Abstract:As the blueprint of vital activities of most living things on earth, DNA has important status and must be protected perfectly. And in current DNA databases, each sequence is stored with several notes that help to describe that sequence. However, these notes have no contribution to the protection of sequences. In this paper, the authors propose a reversible data hiding method for DNA sequences, which could be used either to embed sequence-related annotations, or to detect and restore tampers. When embedding sequence annotations, the methods works in low embedding rate mode. Only several bits of annotations are embedded. When used for tamper detection and tamper restoration, all possible embedding positions are utilized to assure the maximum restoration capacity.

Abstract:Previously a DNA-chip-based asymmetric encryption and signature system DNA-PKC was proposed. In this paper we prove that DNA-PKC enjoys a special feature: for two distinct messages which are of identical length, the corresponding ciphertexts can be identical. Taking advantage of this feature, we present DNA-IH, which is the first DNA-chip-based information hiding scheme. In our scheme, given an ordinary message M-o, a secret message M-s is incorporated into the microarray C which represents the signature of M-o. Only the intended recipient can retrieve the secret message M-s, while other members can only read the ordinary message M-o without knowing whether there exists any other secret message. Conventional information hiding process changes the statistical properties of the original data. The existence of secret messages embedded can be detected using statistical steganalysis schemes. In DNA-IH, for secret message and ordinary message, the corresponding DNA microarrays can be identical, statistical steganalysis is no longer able to detect whether or not a given DNA chip contains a secret message, i.e., in the aspect of preventing the adversary from distinguishing between the ordinary message microarray and the secret message microarray, information-theoretic security is achieved in DNA-IH.

Abstract:Recent advancements in synthesis and sequencing techniques have made deoxyribonucleic acid (DNA) a promising alternative for next-generation digital storage. As it approaches practical application, ensuring the security of DNA-stored information has become a critical problem. Deniable encryption allows the decryption of different information from the same ciphertext, ensuring that the "plausible" fake information can be provided when users are coerced to reveal the real information. In this paper, we propose a deniable encryption method that uniquely leverages DNA noise channels. Specifically, true and fake messages are encrypted by two similar modulation carriers and subsequently obfuscated by inherent errors. Experiment results demonstrate that our method not only can conceal true information among fake ones indistinguishably, but also allow both the coercive adversary and the legitimate receiver to decrypt the intended information accurately. Further security analysis validates the resistance of our method against various typical attacks. Compared with conventional DNA cryptography methods based on complex biological operations, our method offers superior practicality and reliability, positioning it as an ideal solution for data encryption in future large-scale DNA storage applications.

Abstract:A subtraction‐based DNA origami cryptography strategy that uses structural defects as active sites to convey encrypted information is reported. Custom defects are made using custom "hook" strands that can fish out designated staple strands from the staple pool. Conventional cryptographic methods rely on increased computational complexity to counteract the threat posed by growing computing power for sustainable protection. DNA cryptography circumvents this threat by leveraging complex DNA recognition to maintain information security. Specifically, DNA origami has been repurposed for cryptography, using programmable folding of the long scaffold strand carrying additional tagged strands for information encryption. Herein, a subtraction‐based cryptographic strategy is presented that uses structural defects on DNA origami to contain encrypted information. Designated staple strands are removed from the staple pool with "hook" strands to create active defect sites on DNA origami for information encryption. These defects can be filled by incubating the structures with the intact pool of biotinylated staple strands, resulting in biotin patterns that can be used for protein‐binding steganography. The yields of individual protein pixels reached over 91%, and self‐correction codes are implemented to aid the information recovery. Furthermore, the encrypted organization of defective DNA origami structures is investigated to explore the potential of this method for scalable information storage. This method uses DNA origami to encrypt information in hidden structural features, utilizing subtraction for robust cryptography while ensuring the safety and recovery of data.

Abstract:Nowadays more and more DNA sequences are discovered and most of them are stored in databases of NCBI or other organizations. Once tampered, restoring the entire database usually cost much and researches based on these tampered sequences will cause disastrous consequences. This paper proposes a reversible data hiding method on DNA sequences and a fragile watermarking scheme that is based on that method. By using these methods, tampered area(s) in a DNA sequence can easily be localized. Even further, if the tampering rate is low, the original sequence can be exactly retrieved. Then by sending the retrieved sequence back, the tampered database will be restored. Our method can be applied to an online database. When the client downloads a certain DNA sequence, which may be tampered during transmission, the proposed method can help to check if the sequence is tampered and recover the tampered region.

Abstract:Digital images are encrypted to prevent malicious attempts by unauthorized users from accessing the sensitive information. Recently, a number of chaotic image encryption schemes are cryptanalyzed using known/chosen plaintext attacks (KPA/CPA) and internal state leakage due to less correlation between the plaintext and key stream inherent by design. In this paper, we propose an efficient and secure image encryption scheme HIDE based on a four dimensional Hyperchaotic Rabinovich system and Deoxyribo Nucleic Acid (DNA) computing. To resist against the KPA/CPA attacks, we introduce a sandwich permutation diffusion architecture that consists of DNA-based arithmetic diffusion to uniformly diffuse the plain image. The symmetric diffusion structure counteracts the computational redundancy and powerful cryptanalytic attacks. The key stream is made sufficiently complex and non-linear by dynamically generating and selecting the keystream. HIDE introduces many improvements towards design of robust image encryption scheme that has resulted in increased key space to resist against brute force attack, preventing leakage of the internal state of the hyper chaotic system, the sandwich permutation architecture and the plaintext-related dynamic key generation and selection based on DNA computing can resist KPA/CPA attacks. The standard empirical statistical security tests conducted extensively shows that the proposed method passes all statistical security and performance benchmarks to guarantee security and operational efficiency that are required of a robust and secure encryption scheme.

Abstract:In this era of advanced information technology, the exploration and development of novel mechanisms to ensure information confidentiality have consistently captivated the attention of upcoming researchers. In this article, we present a pioneering approach that combines DNA sequencing with a four-dimensional (4D) hyperchaotic map to bolster the security of digital information. Our primary focus is on the design of a robust and secure scheme for encrypting color images, leveraging DNA cryptography and hyperchaos. By extracting three distinct DNA sequences, we generate encryption keys through the integration of DNA computing and 4D hyperchaotic maps. Notably, these keys are intricately linked to the plaintext and vary with any alterations in the input. Consequently, the proposed encryption method stands resilient against an array of potential cryptographic attacks. To gauge the algorithm's security, we subject it to rigorous standard statistical analysis. Our findings underscore the efficiency and robustness of the proposed framework, establishing its potential for facilitating secure communication.

Abstract:DNA steganography is a technique for securely transmitting important data using DNA sequences. It involves encrypting and hiding messages within DNA sequences to prevent unauthorized access and decoding of sensitive information. Biometric systems, such as fingerprinting and iris scanning, are used for individual recognition. Since biometric information cannot be changed if compromised, it is essential to ensure its security. This research aims to develop a secure technique that combines steganography and cryptography to protect fingerprint images during communication while maintaining confidentiality. The technique converts fingerprint images into binary data, encrypts them, and embeds them into the DNA sequence. It utilizes the Feistel network encryption process, along with a mathematical function and an insertion technique for hiding the data. The proposed method offers a low probability of being cracked, a high number of hiding positions, and efficient execution times. Four randomly chosen keys are used for hiding and decoding, providing a large key space and enhanced key sensitivity. The technique undergoes evaluation using the NIST statistical test suite and is compared with other research papers. It demonstrates resilience against various attacks, including known-plaintext and chosen-plaintext attacks. To enhance security, random ambiguous bits are introduced at random locations in the fingerprint image, increasing noise. However, it is important to note that this technique is limited to hiding small images within DNA sequences and cannot handle video, audio, or large images.

Abstract:As a new research area of information security, DNA cryptography has achieved rapid advancements over recent years. It has been demonstrated that data hiding and encryption can be realized based on DNA digital encoding and microdots steganographic techniques. Here we present a more secure encryption scheme utilizing DNA microdots. It is noteworthy that the scheme achieves double concealing, which combines the properties of traditional cryptography and DNA microdots. The security of the scheme is analyzed from several aspects as well. Finally, the simulation proved a strong confidentiality of the encryption scheme.

Abstract:This paper introduces splicing techniques on DNA sequence processing and studies their applications in information encryption. A new encryption algorithm based on DNA sequence splicing is proposed. Strength of this encryption approach is also analyzed in detail. Experimental results demonstrate that this algorithm is secure, efficient, and practicable.

Abstract:Motivated by DNA storage systems, this work presents the DNA reconstruction problem , in which a length- n string, is passing through the DNA-storage channel , which introduces deletion, insertion and substitution errors. This channel generates multiple noisy copies of the transmitted string which are called traces . A DNA reconstruction algorithm is a mapping which receives t traces as an input and produces an estimation of the original string. The goal in the DNA reconstruction problem is to minimize the edit distance between the original string and the algorithm's estimation. In this work, we present several new algorithms for this problem. Our algorithms look globally on the entire sequence of the traces and use dynamic programming algorithms, which are used for the shortest common supersequence and the longest common subsequence problems, in order to decode the original string. Our algorithms do not require any limitations on the input and the number of traces, and more than that, they perform well even for error probabilities as high as 0.27. The algorithms have been tested on simulated data, on data from previous DNA storage experiments, and on a new synthesized dataset, and are shown to outperform previous algorithms in reconstruction accuracy.

Abstract:A scheme utilizing DNA technology for the purposes of DNA cryptography has been developed. To enhance the security of DNA cryptosystem, we used DNA digital encoding, complementary rules and biotechnological methods in this scheme. The experimental result showed that the scheme is feasible and the security analysis indicated that the scheme has a strong confidentiality.
Hidden Addressing Encoding for DNA Storage

Abstract:DNA is a natural storage medium with the advantages of high storage density and long service life compared with traditional media. DNA storage can meet the current storage requirements for massive data. Owing to the limitations of the DNA storage technology, the data need to be converted into short DNA sequences for storage. However, in the process, a large amount of physical redundancy will be generated to index short DNA sequences. To reduce redundancy, this study proposes a DNA storage encoding scheme with hidden addressing. Using the improved fountain encoding scheme, the index replaces part of the data to realize hidden addresses, and then, a 10.1 MB file is encoded with the hidden addressing. First, the Dottup dot plot generator and the Jaccard similarity coefficient analyze the overall self-similarity of the encoding sequence index, and then the sequence fragments of GC content are used to verify the performance of this scheme. The final results show that the encoding scheme indexes with overall lower self-similarity, and the local thermodynamic properties of the sequence are better. The hidden addressing encoding scheme proposed can not only improve the utilization of bases but also ensure the correct rate of DNA storage during the sequencing and decoding processes.

Abstract:Abstract DNA-based data storage platforms traditionally encode information only in the nucleotide sequence of the molecule. Here we report on a two-dimensional molecular data storage system that records information in both the sequence and the backbone structure of DNA and performs nontrivial joint data encoding, decoding and processing. Our 2DDNA method efficiently stores images in synthetic DNA and embeds pertinent metadata as nicks in the DNA backbone. To avoid costly worst-case redundancy for correcting sequencing/rewriting errors and to mitigate issues associated with mismatched decoding parameters, we develop machine learning techniques for automatic discoloration detection and image inpainting. The 2DDNA platform is experimentally tested by reconstructing a library of images with undetectable or small visual degradation after readout processing, and by erasing and rewriting copyright metadata encoded in nicks. Our results demonstrate that DNA can serve both as a write-once and rewritable memory for heterogenous data and that data can be erased in a permanent, privacy-preserving manner. Moreover, the storage system can be made robust to degrading channel qualities while avoiding global error-correction redundancy.

Abstract:Steganography is an important technology for ensuring the security of cyberspace and the privacy of communications. In the last decade, emerging biotechnology has made it possible for DNA to be used as a promising steganographic carrier with high hidden capacity, high imperceptibility and high feasibility. However, severe statistical distortion might appear in steganographic carriers generated by existing DNA steganographies when they are compared with the natural ones. Therefore, efforts are being made to seek an advanced strategy to generate quasi-natural steganographic carriers with a strong anti-steganalysis capability. In this work, we first thoroughly analyze and model the numerous complicated statistical properties that exist in natural DNA chains, and then utilize the LSTM model to learn the serialized statistical properties. After obtaining an optimal sequence model that highly satisfies the statistical properties of natural DNA chains, we utilize the Adaptive Dynamic Grouping (ADG) algorithm to perform information hiding. In addition, we have carried out experimental analysis and verification from the perspectives of perceptual-imperceptibility, statistical-imperceptibility, and anti-steganalysis capability, all of which show that our proposed steganography method vastly outperforms previous DNA steganographic methods, taking a successful step towards achieving higher security DNA steganography.

Abstract:DNA origami information storage is a promising alternative to silicon-based data storage, offering a secure molecular cryptography technique that conceals information within arbitrarily folded DNA origami nanostructures. Routing, sliding, and interlacing staple strands lead to the creation of a large 700-bit key size. The realization of practical DNA data storage requires high information density, robust security, and accurate and rapid information retrieval. To meet these requirements, advanced readout techniques and large encryption key sizes are essential. In this study, we report an enhanced DNA origami cryptography protocol to encrypt information in 2D and 3D DNA origami structures, increasing the number of possible scaffold routings and increasing the encryption key size. We employed all-DNA-based steganography with fast readout through high-speed 2D and 3D DNA-PAINT super-resolution imaging, which enables higher information density. By combining 2D and 3D DNA-PAINT data with unsupervised clustering, we achieved accuracy up to 89\% and high ratios of correct-to-wrong readout despite the significant flexibility in the 3D DNA origami structure shown by oxDNA simulation. Furthermore, we propose design criteria that ensure complete information retrieval for the DNA origami cryptography protocol. Our findings demonstrate that DNA-based cryptography is a highly secure and versatile solution for transmitting and storing information, making it an attractive choice for the post-silicon era.

Abstract:AbstractDNA, a biological macromolecule, is a naturally evolved information material. From the structural point of view, an individual DNA strand can be considered as a chain of data with its bases working as single units. For decades, due to the high biochemical stability, large information storage capacity, and high recognition specificity, DNA has been recognized as an attractive material for information processing. Especially, the chemical synthesis strategies and DNA sequencing techniques have been rapidly developed recently, further enabling encoding information with synthetic DNA molecules. Herein, recent progresses are summarized on information processing based on synthetic DNA molecules from three aspects including information storage, computation, and encryption, and proposed the challenges and future development directions.

Abstract:Photolithographic in situ synthesis of nucleic acids enables extremely high oligonucleotide sequence density as well as complex surface patterning and combined spatial and molecular information encoding. No longer limited to DNA synthesis, the technique allows for total control of both chemical and Cartesian space organization on surfaces, suggesting that hybridization patterns can be used to encode, display or encrypt informative signals on multiple chemically orthogonal levels. Nevertheless, cross-hybridization reduces the available sequence space and limits information density. Here we introduce an additional, fully independent information channel in surface patterning with in situ l-DNA synthesis. The bioorthogonality of mirror-image DNA duplex formation prevents both cross-hybridization on chimeric l-/d-DNA microarrays and also results in enzymatic orthogonality, such as nuclease-proof DNA-based signatures on the surface. We show how chimeric l-/d-DNA hybridization can be used to create informative surface patterns including QR codes, highly counterfeiting resistant authenticity watermarks, and concealed messages within high-density d-DNA microarrays.
