Abstract:Ribosome is a molecular machine that polymerizes a protein where the sequence of the amino acid residues, the monomers of the protein, is dictated by the sequence of codons (triplets of nucleotides) on a messenger RNA (mRNA) that serves as the template. The ribosome is a molecular motor that utilizes the template mRNA strand also as the track. Thus, in each step the ribosome moves forward by one codon and, simultaneously, elongates the protein by one amino acid. We present a theoretical model that captures most of the main steps in the mechano-chemical cycle of a ribosome. The stochastic movement of the ribosome consists of an alternating sequence of pause and translocation; the sum of the durations of a pause and the following translocation is the time of dwell of the ribosome at the corresponding codon. We derive the analytical expression for the distribution of the dwell times of a ribosome in our model. Whereever experimental data are available, our theoretical predictions are consistent with those results. We suggest appropriate experiments to test the new predictions of our model, particularly, the effects of the quality control mechanism of the ribosome and that of their crowding on the mRNA track.

What problem does this paper attempt to address?
The problem that this paper attempts to solve is about the distribution characteristics of the ribosome's residence time during protein synthesis. Specifically, the researchers focus on the following aspects: 1. **Distribution of Residence Time**: How is the dwell time of the ribosome on each codon distributed? What factors influence this distribution? 2. **Error - Checking Mechanism**: How does the ribosome ensure the accuracy of translation through the kinetic proofreading mechanism during the translation process? What impact do these mechanisms have on the residence time? 3. **Ribosome Crowding Effect**: When multiple ribosomes move on the same mRNA simultaneously, how do their interactions affect the distribution of their respective residence times? ### Specific Problem Analysis #### 1. Distribution of Residence Time The residence time of the ribosome on each codon is determined by a series of random processes, including pause and translocation. The randomness of these processes comes from two aspects: - **Intrinsic Fluctuations**: Forces related to Brownian motion and low - level fluctuations in molecular concentrations in chemical reactions. - **Extrinsic Fluctuations**: Fluctuations caused by the inhomogeneity of the mRNA template sequence. The researchers derived the probability density function \( f(t) \) of the ribosome's residence time through theoretical model derivation and compared it with experimental data, finding that the two are basically consistent. This indicates that the model can well describe the distribution of the ribosome's residence time. #### 2. Error - Checking Mechanism During the translation process, the ribosome will use a complex error - checking mechanism to select the correct amino acid and reject the wrong one. This mechanism includes: - **Rejection of Non - Cognate tRNA**: Based on codon - anticodon mismatch, non - cognate tRNA is rapidly rejected. - **Further Verification of Near - Cognate tRNA**: Even if the codon - anticodon match, the near - cognate tRNA may still be further verified and possibly rejected. The researchers introduced these mechanisms into the model and explored their impact on the distribution of residence time. The results show that the existence of the error - checking mechanism will lead to an increase in residence time. #### 3. Ribosome Crowding Effect When multiple ribosomes move on the same mRNA simultaneously, their steric interactions will affect the movement speed and residence time of each ribosome. The researchers extended the model, considered the interactions between ribosomes, and derived the changes in the distribution of residence time under different ribosome densities. ### Experimental Verification To verify the predictions of the theoretical model, the researchers suggest conducting the following experiments: - Use an artificially synthesized mRNA template with a uniform codon sequence. - Have only two types of amino acids, one of which is cognate (corresponding to the codon in the mRNA coding sequence), and the other is non - cognate or near - cognate. - Measure the distribution of the ribosome's residence time under different conditions through single - molecule experimental techniques. ### Conclusion This paper, through the combination of theoretical models and experimental data, deeply explores the distribution characteristics of the ribosome's residence time during protein synthesis and its influencing factors. The research results not only enhance the understanding of the working mechanism of the ribosome but also provide guidance for further experimental design.
