Abstract:An uncultured member of the phylum Chlorobi, provisionally named 'Candidatus Thermochlorobacter aerophilum', occurs in the microbial mats of alkaline siliceous hot springs at the Yellowstone National Park. 'Ca. T. aerophilum' was investigated through metagenomic and metatranscriptomic approaches. 'Ca. T. aerophilum' is a member of a novel, family-level lineage of Chlorobi, a chlorophototroph that synthesizes type-1 reaction centers and chlorosomes similar to cultivated relatives among the green sulfur bacteria, but is otherwise very different physiologically. 'Ca. T. aerophilum' is proposed to be an aerobic photoheterotroph that cannot oxidize sulfur compounds, cannot fix N(2), and does not fix CO(2) autotrophically. Metagenomic analyses suggest that 'Ca. T. aerophilum' depends on other mat organisms for fixed carbon and nitrogen, several amino acids, and other important nutrients. The failure to detect bchU suggests that 'Ca. T. aerophilum' synthesizes bacteriochlorophyll (BChl) d, and thus it occupies a different ecological niche than other chlorosome-containing chlorophototrophs in the mat. Transcription profiling throughout a diel cycle revealed distinctive gene expression patterns. Although 'Ca. T. aerophilum' probably photoassimilates organic carbon sources and synthesizes most of its cell materials during the day, it mainly transcribes genes for BChl synthesis during late afternoon and early morning, and it synthesizes and assembles its photosynthetic apparatus during the night.

Abstract:A novel facultatively anaerobic, Gram-stain-negative bacterium, designated strain HT7-2(T), was isolated from Ulva prolifera collected from the intertidal zone of Qingdao sea area, China, during its bloom. Cells were rod-shaped (1.9-3.5x0.4-0.6 mu m), non-sporulating and motile by gliding. Strain HT7-2(T) was able to grow at 4-50 degrees C (optimum 40-42 degrees C), pH 5.5-8.5 (optimum pH 7.0), 0-8 % (w/v) NaCl (optimum 2-3 %) and 0.5-10% (w/v) sea salts (optimum 2.5 %). The genomic DNA G+C content was 38.8 mol%. The phylogenetic analysis based on 16S rRNA gene sequences revealed that strain HT7-2(T) belonged to the genus Maribacter with sequence similarity values of 94.5-96.6 %, and was most closely related to Maribacter aestuarii GY20(T) (96.6 %). Chemotaxonomic analysis showed that the main isoprenoid quinone was MK-6 and the major fatty acids were iso-C-15:0 and unknown equivalent chain-length 13.565. The polar lipids of strain HT7-2(T) consisted of one phosphatidylethanolamine, four unidentified lipids and one unidentified aminolipid. On the basis of the phenotypic, phylogenetic and chemotaxonomic characteristics, strain HT7-2(T) (=CGMCC 1.12207(T)=JCM 18466(T)) is concluded to represent a novel species of the genus Maribacter, for which the name Maribacter thermophilus sp. nov. is proposed. An emended description of the genus Maribacter is also proposed.

Abstract:Thermophilic unicellular cyanobacteria of the family Thermosynechococcaceae are essential primary producers and integral components of many microbial mats found in hot springs of Asia and North America. Historically, based on their simple morphology, these organisms, along with members of taxonomically unrelated thermophilic Thermostichaceae have been described with a generic term, “Synechococcus”, used for elongated unicellular cyanobacteria. This has created significant misperception in the scientific literature regarding the taxonomic status of these essential thermophilic primary producers and their relationship with Synechococcus sensu stricto.In this manuscript, we attempted a genome-driven taxonomic reevaluation of the family Thermosynechococcaceae. Application of genomic analyses such as GTDB classification, ANI/AAI and phylogenomics support the delineation of eight species within genus Thermosynechococcus. Two subspecies were further identified within T. taiwanensis by dDDH and phylogenomics. Moreover, the results also suggest the presence of two putative new genera phylogenetically alongside genus Thermosynechococcus, a thermophilic genus Parathermosynechococcus represented by PCC 6715 and a non-thermophilic genus represented by PCC 6312. The proposed genospecies and new genera were further integrated with morphological and/or ecological information. Interestingly, the phylogeny of 16S-23S ITS achieved a better taxonomic relationship than that of 16S rRNA and supported the genome-based classification of Thermosynechococcus spp. Finally, the pan-genome analysis indicated a conserved pattern of genomic core among known members of Thermosynechococcus.

Abstract:As a member of Planctomycetes – Verrucomicrobia – Chlamydia (PVC) superphylum, the phylum Lentisphaerae is broadly distributed in various environments. Lentisphaerae members have been recognized as being typically difficult to isolate in pure culture—only five strains belonging to this phylum were cultured up to now—and therefore their major physiology and ecology are largely unknown. Here, using a polysaccharide degradation-driven strategy, we successfully cultured a representative of Lentisphaerae bacteria ( Candidatus Coldseepensis marina zth2) from the deep-sea cold seep. Based on physiological and phylogenetic analyses, strain zth2 is identified as a type strain of a novel family. Notably, strain zth2 divides by a budding manner and a unique feature seen in ultrathin-section electron microscopic observation is the occurrence of narrow protrusions, namely, both cell wall and cytoplasm on the surface of strain zth2. Through growth assays and transcriptomic analyses, strain zth2 was verified to efficiently utilize polysaccharides, phosphate, and iron for growth. Strikingly, the utilization of polysaccharide, phosphate, and iron is correlative and jointly contributes to carbon, phosphorus, and iron metabolisms and thereby facilitating the production of energy. By mimicking the ocean environment and using operational taxonomic units (OTUs) analysis, we demonstrated that strain zth2 significantly enrich the microbial diversity by metabolizing polysaccharides or other substances. Overall, we propose that Lentisphaerae members are potential contributors to the cycling of nutrient, carbon, phosphorus, and other elements in the deep biosphere.
