Abstract:The development of statistical methods and numerical algorithms for model choice is vital to many real-world applications. In practice, the ABC approach can be instrumental for sequential model design; however, the theoretical basis of its use has been questioned. We present a measure-theoretic framework for using the ABC error towards model choice and describe how easily existing rejection, Metropolis-Hastings and sequential importance sampling ABC algorithms are extended for the purpose of model checking. Considering a panel of applications from evolutionary biology to dynamic systems, we discuss the choice of summaries which differs from standard ABC approaches. The methods and algorithms presented here may provide the workhorse machinery for an exploratory approach to ABC model choice, particularly as the application of standard Bayesian tools can prove impossible.

Abstract:Approximate Bayesian computation (ABC) methods can be used to evaluate posterior distributions without having to calculate likelihoods. In this paper, we discuss and apply an ABC method based on sequential Monte Carlo (SMC) to estimate parameters of dynamical models. We show that ABC SMC provides information about the inferability of parameters and model sensitivity to changes in parameters, and tends to perform better than other ABC approaches. The algorithm is applied to several well-known biological systems, for which parameters and their credible intervals are inferred. Moreover, we develop ABC SMC as a tool for model selection; given a range of different mathematical descriptions, ABC SMC is able to choose the best model using the standard Bayesian model selection apparatus.

Abstract:Approximate Bayesian computation (ABC) have become a essential tool for the analysis of complex stochastic models. Earlier, Grelaud et al. (2009) advocated the use of ABC for Bayesian model choice in the specific case of Gibbs random fields, relying on a inter-model sufficiency property to show that the approximation was legitimate. Having implemented ABC-based model choice in a wide range of phylogenetic models in the DIY-ABC software (Cornuet et al., 2008), we now present theoretical background as to why a generic use of ABC for model choice is ungrounded, since it depends on an unknown amount of information loss induced by the use of insufficient summary statistics. The approximation error of the posterior probabilities of the models under comparison may thus be unrelated with the computational effort spent in running an ABC algorithm. We then conclude that additional empirical verifications of the performances of the ABC procedure as those available in DIYABC are necessary to conduct model choice.

Abstract:We analyze the behavior of approximate Bayesian computation (ABC) when the model generating the simulated data differs from the actual data generating process; i.e., when the data simulator in ABC is misspecified. We demonstrate both theoretically and in simple, but practically relevant, examples that when the model is misspecified different versions of ABC can yield substantially different results. Our theoretical results demonstrate that even though the model is misspecified, under regularity conditions, the accept/reject ABC approach concentrates posterior mass on an appropriately defined pseudo-true parameter value. However, under model misspecification the ABC posterior does not yield credible sets with valid frequentist coverage and has non-standard asymptotic behavior. In addition, we examine the theoretical behavior of the popular local regression adjustment to ABC under model misspecification and demonstrate that this approach concentrates posterior mass on a completely different pseudo-true value than accept/reject ABC. Using our theoretical results, we suggest two approaches to diagnose model misspecification in ABC. All theoretical results and diagnostics are illustrated in a simple running example.

Abstract:Approximate Bayesian computation (ABC) is a popular technique for approximating likelihoods and is often used in parameter estimation when the likelihood functions are analytically intractable. Although the use of ABC is widespread in many fields, there has been little investigation of the theoretical properties of the resulting estimators. In this paper we give a theoretical analysis of the asymptotic properties of ABC based maximum likelihood parameter estimation for hidden Markov models. In particular, we derive results analogous to those of consistency and asymptotic normality for standard maximum likelihood estimation. We also discuss how Sequential Monte Carlo methods provide a natural method for implementing likelihood based ABC procedures.

Abstract:Approximate Bayesian computation (ABC) is computationally intensive for complex model simulators. To exploit expensive simulations, data-resampling via bootstrapping can be employed to obtain many artificial datasets at little cost. However, when using this approach within ABC, the posterior variance is inflated, thus resulting in biased posterior inference. Here we use stratified Monte Carlo to considerably reduce the bias induced by data resampling. We also show empirically that it is possible to obtain reliable inference using a larger than usual ABC threshold. Finally, we show that with stratified Monte Carlo we obtain a less variable ABC likelihood. Ultimately we show how our approach improves the computational efficiency of the ABC samplers. We construct several ABC samplers employing our methodology, such as rejection and importance ABC samplers, and ABC-MCMC samplers. We consider simulation studies for static (Gaussian, g-and-k distribution, Ising model, astronomical model) and dynamic models (Lotka-Volterra). We compare against state-of-art sequential Monte Carlo ABC samplers, synthetic likelihoods, and likelihood-free Bayesian optimization. For a computationally expensive Lotka-Volterra case study, we found that our strategy leads to a more than 10-fold computational saving, compared to a sampler that does not use our novel approach.

Abstract:Approximate Bayesian Computation (ABC) enables statistical inference in simulator-based models whose likelihoods are difficult to calculate but easy to simulate from. ABC constructs a kernel-type approximation to the posterior distribution through an accept/reject mechanism which compares summary statistics of real and simulated data. To obviate the need for summary statistics, we directly compare empirical distributions with a Kullback-Leibler (KL) divergence estimator obtained via contrastive learning. In particular, we blend flexible machine learning classifiers within ABC to automate fake/real data comparisons. We consider the traditional accept/reject kernel as well as an exponential weighting scheme which does not require the ABC acceptance threshold. Our theoretical results show that the rate at which our ABC posterior distributions concentrate around the true parameter depends on the estimation error of the classifier. We derive limiting posterior shape results and find that, with a properly scaled exponential kernel, asymptotic normality holds. We demonstrate the usefulness of our approach on simulated examples as well as real data in the context of stock volatility estimation.

Abstract:A new multi-level Markov chain Monte Carlo algorithm for Bayesian inference, ABC-SubSim, has recently appeared that combines the principles of Approximate Bayesian Computation (ABC) with the method of subset simulation for efficient rare-event simulation. ABC-SubSim adaptively creates a nested decreasing sequence of data-approximating regions in the output space. This sequence corresponds to increasingly closer approximations of the observed output vector in this output space. At each stage, the approximate likelihood function at a given value of the model parameter vector is defined as the probability that the predicted output corresponding to that parameter value falls in the current data-approximating region. If continued to the limit, the sequence of the data-approximating regions would converge on to the observed output vector and the approximate likelihood function would become exact, but this is not computationally feasible. At the heart of this paper is the interpretation of the resulting approximate likelihood function. We show that under the assumption of the existence of uniformly-distributed measurement errors, ABC gives exact Bayesian inference. Moreover, we present a new optimal proposal variance scaling strategy which enables ABC-SubSim to efficiently explore the posterior PDF. The algorithm is applied to the model updating of a two degree-of-freedom linear structure to illustrate its ability to handle model classes with various degrees of identifiability.

Abstract:To infer the parameters of mechanistic models with intractable likelihoods, techniques such as approximate Bayesian computation (ABC) are increasingly being adopted. One of the main disadvantages of ABC in practical situations, however, is that parameter inference must generally rely on summary statistics of the data. This is particularly the case for problems involving high-dimensional data, such as biological imaging experiments. However, some summary statistics contain more information about parameters of interest than others, and it is not always clear how to weight their contributions within the ABC framework. We address this problem by developing an automatic, adaptive algorithm that chooses weights for each summary statistic. Our algorithm aims to maximize the distance between the prior and the approximate posterior by automatically adapting the weights within the ABC distance function. Computationally, we use a nearest neighbour estimator of the distance between distributions. We justify the algorithm theoretically based on properties of the nearest neighbour distance estimator. To demonstrate the effectiveness of our algorithm, we apply it to a variety of test problems, including several stochastic models of biochemical reaction networks, and a spatial model of diffusion, and compare our results with existing algorithms.

Abstract:We consider a method for approximate inference in hidden Markov models (HMMs). The method circumvents the need to evaluate conditional densities of observations given the hidden states. It may be considered an instance of Approximate Bayesian Computation (ABC) and it involves the introduction of auxiliary variables valued in the same space as the observations. The quality of the approximation may be controlled to arbitrary precision through a parameter \epsilon>0 . We provide theoretical results which quantify, in terms of \epsilon, the ABC error in approximation of expectations of additive functionals with respect to the smoothing distributions. Under regularity assumptions, this error is O(n\epsilon), where n is the number of time steps over which smoothing is performed. For numerical implementation we adopt the forward-only sequential Monte Carlo (SMC) scheme of [16] and quantify the combined error from the ABC and SMC approximations. This forms some of the first quantitative results for ABC methods which jointly treat the ABC and simulation errors, with a finite number of data and simulated samples. When the HMM has unknown static parameters, we consider particle Markov chain Monte Carlo [2] (PMCMC) methods for batch statistical inference.

Abstract:Approximate Bayesian Computation (ABC) has gained popularity as a method for conducting inference and forecasting in complex models, most notably those which are intractable in some sense. In this paper we use ABC to produce probabilistic forecasts in state space models (SSMs). Whilst ABC-based forecasting in correctly-specified SSMs has been studied, the misspecified case has not been investigated, and it is that case which we emphasize. We invoke recent principles of 'focused' Bayesian prediction, whereby Bayesian updates are driven by a scoring rule that rewards predictive accuracy; the aim being to produce predictives that perform well in that rule, despite misspecification. Two methods are investigated for producing the focused predictions. In a simulation setting, 'coherent' predictions are in evidence for both methods: the predictive constructed via the use of a particular scoring rule predicts best according to that rule. Importantly, both focused methods typically produce more accurate forecasts than an exact, but misspecified, predictive. An empirical application to a truly intractable SSM completes the paper.

ABC-SubSim adaptively creates a nested decreasing sequence of data-approximating regions in the output space that correspond to increasingly closer approximations of the observed output vector in this output space. At each level, multiple samples of the model parameter vector are generated by a component-wise Metropolis algorithm so that the predicted output corresponding to each parameter value falls in the current data-approximating region. Theoretically, if continued to the limit, the sequence of data-approximating regions would converge on to the observed output vector and the approximate posterior distributions, which are conditional on the data-approximation region, would become exact, but this is not practically feasible. In this paper we study the performance of the ABC-SubSim algorithm for Bayesian updating of the parameters of dynamical systems using a general hierarchical state-space model. We note that the ABC methodology gives an approximate posterior distribution that actually corresponds to an exact posterior where a uniformly distributed combined measurement and modeling error is added. We also note that ABC algorithms have a problem with learning the uncertain error variances in a stochastic state-space model and so we treat them as nuisance parameters and analytically integrate them out of the posterior distribution. In addition, the statistical efficiency of the original ABC-SubSim algorithm is improved by developing a novel strategy to regulate the proposal variance for the component-wise Metropolis algorithm at each level. We demonstrate that Self-regulated ABC-SubSim is well suited for Bayesian system identification by first applying it successfully to model updating of a two degree-of-freedom linear structure for three cases: globally, locally and un-identifiable model classes, and then to model updating of a two degree-of-freedom nonlinear structure with Duffing nonlinearities in its interstory force-deflection relationship.
Calibrating the Discrete Boundary Conditions of a Dynamic Simulation: A Combinatorial Approximate Bayesian Computation Sequential Monte Carlo (ABC-SMC) Approach

Abstract:This paper presents a novel adaptation of the conventional approximate Bayesian computation sequential Monte Carlo (ABC-SMC) sampling algorithm for parameter estimation in the presence of uncertainties, coined combinatorial ABC-SMC. Inference of this type is used in situations where there does not exist a closed form of the associated likelihood function, which is replaced by a simulating model capable of producing artificial data. In the literature, conventional ABC-SMC is utilised to perform inference on continuous parameters. The novel scheme presented here has been developed to perform inference on parameters that are high-dimensional binary, rather than continuous. By altering the form of the proposal distribution from which to sample candidates in subsequent iterations (referred to as waves), high-dimensional binary variables may be targeted and inferred by the scheme. The efficacy of the proposed scheme is demonstrated through application to vibration data obtained in a structural dynamics experiment on a fibre-optic sensor simulated as a finite plate with uncertain boundary conditions at its edges. Results indicate that the method provides sound inference on the plate boundary conditions, which is validated through subsequent application of the method to multiple vibration datasets. Comparisons between appropriate forms of the metric function used in the scheme are also developed to highlight the effect of this element in the schemes convergence.

Abstract:Recently, many authors have cast doubts on the validity of ABC model choice. It has been shown that the use of sufficient statistic in ABC model selection leads, apart from few exceptional cases in which the sufficient statistic is also cross-model sufficient, to unreliable results. In a single model context and given a sufficient summary statistic, we show that it is possible to fully recover the posterior normalising constant, without using the likelihood function. The idea can be applied, in an approximate way, to more realistic scenarios in which the sufficient statistic is not unavailable but a "good" summary statistic for estimation is available.

Abstract:Approximate Bayesian Computation (ABC) is a family of statistical inference techniques, which is increasingly used in biology and other scientific fields. Its main benefit is to be applicable to models for which the computation of the model likelihood is intractable. The basic idea of ABC is to empirically approximate the model likelihood by using intensive realizations of model runs. Due to computing time limitations, ABC has thus been mainly applied to models that are relatively quick to simulate. We here aim at briefly introducing the field of statistical emulation of computer code outputs and to demonstrate its potential for ABC applications. Emulation consists in replacing the costly to simulate model by another (quick to simulate) statistical model called emulator or meta-model. This emulator is fitted to a small number of outputs of the original model, and is subsequently used as a surrogate during the inference procedure. In this contribution, we first detail the principles of model emulation, with a special reference to the ABC context in which the description of the stochasticity of model realizations is as important as the description of the trends linking model parameters and outputs. We then compare several emulation strategies in an ABC context, using as case study a stochastic ecological model of community dynamics. We finally describe a novel emulation-based sequential ABC algorithm which is shown to decrease computing time by a factor of two on the studied example, compared to previous sequential ABC algorithms. Routines to perform emulation-based ABC were made available within the R package EasyABC.

Abstract:Many scientifically well-motivated statistical models in natural, engineering and environmental sciences are specified through a generative process, but in some cases it may not be possible to write down a likelihood for these models analytically. Approximate Bayesian computation (ABC) methods, which allow Bayesian inference in these situations, are typically computationally intensive. Recently, computationally attractive empirical likelihood based ABC methods have been suggested in the literature. These methods heavily rely on the availability of a set of suitable analytically tractable estimating equations. We propose an easy-to-use empirical likelihood ABC method, where the only inputs required are a choice of summary statistic, it's observed value, and the ability to simulate summary statistics for any parameter value under the model. It is shown that the posterior obtained using the proposed method is consistent, and its performance is explored using various examples.

Abstract:Approximate Bayesian Computation (ABC) has become increasingly prominent as a method for conducting parameter inference in a range of challenging statistical problems, most notably those characterized by an intractable likelihood function. In this paper, we focus on the use of ABC not as a tool for parametric inference, but as a means of generating probabilistic forecasts; or for conducting what we refer to as `approximate Bayesian forecasting'. The four key issues explored are: i) the link between the theoretical behavior of the ABC posterior and that of the ABC-based predictive; ii) the use of proper scoring rules to measure the (potential) loss of forecast accuracy when using an approximate rather than an exact predictive; iii) the performance of approximate Bayesian forecasting in state space models; and iv) the use of forecasting criteria to inform the selection of ABC summaries in empirical settings. The primary finding of the paper is that ABC can provide a computationally efficient means of generating probabilistic forecasts that are nearly identical to those produced by the exact predictive, and in a fraction of the time required to produce predictions via an exact method. y identical to those produced by the exact predictive, and in a fraction of the time required to produce predictions via an exact method.

Abstract:We use approximate Bayesian computation (ABC) to estimate unknown parameter values, as well as their uncertainties, in Reynolds-averaged Navier-Stokes (RANS) simulations of turbulent flows. The ABC method approximates posterior distributions of model parameters, but does not require the direct computation, or estimation, of a likelihood function. Compared to full Bayesian analyses, ABC thus provides a faster and more flexible parameter estimation for complex models and a wide range of reference data. In this paper, we describe the ABC approach, including the use of a calibration step, adaptive proposal, and Markov chain Monte Carlo (MCMC) technique to accelerate the parameter estimation, resulting in an improved ABC approach, denoted ABC-IMCMC. As a test of the classic ABC rejection algorithm, we estimate parameters in a nonequilibrium RANS model using reference data from direct numerical simulations of periodically sheared homogeneous turbulence. We then demonstrate the use of ABC-IMCMC to estimate parameters in the Menter shear-stress-transport (SST) model using experimental reference data for an axisymmetric transonic bump. We show that the accuracy of the SST model for this test case can be improved using ABC-IMCMC, indicating that ABC-IMCMC is a promising method for the calibration of RANS models using a wide range of reference data.

Abstract:Approximate Bayesian Computation (ABC) is typically used when the likelihood is either unavailable or intractable but where data can be simulated under different parameter settings using a forward model. Despite the recent interest in ABC, high-dimensional data and costly simulations still remain a bottleneck in some applications. There is also no consensus as to how to best assess the performance of such methods without knowing the true posterior. We show how a nonparametric conditional density estimation (CDE) framework, which we refer to as ABC-CDE, help address three nontrivial challenges in ABC: (i) how to efficiently estimate the posterior distribution with limited simulations and different types of data, (ii) how to tune and compare the performance of ABC and related methods in estimating the posterior itself, rather than just certain properties of the density, and (iii) how to efficiently choose among a large set of summary statistics based on a CDE surrogate loss. We provide theoretical and empirical evidence that justify ABC-CDE procedures that {\em directly} estimate and assess the posterior based on an initial ABC sample, and we describe settings where standard ABC and regression-based approaches are inadequate.
