the average swimming speed and power consumption of the model microorganism. In the case of swimming parallel to the tube axis, the locomotion speed is always reduced (resp. increased) for swimmers with tangential (resp. normal) deformation. In all cases, the rate of work nec- essary for swimming is increased by confinement. Swimmers with no force-dipoles in the far field generally follow helical trajectories, solely induced by hydrodynamic interactions with the tube walls, and in qualitative agreement with recent experimental observations for Paramecium. Swimmers of the puller type always display stable locomotion at a lo- cation which depends on the strength of their force dipoles: swimmers with weak dipoles (small {\alpha}) swim in the centre of the tube while those with strong dipoles (large {\alpha}) swim near the walls. In contrast, pusher swimmers and those employing normal deformation are unstable and end up crashing into the walls of the tube. Similar dynamics is observed for swimming into a curved tube. These results could be relevant for the future design of artificial microswimmers in confined geometries.

Statistical Mobility of Multicellular Colonies of Flagellated Swimming Cells

Abstract:We study the stochastic hydrodynamics of colonies of flagellated swimming cells, typified by multicellular choanoflagellates, which can form both rosette and chainlike shapes. The objective is to link cell-scale dynamics to colony-scale dynamics for various colonial morphologies. Via autoregressive stochastic models for the cycle-averaged flagellar force dynamics and statistical models for demographic cell-to-cell variability in flagellar properties and placement, we derive effective transport properties of the colonies, including cell-to-cell variability. We provide the most quantitative detail on disclike geometries to model rosettes, but also present formulas for the dynamics of general planar colony morphologies, which includes planar chain-like configurations.

Abstract:The hydrodynamic disturbance generated by the adult copepod Euchaeta antarctica during cruise swimming is quantified. Kinematic results are compared to previous results reported for different Euchaeta species. The results reveal a linear relationship between cruise speed and prosome length across Euchaeta species, indicating a size-proportional trend that is indicative of a complicated interaction of species size and environmental factors such as fluid temperature and viscosity. The detailed fluid flow measurements using the tomographic Particle Image Velocimetry (tomo-PIV) technique provide insight into copepod cruise propulsion during turning events in comparison to straight motions. During straight swimming, E. antarctica demonstrates streamlined flow patterns and reduced vorticity in the near-body fluid shear layer, which is beneficial for sustained motion and energy conservation. In contrast, turning maneuvers are characterized by maximum flow velocities reaching 1.5 times greater values than during straight cruising with increased flow field complexity and enhanced vorticity. The viscous dissipation rate generated in the flow disturbance is also greater during turning events, with the total dissipation rate reaching W compared to W during straight cruising. The flow disturbance also generates a hydrodynamic cue that prey may sense in order to avoid the predator E. antarctica . For the adult E. antarctica , the hydrodynamic cue extends to a volume that is 11–13 times larger than the copepod exoskeleton volume during the straight swimming motion and 22–25 times larger during the turn events.

Abstract:Swimming and pumping at low Reynolds numbers are subject to the “Scallop theorem”, which states that there is no net fluid flow for time-reversible motions. Microscale organisms such as bacteria and cells are subject to this constraint, and so are existing and future artificial “nano-bots” or microfluidic pumps. We study a very simple mechanism to induce fluid pumping, based on the forced motion of three colloidal beads through a cycle that breaks time-reversal symmetry. Optical tweezers are used to vary the inter-bead distance. This model is inspired by a theoretical swimmer proposed by Najafi and Golestanian (A. Najafi and R. Golestanian, Phys. Rev. E, 2004, 69, 062901), but in this work the relative softness of the optical trapping potential introduces a new control parameter. We show that this system is able to generate flow in a controlled fashion, characterizing the model experimentally and numerically.

Ups and downs: Copepods reverse the near-body flow to cruise in the water column

Abstract:Copepods participate in large-scale diel vertical migrations (DVM) as primary consumers in marine ecosystems. Given that they are negatively buoyant, gravity facilitates their downward cruising but impedes their upward relocation. In principle, overcoming this retarding force using drag-based propulsion during upward swimming incurs extra energy costs that neutrally buoyant or gravity-assisted downward swimmers fundamentally avoid. This added power requirement seemingly renders upward swimming disproportionally less efficient than downward swimming. However, we found a compensatory mechanism enhancing thrust in upward-swimming copepods. Using experimentally derived velocity and pressure fields, we observed that copepods pull water to the anterior, generating sub-ambient pressure gradients when cruising upwards, thereby inducing an upstream suction force to complement the thrust produced by the legs. Contrary to expectations that drag forces always dominate the leg recovery phase, the results show that the upstream suction generates net thrust for about a third of the recovery stroke. Such a suction-thrust mechanism promotes cost-effective swimming in larger animals like fish and jellyfish. However, it has never been reported at small scales. We compare these results with downward-swimming copepods that push rather than pull on water and demonstrate they do not benefit from thrust-enhancing suction effects during the recovery stroke. Instead, downward cruisers leverage gravitational effects to swim faster. `Puller' and `pusher' behaviors are driven by alterations of the leg kinematics, indicating a response to the body orientation rather than a fixed organism trait. These results offer insights into an essential swimming mechanism that can inform us about the role of mesozooplankton in driving biogenic hydrodynamic transport and its effects on marine biogeochemistry.

Abstract:Despite their vast morphological diversity, many invertebrates have similar larval forms characterized by ciliary bands, innervated arrays of beating cilia that facilitate swimming and feeding. Hydrodynamics suggests that these bands should tightly constrain the behavioral strategies available to the larvae; however, their apparent ubiquity suggests that these bands also confer substantial adaptive advantages. Here, we use hydrodynamic techniques to investigate "blinking," an unusual behavioral phenomenon observed in many invertebrate larvae in which ciliary bands across the body rapidly change beating direction and produce transient rearrangement of the local flow field. Using a general theoretical model combined with quantitative experiments on starfish larvae, we find that the natural rhythm of larval blinking is hydrodynamically optimal for inducing strong mixing of the local fluid environment due to transient streamline crossing, thereby maximizing the larvae's overall feeding rate. Our results are consistent with previous hypotheses that filter feeding organisms may use chaotic mixing dynamics to overcome circulation constraints in viscous environments, and it suggests physical underpinnings for complex neurally-driven behaviors in early-divergent animals.
Optimal Feeding of Swimming and Attached Ciliates

Abstract:Ciliated microorganisms near the base of the aquatic food chain either swim to encounter prey or attach at a substrate and generate feeding currents to capture passing particles. Here, we represent attached and swimming ciliates using a popular spherical model in viscous fluid with slip surface velocity that afford analytical expressions of ciliary flows. We solve an advection-diffusion equation for the concentration of dissolved nutrients, where the P'eclet number (Pe) reflects the ratio of diffusive to advective time scales. For a fixed hydrodynamic power expenditure, we ask what ciliary surface velocities maximize nutrient flux at the microorganism's surface. We find that surface motions that optimize feeding depend on Pe. For freely swimming microorganisms at finite Pe, it is optimal to swim by employing a "treadmill" surface motion, but in the limit of large Pe, there is no difference between this treadmill solution and a symmetric dipolar surface velocity that keeps the organism stationary. For attached microorganisms, the treadmill solution is optimal for feeding at Pe below a critical value, but at larger Pe values, the dipolar surface motion is optimal. We verified these results in open-loop numerical simulations, asymptotic analysis, and using an adjoint-based optimization method. Our findings challenge existing claims that optimal feeding is optimal swimming across all P'eclet numbers, and provide new insights into the prevalence of both attached and swimming solutions in oceanic microorganisms.
