Abstract:Online databases store thousands of molecular interactions and pathways, and numerous modelling software tools provide users with an interface to create and simulate mathematical models of such interactions. However, the two most widespread used standards for storing pathway data (biological pathway exchange; BioPAX) and for exchanging mathematical models of pathways (systems biology markup language; SBML) are structurally and semantically different. Conversion between formats (making data present in one format available in another format) based on simple one-to-one mappings may lead to loss or distortion of data, is difficult to automate, and often impractical and/or erroneous. This seriously limits the integration of knowledge data and models. In this paper we introduce an approach for such integration based on a bridging format that we named systems biology pathway exchange (SBPAX) alluding to SBML and BioPAX. It facilitates conversion between data in different formats by a combination of one-to-one mappings to and from SBPAX and operations within the SBPAX data. The concept of SBPAX is to provide a flexible description expanding around essential pathway data - basically the common subset of all formats describing processes, the substances participating in these processes and their locations. SBPAX can act as a repository for molecular interaction data from a variety of sources in different formats, and the information about their relative relationships, thus providing a platform for converting between formats and documenting assumptions used during conversion, gluing (identifying related elements across different formats) and merging (creating a coherent set of data from multiple sources) data.

Abstract:Recently more and more public biological pathway databases support at least one standard pathway format, e.g. PSI-MI, BioPAX and SBML, accessible from either FTP downloads or HTTP downloads. These standard pathway formats are machine readable and are often used for pathway integration and aggregation as well as visualization, analysis, but they are not well-suited for unassisted comprehension and inspection. However it is something miserable for human to read them. It is not easy for us to get knowledge we want from files in these common formats. To address this problem we present a web service named PBSK Browser which is designed to translate BioPAX, SBML, PSI-MI and KGML from machine-readable to human-readable in the form of HTML tables, presenting all detail annotations in the files. PBSK Browser is freely available at http://bis.zju.edu.cn/pbsk.

Abstract:MOTIVATION: Molecular biotechnology now makes it possible to build elaborate systems models, but the systems biology community needs information standards if models are to be shared, evaluated and developed cooperatively.RESULTS: We summarize the Systems Biology Markup Language (SBML) Level 1, a free, open, XML-based format for representing biochemical reaction networks. Abstract:<p>Systems biology has experienced dramatic growth in the number, size, and complexity of computational models. To reproduce simulation results and reuse models, researchers must exchange unambiguous model descriptions. We review the latest edition of the Systems Biology Markup Language (SBML), a format designed for this purpose. A community of modelers and software authors developed SBML Level 3 over the past decade. Its modular form consists of a core suited to representing reaction‐based models and packages that extend the core with features suited to other model types including constraint‐based models, reaction‐diffusion models, logical network models, and rule‐based models. The format leverages two decades of SBML and a rich software ecosystem that transformed how systems biologists build and interact with models. More recently, the rise of multiscale models of whole cells and organs, and new data sources such as single‐cell measurements and live imaging, has precipitated new ways of integrating data with models. We provide our perspectives on the challenges presented by these developments and how SBML Level 3 provides the foundation needed to support this evolution.</p>

Abstract:Highlights • BioPAX meets its initial objectives. • Pathway databases differ in scope and in BioPAX pathway representation. • BioPAX' complexity hinders its adoption by biologists and reasoning tool developers. In systems biology, the study of biological pathways plays a central role in understanding the complexity of biological systems. The massification of pathway data made available by numerous online databases in recent years has given rise to an important need for standardization of this data. The BioPAX format (Biological Pathway Exchange) emerged in 2010 as a solution for standardizing and exchanging pathway data across databases. BioPAX is a Semantic Web format associated to an ontology. It is highly expressive, allowing to finely describe biological pathways at the molecular and cellular levels, but the associated intrinsic complexity may be an obstacle to its widespread adoption.Here, we report on the use of the BioPAX format in 2024. We compare how the different pathway databases use BioPAX to standardize their data and point out possible avenues for improvement to make full use of its potential. We also report on the various tools and software that have been developed to work with BioPAX data. Finally, we present a new concept of abstraction on BioPAX graphs that would allow to specifically target areas in a BioPAX graph needed for a specific analysis, thus differentiating the format suited for representation and the abstraction suited for contextual analysis. Abstract:Abstract Curation of biomedical knowledge into systems biology diagrammatic or computational models is essential for studying complex biological processes. However, systems-level curation is a laborious manual process, especially when facing ever-increasing growth of domain literature. New findings demonstrating elaborate relationships between multiple molecules, pathways and cells have to be represented in a format suitable for systems biology applications. Importantly, curation should capture the complexity of molecular interactions in such a format together with annotations of the involved elements and support stable identifiers and versioning. This challenge calls for novel collaborative tools and platforms allowing to improve the quality and the output of the curation process. In particular, community-based curation, an important source of curated knowledge, requires support in role management, reviewing features and versioning. Here, we present Biological Knowledge Curation (BioKC), a web-based collaborative platform for the curation and annotation of biomedical knowledge following the standard data model from Systems Biology Markup Language (SBML). BioKC offers a graphical user interface for curation of complex molecular interactions and their annotation with stable identifiers and supporting sentences. With the support of collaborative curation and review, it allows to construct building blocks for systems biology diagrams and computational models. These building blocks can be published under stable identifiers and versioned and used as annotations, supporting knowledge building for modelling activities.

Abstract:Software has provided cell biologists the power to quantify specific cellular features in cell images at scale. Before long, these biologists also recognized the potential to extract much more biological information from the same images. From here, the field of image-based profiling, the process of extracting unbiased representations that capture morphological cell state, was born. We are still in the early days of image-based profiling, and it is clear that the many opportunities to interrogate biological systems come with significant challenges. These challenges include building expressive and biologically-relevant representations, adjusting for technical noise, writing generalizable software infrastructure, continuing to foster a culture of open science, and promoting FAIR (findable, accessible, interoperable, and reusable) data. We present a workshop at the Pacific Symposium on Biocomputing 2022 to introduce the field of image-based profiling to the broader computational biology community. In the following document, we introduce image-based profiling, discuss current state-of-the-art methods and limitations, and provide rationale for why now is the perfect time for the field to expand. We also introduce our invited speakers and agenda, which together provide an introduction to the field complemented by in-depth application areas in industry and academia. We also include five lightning talks to complement the invited speakers on various methodological and discovery advances.

Abstract:The BioRECIPE (Biological system Representation for Evaluation, Curation, Interoperability, Preserving, and Execution) knowledge representation format was introduced to facilitate seamless human-machine interaction while creating, verifying, evaluating, curating, and expanding executable models of intra- and intercellular signaling. This format allows a human user to easily preview and modify any model component, while it is at the same time readable by machines and can be processed by a suite of model development and analysis tools. The BioRECIPE format is compatible with multiple representation formats, natural language processing tools, modeling tools, and databases that are used by the systems biology community.

SBMLDiagrams: A python package to process and visualize SBML layout and render

Abstract:Summary: The Systems Biology Markup Language (SBML) is an extensible standard format for exchanging biochemical models. One of the extensions for SBML is the SBML Layout and Render package. This allows modelers to describe a biochemical model as a pathway diagram. However, up to now there has been little support to help users easily add and retrieve such information from SBML. In this application note, we describe a new Python package called SBMLDiagrams. This package allows a user to add layout and render information or retrieve it using a straightforward Python API. The package uses skia-python to support the rendering of the diagrams, allowing export to commons formats such as PNG or PDF. Availability: SBMLDiagrams is publicly available and licensed under the liberal MIT open-source license. The package is available for all major platforms. The source code has been deposited at GitHub (<a class="link-external link-http" href="http://github.com/sys-bio/SBMLDiagrams" rel="external noopener nofollow">this http URL</a>). Quantifying the implicit process flow abstraction in SBGN-PD diagrams with Bio-PEPA

Abstract:For a long time biologists have used visual representations of biochemical networks to gain a quick overview of important structural properties. Recently SBGN, the Systems Biology Graphical Notation, has been developed to standardise the way in which such graphical maps are drawn in order to facilitate the exchange of information. Its qualitative Process Diagrams (SBGN-PD) are based on an implicit Process Flow Abstraction (PFA) that can also be used to construct quantitative representations, which can be used for automated analyses of the system. Here we explicitly describe the PFA that underpins SBGN-PD and define attributes for SBGN-PD glyphs that make it possible to capture the quantitative details of a biochemical reaction network. We implemented SBGNtext2BioPEPA, a tool that demonstrates how such quantitative details can be used to automatically generate working Bio-PEPA code from a textual representation of SBGN-PD that we developed. Bio-PEPA is a process algebra that was designed for implementing quantitative models of concurrent biochemical reaction systems. We use this approach to compute the expected delay between input and output using deterministic and stochastic simulations of the MAPK signal transduction cascade. The scheme developed here is general and can be easily adapted to other output formalisms.

Abstract:The Systems Biology Markup Language (SBML) is an XML-based format for representing models of Systems Biology. BioSPI is a formal model to simulate biological systems, which is evolved from process calculi. Based on the previous research on modeling Systems Biology using process algebra, we propose a method to map SBML to BioSPI. The motivation of the work is to make full use of BioSPI to analyze biological systems described by SBML. In this paper, the mapping rules are presented and an example is given to show the simulation results.
PyBioNetFit and the Biological Property Specification Language

Abstract:In systems biology modeling, important steps include model parameterization, uncertainty quantification, and evaluation of agreement with experimental observations. To help modelers perform these steps, we developed the software PyBioNetFit. PyBioNetFit is designed for parameterization, and also supports uncertainty quantification, checking models against known system properties, and solving design problems. PyBioNetFit introduces the Biological Property Specification Language (BPSL) for the formal declaration of system properties. BPSL allows qualitative data to be used alone or in combination with quantitative data for parameterization model checking, and design. PyBioNetFit performs parameterization with parallelized metaheuristic optimization algorithms (differential evolution, particle swarm optimization, scatter search) that work directly with existing model definition standards: BioNetGen Language (BNGL) and Systems Biology Markup Language (SBML). We demonstrate PyBioNetFit's capabilities by solving 31 example problems, including the challenging problem of parameterizing a model of cell cycle control in yeast. We benchmark PyBioNetFit's parallelization efficiency on computer clusters, using up to 288 cores. Finally, we demonstrate the model checking and design applications of PyBioNetFit and BPSL by analyzing a model of therapeutic interventions in autophagy signaling.

Abstract:Systems Biology Markup Language (SBML) has emerged as a standard for representing biological models, facilitating model sharing and interoperability. It stores many types of data and complex relationships, complicating data management and analysis. Traditional database management systems struggle to effectively capture these complex networks of interactions within biological systems. Graph-oriented databases perform well in managing interactions between different entities. We present neo4jsbml, a new solution that bridges the gap between the Systems Biology Markup Language data and the Neo4j database, for storing, querying and analyzing data. The Systems Biology Markup Language organizes biological entities in a hierarchical structure, reflecting their interdependencies. The inherent graphical structure represents these hierarchical relationships, offering a natural and efficient means of navigating and exploring the model's components. Neo4j is an excellent solution for handling this type of data. By representing entities as nodes and their relationships as edges, Cypher, Neo4j's query language, efficiently traverses this type of graph representing complex biological networks. We have developed neo4jsbml, a Python library for importing Systems Biology Markup Language data into a Neo4j database using a user-defined schema. By leveraging Neo4j's graphical database technology, exploration of complex biological networks becomes intuitive and information retrieval efficient. Neo4jsbml is a tool designed to import Systems Biology Markup Language data into a Neo4j database. Only the desired data is loaded into the Neo4j database. neo4jsbml is user-friendly and can become a useful new companion for visualizing and analyzing metabolic models through the Neo4j graphical database. neo4jsbml is open source software and available at https://github.com/brsynth/neo4jsbml.

Abstract:Large systems biology projects can encompass several workgroups often located in different countries. An overview about existing data standards in systems biology and the management, storage, exchange and integration of the generated data in large distributed research projects is given, the pros and cons of the different approaches are illustrated from a practical point of view, the existing software - open source as well as commercial - and the relevant literature is extensively overview, so that the reader should be enabled to decide which data management approach is the best suited for his special needs. An emphasis is laid on the use of workflow systems and of TAB-based formats. The data in this format can be viewed and edited easily using spreadsheet programs which are familiar to the working experimental biologists. The use of workflows for the standardized access to data in either own or publicly available databanks and the standardization of operation procedures is presented. The use of ontologies and semantic web technologies for data management will be discussed in a further paper.

Abstract:Summary: The specifications of the Systems Biology Markup Language (SBML) define standards for storing and exchanging computer models of biological processes in text files. In order to perform model simulations, graphical visualizations and other software manipulations, an in-memory representation of SBML is required. We developed JSBML for this purpose. In contrast to prior implementations of SBML APIs, JSBML has been designed from the ground up for the Java programming language, and can therefore be used on all platforms supported by a Java Runtime Environment. This offers important benefits for Java users, including the ability to distribute software as Java Web Start applications. JSBML supports all SBML Levels and Versions through Level 3 Version 1, and we have strived to maintain the highest possible degree of compatibility with the popular library libSBML. JSBML also supports modules that can facilitate the development of plugins for end user applications, as well as ease migration from a libSBML-based backend. Abstract:Within clinical, biomedical, and translational science, an increasing number of projects are adopting graphs for knowledge representation. Graph‐based data models elucidate the interconnectedness among core biomedical concepts, enable data structures to be easily updated, and support intuitive queries, visualizations, and inference algorithms. However, knowledge discovery across these "knowledge graphs" (KGs) has remained difficult. Data set heterogeneity and complexity; the proliferation of ad hoc data formats; poor compliance with guidelines on findability, accessibility, interoperability, and reusability; and, in particular, the lack of a universally accepted, open‐access model for standardization across biomedical KGs has left the task of reconciling data sources to downstream consumers. Biolink Model is an open‐source data model that can be used to formalize the relationships between data structures in translational science. It incorporates object‐oriented classification and graph‐oriented features. The core of the model is a set of hierarchical, interconnected classes (or categories) and relationships between them (or predicates) representing biomedical entities such as gene, disease, chemical, anatomic structure, and phenotype. The model provides class and edge attributes and associations that guide how entities should relate to one another. Here, we highlight the need for a standardized data model for KGs, describe Biolink Model, and compare it with other models. We demonstrate the utility of Biolink Model in various initiatives, including the Biomedical Data Translator Consortium and the Monarch Initiative, and show how it has supported easier integration and interoperability of biomedical KGs, bringing together knowledge from multiple sources and helping to realize the goals of translational science.

Abstract:The rise of Systems Biology approaches, in conjunction with the availability of numerous powerful and user-friendly modeling environments, brought computational models out of the dusty closets of theoreticians to the forefront of research in biology. Those models are becoming larger, more complex and more realistic. As any other type of data in life sciences, models have to be stored, exchanged and re-used. This was made possible by the development of a series of standards, that, when used in conjunction, can cover the whole life-cycle of a model, including the specification of its structure and syntax, the simulations to be run, and the description of its behaviour and resulting numerical output. We will review those standards, well-accepted or still under development, including the Minimal requirements (MIRIAM, MIASE), the description formats (SBML, SED-ML, SBRML) and the associated ontologies (SBO, KiSAO, TEDDY). We will show how their use by the community, through a rich toolkit of complementary software, can permit to leverage on everyone's efforts, to integrate models and simulations with other types of biological knowledge, and eventually lead to the fulfillment of one of Systems Biology's tenets of collaboration between biology, mathematics and computing science.
SBML2Modelica: integrating biochemical models within open-standard simulation ecosystems

Abstract:Motivation: SBML is the most widespread language for the definition of biochemical models. Although dozens of SBML simulators are available, there is a general lack of support to the integration of SBML models within open-standard general-purpose simulation ecosystems. This hinders co-simulation and integration of SBML models within larger model networks, in order to, e.g. enable in silico clinical trials of drugs, pharmacological protocols, or engineering artefacts such as biomedical devices against Virtual Physiological Human models. Modelica is one of the most popular existing open-standard general-purpose simulation languages, supported by many simulators. Modelica models are especially suited for the definition of complex networks of heterogeneous models from virtually all application domains. Models written in Modelica (and in 100+ other languages) can be readily exported into black-box Functional Mock-Up Units (FMUs), and seamlessly co-simulated and integrated into larger model networks within open-standard language-independent simulation ecosystems. Results: In order to enable SBML model integration within heterogeneous model networks, we present SBML2Modelica, a software system translating SBML models into well-structured, user-intelligible, easily modifiable Modelica models. SBML2Modelica is SBML Level 3 Version 2-compliant and succeeds on 96.47% of the SBML Test Suite Core (with a few rare, intricate and easily avoidable combinations of constructs unsupported and cleanly signalled to the user). Our experimental campaign on 613 models from the BioModels database (with up to 5438 variables) shows that the major open-source (general-purpose) Modelica and FMU simulators achieve performance comparable to state-of-the-art specialized SBML simulators. Abstract:Background: Organizing and annotating biological sample data is critical in data-intensive bioinformatics. Unfortunately, metadata formats from a data provider are often incompatible with requirements of a processing tool. There is no broadly accepted standard to organize metadata across biological projects and bioinformatics tools, restricting the portability and reusability of both annotated datasets and analysis software. Results: To address this, we present the Portable Encapsulated Project (PEP) specification, a formal specification for biological sample metadata structure. The PEP specification accommodates typical features of data-intensive bioinformatics projects with many biological samples. In addition to standardization, the PEP specification provides descriptors and modifiers for project-level and sample-level metadata, which improve portability across both computing environments and data processing tools. PEPs include a schema validator framework, allowing formal definition of required metadata attributes for data analysis broadly. We have implemented packages for reading PEPs in both Python and R to provide a language-agnostic interface for organizing project metadata. Conclusions: The PEP specification is an important step toward unifying data annotation and processing tools in data-intensive biological research projects.
