Abstract:The genomes of Arabica coffee and its two progenitor representatives were sequenced and assembled using a hybrid assembly strategy. Pacbio HiFi technology was used to further improve the Arabica genome, yielding a highly continuous assembly that showed no sign of long-terminal repeats transposable element mobilization but two harmoniously coexisting subgenomes. The choice of a di-haploid Arabica, as opposed to a normal tetraploid accession, was an important element to generate a highly continuous and advanced genome assembly. The two subgenomes showed high conservation with the modern representatives of the two diploid progenitors and between each other. No overall subgenome dominance was observed at global gene expression level, but rather a rich mosaic-like pattern where the expression bias varied according to the gene family, indicating an early stage of diploidization. The researchers then re-sequenced 46 Coffea accessions including 41 C. arabica . Occasional homoeologous exchanges between the subgenomes were observed to contribute to C. arabica diversity, and possibly also played a role in the establishment of a stable allopolyploid line after the hybridization event. The wild population has an already low diversity, mostly caused by the allopolyploid founding event that occurred 610–350 thousand years ago (ka). Analyses with wild Arabica coffee showed a prolonged period of small population sizes after the hybridization event and a more recent bottleneck around 5 ka. Compared to the wild, only slight nucleotide diversity reduction was observed in the cultivars, so domestication may have caused only minor bottleneck.

Abstract:Abstract In order to better understand the mechanisms generating genetic diversity in the recent allotetraploid species Coffea arabica , here we present a chromosome-level assembly obtained with long read technology. Two genomic compartments with different structural and functional properties are identified in the two homoeologous genomes. The resequencing data from a large set of accessions reveals low intraspecific diversity in the center of origin of the species. Across a limited number of genomic regions, diversity increases in some cultivated genotypes to levels similar to those observed within one of the progenitor species, Coffea canephora , presumably as a consequence of introgressions deriving from the so-called Timor hybrid. It also reveals that, in addition to few, early-occurring exchanges between homoeologous chromosomes, there are numerous recent chromosomal aberrations including aneuploidies, deletions, duplications and exchanges. These events are still polymorphic in the germplasm and could represent a fundamental source of genetic variation in such a lowly variable species.

Abstract:Traditionally, coffee is propagated by seed. However, in recent years, the propagation of plants derived from somatic embryos has become increasingly important. The genetic homogeneity of plants derived from somatic embryos must be assessed before large-scale propagation. In this study, the genetic uniformity of somatic embryo–derived and seed-derived plants obtained from the same mother plant in two arabica hybrid coffee cultivars was examined using sequence-related amplified polymorphism (SRAP) and start codon-targeted (SCoT) markers, as well as the sequencing of seven functional genes. In both cultivars, the analysis of molecular markers revealed a remarkable genetic similarity of 93 to 98% between the plants derived from somatic embryos and those derived from seeds compared to the mother plant. Sequence analysis confirmed that the large subunit of ribulose-1,5-biphosphate carboxylase and mitochondrial ribosomal protein had the highest sequence similarity of all the genes studied. Among the five nuclear genes analyzed, the pathogenesis-related protein 1A-like gene showed the lowest sequence variability while the zinc finger protein gene showed the highest sequence variability compared to the NAC25, UDP-glycosyltransferase, and light-inducing protein chloroplastic-like genes. The presence of variable frequency of single-nucleotide polymorphisms (SNPs) and insertions and deletions (indels) created the overall sequence polymorphism across different genes. There was no substantial difference in sequence variability between plants derived from somatic embryos and those grown from seeds. This study represents the first comparative analysis of the genetic homogeneity of somatic embryo–derived and seed-derived plants of self-fertilized arabica coffee cultivars.

Abstract:In recent years, advances in genetic diversity research and deep historical literature review have enabled to develop a deeper understanding of the journey of Coffea arabica from its centre of origin and of domestication throughout the world. The present review chapter is divided into three main sections. The first section gives an update of the various robust hypothesis on the origin of the allotetraploid C. arabica species. The second section review the latest findings related to the genetic diversity of C. arabica , both from its centre of origin, including recent results of wild populations from South Sudan, and from its centre of domestication with new knowledge from Yemen coffee genetic diversity. The last section analyses how the journey of C. arabica out of its centre of origin and domestications shaped the worldwide varietal landscape today and consequences on breeding strategies are discussed.

Abstract:Abstract Background Coffea arabica L. is an economically important agricultural crop and the most popular beverage worldwide. As a perennial crop with recalcitrant seed, conservation of the genetic resources of coffee can be achieved through the complementary approach of in-situ and ex-situ field genebank. In Ethiopia, a large collection of C. arabica L. germplasm is preserved in field gene banks. Here, we report the whole-genome resequencing of 90 accessions from Choche germplasm bank representing garden and forest-based coffee production systems using Illumina sequencing technology. Results The genome sequencing generated 6.41 billion paired-end reads, with a mean of 71.19 million reads per sample. More than 93% of the clean reads were mapped onto the C. arabica L. reference genome. A total of 11.08 million variants were identified, among which 9.74 million (87.9%) were SNPs (Single nucleotide polymorphisms) and 1.34 million (12.1%) were InDels. In all accessions, genomic variants were unevenly distributed across the coffee genome. The phylogenetic analysis using the SNP markers displayed distinct groups. Conclusions Resequencing of the coffee accessions has allowed identification of genetic markers, such as SNPs and InDels. The SNPs discovered in this study might contribute to the variation in important pathways of genes for important agronomic traits such as caffeine content, yield, disease, and pest in coffee. Moreover, the genome resequencing data and the genetic markers identified from 90 accessions provide insight into the genetic variation of the coffee germplasm and facilitate a broad range of genetic studies.

Abstract:Coffee is one of the most exported commodities worldwide. Flavour determines the coffee price and quality. Post-harvest practices such as fermentation and roasting play important roles in flavour and the genetic basis of flavour precursors are necessitated to understand the origin of coffee flavour. Genomics has significant potential to improve coffee beverage quality. Genetic approaches and genomic information that can be utilised in quality enhancement are discussed in this chapter. The resulting variations and markers identified from genomic studies provide tools for more precise regulation of beverage quality, selection, and propagation, as well as refining post-harvest practices. However, many challenges to coffee production remain, with limited genetic diversity, a complex genetic architecture, and the impacts of climate change. An improved understanding of coffee genomics and the molecular basis of beverage quality is required to address these problems.

Abstract:Coffea arabica , an allotetraploid hybrid of Coffea eugenioides and Coffea canephora , is the source of approximately 60% of coffee products worldwide, and its cultivated accessions have undergone several population bottlenecks. We present chromosome-level assemblies of a di-haploid C. arabica accession and modern representatives of its diploid progenitors, C. eugenioides and C. canephora . The three species exhibit largely conserved genome structures between diploid parents and descendant subgenomes, with no obvious global subgenome dominance. We find evidence for a founding polyploidy event 350,000–610,000 years ago, followed by several pre-domestication bottlenecks, resulting in narrow genetic variation. A split between wild accessions and cultivar progenitors occurred ~30.5 thousand years ago, followed by a period of migration between the two populations. Analysis of modern varieties, including lines historically introgressed with C. canephora , highlights their breeding histories and loci that may contribute to pathogen resistance, laying the groundwork for future genomics-based breeding of C. arabica .

Abstract:Food authenticity is crucial in today's society, given the heightened consumer awareness and attention to the products they consume. Reliable and efficient techniques are needed to quickly detect potential food adulterations that can negatively impact product quality and economic value. Coffee, a globally traded agricultural product, holds immense economic importance, with an estimated value of USD 83 billion. It is widely consumed and recognized as a functional food that provides minerals (K, Mg, Mn, Cr), niacin, and antioxidants. However, the preferred coffee species, Coffea arabica, known for its superior drink quality, is often adulterated with Coffea canephora (Robusta and Conilon) beans, even in 100% Arabica coffee. To distinguish between these two coffee species, a comprehensive study was conducted using a robust approach to identify differences in Single-Ortholog Copy (SOC) based on InDel regions in these gene pairs. These differences were validated using a meticulous methodology that considered variations in amplicon size: electrophoretic profile, and high-resolution melting (HRM). The innovative combination of InDels and HRM resulted in highly distinctive HRM profiles, outperforming SNP-based methods previously used. The targeted InDel approach utilized in this study facilitated precise quantification of Coffea species beans with a detection sensitivity of 0.5%. The study's findings establish the reliability and accuracy in distinguishing between the two coffee species, showcasing the valuable application of InDels for quality control and ensuring the authenticity of coffee beans. This pioneering research contributes to the advancement of authenticity verification methods for both imported and exported coffee beans, as well as in future studies that require significant genetic differences between these species, such as C. arabica and C. canephora.
Transcriptome and carotenoid profiling of different varieties of Coffea arabica provides insights into fruit color formation

Abstract:The processability and ultimate quality of coffee (C offea arabica) are determined by the composition of the matured fruits. The basis of genetic variation in coffee fruit quality could be explained by studying color formation during fruit maturation. Transcriptome profiling was conducted on matured fruits of four C. arabica varieties (orange colored fruits (ORF); purple colored fruits (PF); red colored fruits (RF) and yellow colored fruits (YF)) to identify key color-regulating genes, biosynthesis pathways and transcription factors implicated in fruit color formation. A total of 39,938 genes were identified in the transcriptomes of the four C. arabica varieties. In all, 2745, 781 and 1224 differentially expressed genes (DEGs) were detected in YF_vs_PF, YF_vs_RF and YF_vs_ORF, respectively, with 1732 DEGs conserved among the three pairwise groups. Functional annotation of the DEGs led to the detection of 28 and 82 key genes involved in the biosynthesis of carotenoids and anthocyanins, respectively. Key transcription factors bHLH, MYB, NAC, MADS, and WRKY implicated in fruit color regulation were detected. The high expression levels of gene-LOC113688784 (PSY), gene-LOC113730013 (β-CHY), gene-LOC113728842 (CCD7), gene-LOC113689681 (NCED) and gene-LOC113729473 (ABA2) in YF may have accounted for the yellow coloration. The differential expression of several anthocyanin and carotenoid-specific genes in the fruits substantially account for the purple (PF), red (RF), and orange (ORF) colorations. This study provides important insights into fruit color formation and variations in C. arabica and will help to develop coffee varieties with specific color and quality traits.

Abstract:Premise Allopolyploidy—a hybridization‐induced whole‐genome duplication event—has been a major driver of plant diversification. The extent to which chromosomes pair with their proper homolog vs. with their homoeolog in allopolyploids varies across taxa, and methods to detect homoeologous gene flow (HGF) are needed to understand how HGF has shaped polyploid lineages. Methods The ABBA‐BABA test represents a classic method for detecting introgression between closely related species, but here we developed a modified use of the ABBA‐BABA test to characterize the extent and direction of HGF in allotetraploid Coffea arabica. Results We found that HGF is abundant in the C. arabica genome, with both subgenomes serving as donors and recipients of variation. We also found that HGF is highly maternally biased in plastid‐targeted—but not mitochondrial‐targeted—genes, as would be expected if plastid–nuclear incompatibilities exist between the two parent species. Discussion Together, our analyses provide a simple framework for detecting HGF and new evidence consistent with selection favoring overwriting of paternally derived alleles by maternally derived alleles to ameliorate plastid–nuclear incompatibilities. Natural selection therefore appears to shape the direction and intensity of HGF in allopolyploid coffee, indicating that cytoplasmic inheritance has long‐term consequences for polyploid lineages.

Abstract:Coffee cherries contain a crucial flavor-precursor and chemical substances influencing roasted bean quality, yet limited knowledge exists on metabolite changes during cherry ripening. Our study identified 1078 metabolites, revealing 46 core differential metabolites using a KEGG pathway analysis. At the GF vs. ROF stage, amino acid synthesis dominated; ROF vs. BRF featured nucleotide catabolism; BRF vs. PRF exhibited glycoside and flavonoid synthesis; and PRF vs. PBF involved secondary metabolite synthesis and catabolism. The PRF stage emerged as the optimal cherry-harvesting period. A correlation analysis identified core differential metabolites strongly linked to taste indicators, suggesting their potential as taste markers. Notably, nucleotides and derivatives exhibited significant negative correlations with glycosides and flavonoids during ripening. This research systematically analyzed flavor and active substances in green coffee beans during cherry ripening, offering valuable insights into substance formation in Coffea arabica L.

Abstract:Background: The fruity aromatic bouquet of coffee has attracted recent interest to differentiate high value market produce as specialty coffee. Although the volatile compounds present in green and roasted coffee beans have been extensively described, no study has yet linked varietal molecular differences to the greater abundance of specific substances and support the aroma specificity of specialty coffees. Results: This study compared four Arabica genotypes including one, Geisha Especial, suggested to generate specialty coffee. Formal sensory evaluations of coffee beverages stressed the importance of coffee genotype in aroma perception and that Geisha Especial-made coffee stood out by having fine fruity, and floral, aromas and a more balanced acidity. Comparative SPME-GC-MS analyses of green and roasted bean volatile compounds indicated that those of Geisha Especial differed by having greater amounts of limonene and 3-methylbutanoic acid in agreement with the coffee cup aroma perception. A search for gene ontology differences of ripening beans transcriptomes of the four varieties revealed that they differed by metabolic processes linked to terpene biosynthesis due to the greater gene expression of prenyl-pyrophosphate biosynthetic genes and terpene synthases. Only one terpene synthase (CaTPS10-like) had an expression pattern that paralleled limonene loss during the final stage of berry ripening and limonene content in the studied four varieties beans. Its functional expression in tobacco leaves confirmed its functioning as a limonene synthase. Conclusions: Taken together, these data indicate that coffee variety genotypic specificities may influence ripe berry chemotype and final coffee aroma unicity. For the specialty coffee variety Geisha Especial, greater expression of terpene biosynthetic genes including CaTPS10-like, a limonene synthase, resulted in the greater abundance of limonene in green beans, roasted beans and a unique citrus note of the coffee drink.
Genetic variability and genome-wide association analysis of flavor and texture in cooked beans (Phaseolus vulgaris L.)

Abstract:Abstract Key message Cooked bean flavor and texture vary within and across 20 Andean seed types; SNPs are significantly associated with total flavor, beany, earthy, starchy, bitter, seed-coat perception, and cotyledon texture. Abstract Common dry beans are a nutritious food recognized as a staple globally, but their consumption is low in the USA. Improving bean flavor and texture through breeding has the potential to improve consumer acceptance and suitability for new end-use products. Little is known about genetic variability and inheritance of bean sensory characteristics. A total of 430 genotypes of the Andean Diversity Panel representing twenty seed types were grown in three locations, and cooked seeds were evaluated by a trained sensory panel for flavor and texture attribute intensities, including total flavor, beany, vegetative, earthy, starchy, sweet, bitter, seed-coat perception, and cotyledon texture. Extensive variation in sensory attributes was found across and within seed types. A set of genotypes was identified that exhibit extreme attribute intensities generally stable across all three environments. seed-coat perception and total flavor intensity had the highest broad-sense heritability (0.39 and 0.38, respectively), while earthy and vegetative intensities exhibited the lowest (0.14 and 0.15, respectively). Starchy and sweet flavors were positively correlated and highest in white bean genotypes according to principal component analysis. SNPs associated with total flavor intensity (six SNPs across three chromosomes), beany (five SNPs across four chromosomes), earthy (three SNPs across two chromosomes), starchy (one SNP), bitter (one SNP), seed-coat perception (three SNPs across two chromosomes), and cotyledon texture (two SNPs across two chromosomes) were detected. These findings lay a foundation for incorporating flavor and texture in breeding programs for the development of new varieties that entice growers, consumers, and product developers alike.

Abstract:Arabica coffee is a major agricultural commodity worldwide, representing 60 % of the world’s coffee production. Arabica coffee is cultivated in more than 36 countries and is a key cash crop for many developing countries. Despite the coffee’s huge economic importance, there is very limited knowledge on the association of arbuscular mycorrhizal fungi with coffee roots. Therefore, we assessed the mycorrhizal diversity and community composition in Arabica coffee (Coffea arabica L.), using 454 pyrosequencing, in its Ethiopian center of origin. We studied the five most common coffee management systems in Ethiopia. Using pyrosequencing, we retrieved 10,061 mycorrhizae sequences across 30 samples, generating 36 operational taxonomic units from the four mycorrhizae orders: Glomerales, Diversisporales, Archaeosporales, and Paraglomerales; and eight families. Our results show that mycorrhizal diversity strongly differed between natural forest coffee systems and the other management systems. Furthermore, 13 operational taxonomic units were uniquely found in natural forest coffee. Finally, the mycorrhizal community composition in shade coffee plantations was different from the community composition in the other managed systems and the natural forest coffee systems. This is the first in depth study of mycorrhizal communities in wild coffee in its Ethiopian region of origin. Furthermore, we show for the first time the major differences in mycorrhizal communities in coffee between natural coffee forest and more intensively managed coffee systems. We, therefore, provide evidence of the conservation value of natural coffee forest systems as they harbor a unique mycorrhizal diversity, with possible future applications in low input coffee agriculture.

Evaluation of physical and chemical characteristics of bean and cup quality of arabica coffee genotypes grown in Southern Ethiopia

Abstract:The study aimed to investigate physical characteristics, cup quality, and biochemical content variability among thirty South Ethiopian Arabica coffee genotypes over three locations. The results revealed the existence of statistically significant variation among genotype, location, and GEI effects for all studied traits. The overall coffee quality score for most of the tested genotypes in three locations was above 80 %. Therefore, in terms of quality, most of the tested genotypes can be used to produce specialty coffee in the study areas. A wider range of caffeine (0.52 % dwb to 1.53 % dwb) was recorded among the studied genotypes. Accordingly, the low caffeine contenting genotypes could be a promising candidate for the development of low caffeine varieties through selection and hybridization. Cluster analysis grouped genotypes into different clusters based on quality trait variation and similarity among genotypes. According to the PCA, caffeine content (0.35), chlorogenic acid (0.34), aromatic quality (0.31), trigonelline (0.29), acidity (0.28), astringency (0.28), color (0.27) in the first PCA, flavor (-0.48), and screen size (0.46) in the second PCA were the important variables contributing more to the variation, and these traits could be considered for effective parent selection in quality improvement programs. Genotype AW9648 achieved the highest score in overall quality attributes at all three locations and could be promoted as a promising candidate and best parent for hybridization in terms of quality. Hence, genotype by environment interaction was significant, the coffee quality improvement program should give due attention to incorporating genetic and environmental influences by using a multi-locational selection strategy.

Abstract:The objective of this study was to characterize the genetic divergence and selection gains of the physicochemical grains traits of 68 genotypes of C. canephora most cultivated in the Western Amazon. For this purpose, the following characteristics were evaluated over two harvests: aqueous extract, ash, acidity, pH, protein, ether extract, soluble solids, phenolic compounds, soluble sugars, reducing sugars, and non-reducing sugars. The genotype × measurement interaction effect was significant for all characteristics, with a predominant simple interaction, resulting in smaller changes in the ranking of genotypes. Out of a total of 45 genotypic correlation estimates, 8 were significant, of which 5 were related to acidity. The dispersion of the first two components associated with reference points shows that the genotypes BRS3193, AS1, AS2, AS3, N16, CA1, and AS7 were closest to the ideal type of higher performance. Selection for the main characteristic of soluble sugars resulted in estimates of genetic progress lower than those observed using selection indices. The genetic materials present high genetic diversity, allowing the selection of reference plants with high levels of sugars (BRS3193, AS3, GJ25, and LB30), proteins (BRS2357), lipids (GJ30), and phenolic compounds in their green beans (BRS3193) and high water solubility (AS2).

Genetic-environment interactions and climatic variables effect on bean physical characteristics and chemical composition of Coffea arabica

Abstract:Background: The effects of the environment and genotype in the coffee bean chemical composition were studied using nine trials covering an altitudinal gradient [600-1100 m above sea level (a.s.l.)] with three genotypes of Coffea arabica in the northwest mountainous region of Vietnam. The impacts of the climatic conditions on bean physical characteristics and chemical composition were assessed. Results: We showed that the environment had a significant effect on the bean density and on all bean chemical compounds. The environment effect was stronger than the genotype and genotype-environment interaction effects for cafestol, kahweol, arachidic (C20:0), behenic acid (C22:0), 2,3-butanediol, 2-methyl-2-buten-1-ol, benzaldehyde, benzene ethanol, butyrolactone, decane, dodecane, ethanol, pentanoic acid, and phenylacetaldehyde bean content. A 2 °C increase in temperature had more influence on bean chemical compounds than a 100 mm increase in soil water content. Temperature was positively correlated with lipids and volatile compounds. With an innovative method using iterative moving averages, we showed that correlation of temperature, vapour pressure deficit (VPD) and rainfall with lipids and volatiles was higher between the 10th and 20th weeks after flowering highlighting this period as crucial for the synthesis of these chemicals. Genotype specific responses were evidenced and could be considered in future breeding programmes to maintain coffee beverage quality in the midst of climate change. Conclusion: This first study of the effect of the genotype-environment interactions on chemical compounds enhances our understanding of the sensitivity of coffee quality to genotype environment interactions during bean development. This work addresses the growing concern of the effect of climate change on speciality crops and more specifically coffee. © 2023 The Authors. Variation in Soluble Sugars in Arabica Coffee Cherry Fruits

Abstract:The maturation of Arabica coffee fruits is influenced by both endogenous and external factors. The stage of fruit maturation affects the chemical composition of the beans, which in turn impacts the quality of the coffee beverage. During maturation, the fruit peel changes colour from green to red (cherry), signalling the optimal harvest time and suggesting high fruit quality. However, the degree of redness can vary, indicating different levels of maturity. This study aimed to explore the variation in soluble sugar accumulation in relation to the redness of coffee fruit tissues. We classified ripe fruits into six ripeness categories based on the intensity of the red colour of the epicarp, measured using a colourimeter. We analysed total soluble sugar, sucrose, and starch in three parts: coat (exocarp + mesocarp), coat juice (obtained by squeezing the coat), and beans. Our findings reveal that the variation in sugar in the endosperm does not correspond to changes in the coat, suggesting separate regulation of sugar accumulation, particularly sucrose, which is crucial for coffee quality. Our data indicate that there is no transfer of sucrose and reducing sugars from the red coat to the bean.

Abstract:As one of the last places where coffee grows spontaneously, the Harenna forest (Ethiopia) is the origin of the coffee analysed in this study. The analysis of the volatile emission of each processing phase evaluates the chemical fingerprint of the reactions taking place at each stage, leading to the final aroma. The green beans mainly emit non-terpene esters and alkanes. Once the roasting begins, monoterpenes are the main class until 160 °C: at this point, 2,6-dimethylpyrazine prevails in the headspaces, as main product of the Maillard reactions. This compound, with its sweet and nut-like aroma, is also detected in the brewed coffee. The shed silverskins are rich in methyl chavicol and retain the monoterpenes on the beans: as these compounds are important aroma contributors, the removal of the silverskins prior to roasting seems non-advisable. The grinding of the samples breaks the matrices and leads to drastic changes in the volatile emissions.
