Abstract:
As a multicellular organism, rice flourishes relying on gene expression diversity among cells of various functions. However, cellular-resolution transcriptome features are yet to be fully recognized, let alone cell-specific transcriptional responses to environmental stimuli. In this study, we apply single-cell RNA sequencing to both shoot and root of rice seedlings growing in Kimura B nutrient solution or exposed to various abiotic stresses, and characterize transcriptomes for a total of 237,431 individual cells. We identify fifteen and nine cell types in the leaf and root, respectively, and observe that common transcriptome features are often shared between leaves and roots in the same tissue layer, except for endodermis or epidermis. Abiotic stress stimuli alter gene expression largely in a cell-type-specific manner, but for a given cell type, different stresses often trigger transcriptional regulation of roughly the same set of genes. Besides, we detect proportional changes in cell populations in response to abiotic stress and investigate the underlying molecular mechanisms through single-cell reconstruction of the developmental trajectory. Collectively, our study represents a benchmark-setting data resource of single-cell transcriptome atlas for rice seedlings and an illustration of exploiting such resources to drive discoveries in plant biology.

What problem does this paper attempt to address?
The main problem that this paper attempts to solve is to reveal the transcriptome characteristics of rice seedling leaves and roots at the single - cell level and their responses to abiotic stress. Specifically, the research aims to: 1. **Construct a single - cell transcriptome atlas of rice seedlings**: Obtain single - cell transcriptome data of rice seedling leaves and roots through single - cell RNA sequencing (scRNA - seq) technology, identify different types of cells, and describe their transcriptome characteristics. 2. **Analyze cell heterogeneity**: Understand the transcriptome differences between different cell types and how these differences affect the physiological functions and development of plants. 3. **Study the impact of abiotic stress on gene expression**: Explore how different abiotic stresses (such as drought, salinity, etc.) change the gene expression patterns of specific cell types and analyze the impact of these changes on the growth and development of rice. 4. **Explore cell proportion changes and molecular mechanisms**: Detect changes in the proportion of cell populations under abiotic stress and explore the underlying molecular mechanisms by reconstructing the developmental trajectory of single cells. ### Specific problems include: - **Cell type identification**: Identify and classify different cell types in rice seedling leaves and roots. - **Transcriptome feature sharing**: Observe whether leaf and root cells in the same tissue layer share common transcriptome features. - **Abiotic stress response**: Analyze gene expression changes in specific cell types under different abiotic stress conditions. - **Cell proportion change**: Study the impact of abiotic stress on the proportion of cell populations and reveal potential molecular mechanisms by reconstructing the developmental trajectory of single cells. Through the study of these problems, the author hopes to provide a high - quality single - cell transcriptome atlas resource for plant biology and promote discoveries and progress in related fields.
