Abstract:This study aims to develop a novel brain image registration algorithm, the geometry projection similarity (GPS) algorithm, which utilizes the anatomical feature of human head and simplifies the objective function for optimization and search for registration parameters in a step-by-step fashion, largely reducing the solution space and improving the efficiency. The algorithm was tested and compared with existing algorithms in simulation environment and tested on computed tomography/magnetic resonance imaging (CT/MRI) clinical datasets pre- and post-craniotomy surgery. Compared with the maximal mutual information algorithm, the GPS algorithm showed significantly smaller errors (1.2 ± 1.1 vs. 4.5 ± 3.5, 1.0 ± 1.0 vs. 3.5 ± 2.5, 0.8 ± 1.1 vs. 2.8 ± 2.4 pixels, at cluster size of 100, 150 and 200, respectively) and shorter computational durations. Compared with the iterative closest point algorithm, the GPS algorithm showed a greater robustness to the perturbed initial mismatch between registering images (registration failure rate 0 vs. 29 out of 200 trials), while keeping a satisfactorily low registration error (0.71 ± 0.83 pixels). Overall results demonstrated that registration accuracy, efficiency, and robustness of this new algorithm surpass those of existing methods. Pilot test on CT/MRI clinical datasets also showed a satisfactory outcome, demonstrating great potentials for future applications of registration of brain images across modalities.
Hyperbolic Harmonic Brain Surface Registration with Curvature-Based Landmark Matching

Abstract:Brain Cortical surface registration is required for inter-subject studies of functional and anatomical data. Harmonic mapping has been applied for brain mapping, due to its existence, uniqueness, regularity and numerical stability. In order to improve the registration accuracy, sculcal landmarks are usually used as constraints for brain registration. Unfortunately, constrained harmonic mappings may not be diffeomorphic and produces invalid registration. This work conquer this problem by changing the Riemannian metric on the target cortical surface to a hyperbolic metric, so that the harmonic mapping is guaranteed to be a diffeomorphism while the landmark constraints are enforced as boundary matching condition. The computational algorithms are based on the Ricci flow method and hyperbolic heat diffusion. Experimental results demonstrate that, by changing the Riemannian metric, the registrations are always diffeomorphic, with higher qualities in terms of landmark alignment, curvature matching, area distortion and overlapping of region of interests.
Hybrid-feature based spherical quasi-conformal registration for AD-induced hippocampal surface morphological changes

Abstract:Background and objective: Establishing accurate one-to-one morphological correspondence between different hippocampal surfaces is a solid foundation for the analysis of AD-induced hippocampal morphological changes. However, owing to the large variations between hippocampal surfaces, exiting registration work either fails to obtain the accurate matching of local and overall morphological features or does not preserve the bijectivity during parametric mapping. For this reason, this study proposes a hybrid-feature based spherical quasi-conformal registration (HSQR) method that can effectively maintain the diffeomorphic property while meeting the hybrid-feature matching constraints in the spherical parameter domain. Methods: The HSQR algorithm is primarily achieved through hippocampal surface hybrid feature extraction and spherical quasi-conformal registration. First, hybrid features for a comprehensive morphological description of the hippocampal surface were established, which included essential anatomical features (landmarks) and mean curvature (intensity) features to ensure the accuracy of surface morphology alignment. Second, spherical parameterization was applied to genus-0 closed surfaces, such as the hippocampus, which maximized the preservation of the original local surface morphology through area-preserving properties. Third, a novel spherical quasi-conformal registration algorithm that can handle large deformations is established. It transforms a 3D spherical parameter domain into a 2D plane parameter domain using iterative local stereo projection to improve the efficiency of the registration algorithm. Subsequently, by controlling the Beltramin coefficient, the hybrid morphological features could be aligned while ensuring bijection before and after registration. Results: Using a cohort including 161 patients with amyloid-β (Aβ) positive Alzheimer disease (AD), 234 Aβ positive mild cognitive impairment (MCI) and 266 Aβ negative cognitively unimpaired (CU) individuals from the Alzheimer's Disease Neuroimaging Initiative (ADNI) database, we set up the experiment which indicated that the HSQR-based whole bilateral hippocampal atrophy features demonstrated the stronger statistical power for group morphological differences of CU vs. MCI with q-value: 0.0453 for left hippocampus and 0.0401 for right hippocampus and group morphological differences of AD vs. MCI with q-value: 0.0282 for left hippocampus and 0.0421 for right hippocampus. Conclusions: Our registration algorithm may provide a solid foundation for the accurate quantification of hippocampal surface morphological changes for the differential diagnosis and tracking of AD.
A model-based, semi-global segmentation approach for automatic 3-D point landmark localization in neuroimages

Abstract:The existing differential approaches for localization of 3-D anatomic point landmarks in 3-D images are sensitive to noise and usually extract numerous spurious landmarks. The parametric model-based approaches are not practically usable for localization of landmarks that can not be modeled by simple parametric forms. Some dedicated methods using anatomic knowledge to identify particular landmarks are not general enough to cope with other landmarks. In this paper, we propose a model-based, semi-global segmentation approach to automatically localize 3-D point landmarks in neuroimages. To localize a landmark, the semi-global segmentation (meaning the segmentation of a part of the studied structure in a certain neighborhood of the landmark) is first achieved by an active surface model, and then the landmark is localized by analyzing the segmented part only. The joint use of global model-to-image registration, semi-global structure registration, active surface-based segmentation, and point-anchored surface registration makes our method robust to noise and shape variation. To evaluate the method, we apply it to the localization of ventricular landmarks including curvature extrema, centerline intersections, and terminal points. Experiments with 48 clinical and 18 simulated magnetic resonance (MR) volumetric images show that the proposed approach is able to localize these landmarks with an average accuracy of 1 mm (i.e., at the level of image resolution). We also illustrate the use of the proposed approach to cortical landmark identification and discuss its potential applications ranging from computer-aided radiology and surgery to atlas registration with scans.
Shape-based Diffeomorphic Registration on Hippocampal Surfaces Using Beltrami Holomorphic Flow

Abstract:We develop a new algorithm to automatically register hippocampal(HP) surfaces with complete geometric matching, avoiding the need to manually label landmark features. A good registration depends on a reasonable choice of shape energy that measures the dissimilarity between surfaces. In our work, we first propose a complete shape index using the Beltrami coefficient and curvatures, which measures subtle local differences. The proposed shape energy is zero if and only if two shapes are identical up to a rigid motion. We then seek the best surface registration by minimizing the shape energy.We propose a simple representation of surface diffeomorphisms using Beltrami coefficients, which simplifies the optimization process. We then iteratively minimize the shape energy using the proposed Beltrami Holomorphic flow (BHF) method. Experimental results on 212 HP of normal and diseased (Alzheimer's disease) subjects show our proposed algorithm is effective in registering HP surfaces with complete geometric matching. The proposed shape energy can also capture local shape differences between HP for disease analysis.

Abstract:As image-guided navigation plays an important role in neurosurgery, the spatial registration mapping the pre-operative images with the intra-operative patient position becomes crucial for a high accurate surgical output. Conventional landmark-based registration requires expensive and time-consuming logistic support. Surface-based registration is a plausible alternative due to its simplicity and efficacy. In this paper, we propose a comprehensive framework for surface-based registration in neurosurgical navigation, where Kinect is used to automatically acquire patient’s facial surface in a real time manner. Coherent point drift (CPD) algorithm is employed to register the facial surface with pre-operative images (e.g., computed tomography (CT) or magnetic resonance imaging (MRI)) using a coarse-to-fine scheme. The spatial registration results of 6 volunteers demonstrate that the proposed framework has potential for clinical use.
Landmark and Intensity Based Registration with Large Deformations via Quasi-conformal Maps

Abstract:Registration, which aims to find an optimal one-to-one correspondence between different data, is an important problem in various fields. This problem is especially challenging when large deformations occur. In this paper, we present a novel algorithm to obtain diffeomorphic image or surface registrations with large deformations via quasi-conformal maps. The basic idea is to minimize an energy functional involving a Beltrami coefficient term, which measures the distortion of the quasi-conformal map. The Beltrami coefficient effectively controls the bijectivity and smoothness of the registration, even with very large deformations. Using the proposed algorithm, landmark-based registration between images or surfaces can be effectively computed. The obtained registration is guaranteed to be diffeomorphic (1-1 and onto), even with a large deformation or large number of landmark constraints. The proposed algorithm can also be combined with matching intensity (such as image intensity or surface curvature) to improve the accuracy of the registration. Experiments have been carried out on both synthetic and real data. Results demonstrate the efficacy of the proposed algorithm to obtain diffeomorphic registration between images or surfaces.

Abstract:Point set registration has been a topic of significant research interest in the field of mobile intelligent unmanned systems. In this paper, we present a novel approach for a three-dimensional scan-to-map point set registration. Using Gaussian process (GP) regression, we propose a new type of map representation, based on a regionalized GP map reconstruction algorithm. We combine the predictions and the test locations derived from the GP as the predictive points. In our approach, the correspondence relationships between predictive point pairs are set up naturally, and a rigid transformation is calculated iteratively. The proposed method is implemented and tested on three standard point set datasets. Experimental results show that our method achieves stable performance with regard to accuracy and efficiency, on a par with two standard methods, the iterative closest point algorithm and the normal distribution transform. Our mapping method also provides a compact point-cloud-like map and exhibits low memory consumption.
CephalFormer: Incorporating Global Structure Constraint into Visual Features for General Cephalometric Landmark Detection

Abstract:Accurate cephalometric landmark detection is a crucial step in orthodontic diagnosis and therapy planning However, existing deep learning-based methods lack the ability to explicitly model the complex dependencies among visual features and landmarks. Therefore, they fail to adaptively encode the landmark's global structure constraint into the representation of visual concepts and suffer from large biases in landmark localization. In this work, we propose CephalFormer, which exploits the correlations between visual concepts and landmarks to provide meaningful guidance for accurate 2D and 3D cephalometric landmark detection. CephalFormer explores local-global anatomical contents in a coarse-to-fine fashion and consists of two stages: (1) a new efficient Transformer-based architecture for coarse landmark localization; (2) a novel paradigm based on self-attention to represent visual clues and landmarks in one coherent feature space for fine-scale landmark detection. We evaluated CephalFormer on two public cephalometric landmark detection benchmarks and a real-patient dataset consisting of 150 skull CBCT volumes. Experiments show that CephalFormer significantly outperforms the state-of-the-art methods, demonstrating its generalization capability and stability to naturally handle both 2D and 3D scenarios under a unified framework.

Abstract:We consider elastic image registration based on a set of corresponding anatomical point landmarks and approximating thin-plate splines. This approach is an extension of the original interpolating thin-plate spline approach and allows to take into account landmark localization errors. The extension is important for clinical applications since landmark extraction is always prone to error. Our approach is based on a minimizing functional and can cope with isotropic as well as anisotropic landmark errors. In particular, in the latter case it is possible to include different types of landmarks, e.g., unique point landmarks as well as arbitrary edge points. Also, the scheme is general with respect to the image dimension and the order of smoothness of the underlying functional. Optimal affine transformations as well as interpolating thin-plate splines are special cases of this scheme. To localize landmarks we use a semi-automatic approach which is based on three-dimensional (3-D) differential operators. Experimental results are presented for two-dimensional as well as 3-D tomographic images of the human brain.

Abstract:Registration, which aims to find an optimal 1-1 correspondence between shapes, is an important process in different research areas. Conformal mappings have been widely used to obtain a diffeomorphism between shapes that minimizes angular distortion. Conformal registrations are beneficial since it preserves the local geometry well. However, when landmark constraints are enforced, conformal mappings generally do not exist. This motivates us to look for a unique landmark matching quasi-conformal registration, which minimizes the conformality distortion. Under suitable condition on the landmark constraints, a unique diffeomporphism, called the Teichmüller extremal mapping between two surfaces can be obtained, which minimizes the maximal conformality distortion. In this paper, we propose an efficient iterative algorithm, called the Quasi-conformal (QC) iterations, to compute the Teichmüller mapping. The basic idea is to represent the set of diffeomorphisms using Beltrami coefficients (BCs), and look for an optimal BC associated to the desired Teichmüller mapping. The associated diffeomorphism can be efficiently reconstructed from the optimal BC using the Linear Beltrami Solver(LBS). Using BCs to represent diffeomorphisms guarantees the diffeomorphic property of the registration. Using our proposed method, the Teichmüller mapping can be accurately and efficiently computed within 10 seconds. The obtained registration is guaranteed to be bijective. The proposed algorithm can also be extended to compute Teichmüller mapping with soft landmark constraints. We applied the proposed algorithm to real applications, such as brain landmark matching registration, constrained texture mapping and human face registration. Experimental results shows that our method is both effective and efficient in computing a non-overlap landmark matching registration with least amount of conformality distortion.
Surface Fluid Registration of Conformal Representation: Application to Detect Disease Burden and Genetic Influence on Hippocampus

Abstract:In this paper, we develop a new automated surface registration system based on surface conformal parameterization by holomorphic 1-forms, inverse consistent surface fluid registration, and multivariate tensor-based morphometry (mTBM). First, we conformally map a surface onto a planar rectangle space with holomorphic 1-forms. Second, we compute surface conformal representation by combining its local conformal factor and mean curvature and linearly scale the dynamic range of the conformal representation to form the feature image of the surface. Third, we align the feature image with a chosen template image via the fluid image registration algorithm, which has been extended into the curvilinear coordinates to adjust for the distortion introduced by surface parameterization. The inverse consistent image registration algorithm is also incorporated in the system to jointly estimate the forward and inverse transformations between the study and template images. This alignment induces a corresponding deformation on the surface. We tested the system on Alzheimer's Disease Neuroimaging Initiative (ADNI) baseline dataset to study AD symptoms on hippocampus. In our system, by modeling a hippocampus as a 3D parametric surface, we nonlinearly registered each surface with a selected template surface. Then we used mTBM to analyze the morphometry difference between diagnostic groups. Experimental results show that the new system has better performance than two publicly available subcortical surface registration tools: FIRST and SPHARM. We also analyzed the genetic influence of the Apolipoprotein E[element of]4 allele (ApoE4), which is considered as the most prevalent risk factor for AD. Our work successfully detected statistically significant difference between ApoE4 carriers and non-carriers in both patients of mild cognitive impairment (MCI) and healthy control subjects. The results show evidence that the ApoE genotype may be associated with accelerated brain atrophy so that our work provides a new MRI analysis tool that may help presymptomatic AD research.

Abstract:Registration of partial-view 3D US volumes with MRI data is influenced by initialization. The standard of practice is using extrinsic or intrinsic landmarks, which can be very tedious to obtain. To overcome the limitations of registration initialization, we present a novel approach that is based on Euclidean distance maps derived from easily obtainable coarse segmentations. We evaluate our approach quantitatively on the publicly available RESECT dataset and show that it is robust regarding overlap of target area and initial position. Furthermore, our method provides initializations that are suitable for state-of-the-art nonlinear, deformable image registration algorithm's capture ranges.

Brain surface conformal parameterization with the slit mapping

Abstract:Brain surface conformal mapping has been studied intensively. In this paper, we propose a method that computes a conformal mapping from a multiply connected mesh to the so-called slit domain, which consists of a canonical rectangle or disk in which 3D curved landmarks on the original surfaces are mapped to concentric or parallel lines in the slit domain. After cutting along some landmark curve features on surface models of the cerebral cortex, we obtain multiple connected domains. By computing exact harmonic one-forms, closed harmonic one-forms, and holomorphic one-forms, we are able to build a circular slit mapping that conformally maps the surface to an annulus with some concentric arcs and a rectangle with some slits. The whole algorithm is based on solving linear systems so it is very stable. In the slit domain parameterization results, the feature curves are either mapped to straight lines or a concentric arcs. This representation is convenient for anatomical visualization, and may assist statistical comparisons of anatomy, surface-based registration and signal processing. Preliminary experimental results parameterizing various brain anatomical surfaces are presented.

Abstract:Landmark curves were widely adopted in neuroimaging research for surface correspondence computation and quantified morphometry analysis. However, most of the landmark based morphometry studies only focused on landmark curve shape difference. Here we propose to compute a set of conformal invariant-based shape indices, which are associated with the landmark curve induced boundary lengths in the hyperbolic parameter domain. Such shape indices may be used to identify which surfaces are conformally equivalent and further quantitatively measure surface deformation. With the surface Ricci flow method, we can conformally map a multiply connected surface to the Poincaré disk. Our algorithm provides a stable method to compute the shape index values in the 2D (Poincaré Disk) parameter domain. The proposed shape indices are succinct, intrinsic and informative. Experimental results with synthetic data and 3D MRI data demonstrate that our method is invariant under isometric transformations and able to detect brain surface abnormalities. We also applied the new shape indices to analyze brain morphometry abnormalities associated with Alzheimer' s disease (AD). We studied the baseline MRI scans of a set of healthy control and AD patients from the Alzheimer' s Disease Neuroimaging Initiative (ADNI: 30 healthy control subjects vs. 30 AD patients). Although the lengths of the landmarks in Euclidean space, cortical surface area, and volume features did not differ between the two groups, our conformal invariant based shape indices revealed significant differences by Hotelling' s T2 test. The novel conformal invariant shape indices may offer a new sensitive biomarker and enrich our brain imaging analysis toolset for studying diagnosis and prognosis of AD.

Human Brain Mapping With Conformal Geometry And Multivariate Tensor-Based Morphometry

Abstract:In this paper, we introduce theories and algorithms in conformal geometry, including Riemann surface, harmonic map, holomorphic 1-form, and Ricci flow, which play important roles in computational anatomy. In order to study the deformation of brain surfaces, we introduce the multivariate tensor-based morphometry (MTBM) method for statistical computing. For application, we introduce our system for detecting Alzheimer's Disease (AD) symptoms on hippocampal surfaces with an automated surface fluid registration method, which is based on surface conformal mapping and mutual information regularized image fluid registration. Since conformal mappings are diffeomorphic and the mutual information method is able to drive a diffeomorphic flow that is adjusted to enforce appropriate surface correspondences in the surface parameter domain, combining conformal and fluid mappings will generate 3D shape correspondences that are diffeomorphic. We also incorporate in the system a novel method to compute curvatures using surface conformal parameterization. Experimental results in ADNI baseline data diagnostic group difference and APOE4 effects show that our system has better performance than other similar work in the literature.

Abstract:Brightfield and fluorescent imaging of whole brain sections are funda- mental tools of research in mouse brain study. As sectioning and imaging become more efficient, there is an increasing need to automate the post-processing of sec- tions for alignment and three dimensional visualization. There is a further need to facilitate the development of a digital atlas, i.e. a brain-wide map annotated with cell type and tract tracing data, which would allow the automatic registra- tion of images stacks to a common coordinate system. Currently, registration of slices requires manual identification of landmarks. In this work we describe the first steps in developing a semi-automated system to construct a histology at- las of mouse brainstem that combines atlas-guided annotation, landmark-based registration and atlas generation in an iterative framework. We describe an unsu- pervised approach for identifying and matching region and boundary landmarks, based on modelling texture. Experiments show that the detected landmarks corre- spond well with brain structures, and matching is robust under distortion. These results will serve as the basis for registration and atlas building.
A Robust Automated Markerless Registration Framework for Neurosurgery Navigation.

Abstract:Background The registration of a pre-operative image with the intra-operative patient is a crucial aspect for the success of navigation in neurosurgery.Methods First, the intra-operative face is reconstructed, using a structured light technique, while the pre-operative face is segmented from head CT/MRI images. In order to perform neurosurgery navigation, a markerless surface registration method is designed by aligning the intra-operative face to the pre-operative face. We propose an efficient and robust registration approach based on the scale invariant feature transform (SIFT), and compare it with iterative closest point (ICP) and coherent point drift (CPD) through a new evaluation standard.Results Our registration method was validated by studies of 10 volunteers and one synthetic model. The average symmetrical surface distances (ASDs) for ICP, CPD and our registration method were 2.24 +/- 0.53, 2.18 +/- 0.41 and 2.30 +/- 0.69 mm, respectively. The average running times of ICP, CPD and our registration method were 343.46, 3847.56 and 0.58 s, respectively.Conclusion Our system can quickly reconstruct the intra-operative face, and then efficiently and accurately align it to the pre-operative image, meeting the registration requirements in neurosurgery navigation. Biological Fiducial Point Based Registration for Multiple Brain Tissues Reconstructed from Different Imaging Modalities

Abstract:With the development of computer aided navigation system, more and more tissues shall be reconstructed to provide more useful information for surgical pathway planning. In this study, we aimed to propose a registration framework for different reconstructed tissues from multi-modalities based on some fiducial points on lateral ventricles. A male patient with brain lesion was admitted and his brain scans were performed by different modalities. Then, the different brain tissues were segmented in different modality with relevant suitable algorithms. Marching cubes were calculated for three dimensional reconstructions, and then the rendered tissues were imported to a common coordinate system for registration. Four pairs of fiducial markers were selected to calculate the rotation and translation matrix using least-square measure method. The registration results were satisfied in a glioblastoma surgery planning as it provides the spatial relationship between tumors and surrounding fibers as well as vessels. Hence, our framework is of potential value for clinicians to plan surgery.
