Abstract:Molecular dynamics simulations are performed to study the temperature-dependent dynamics and structures of the hydration shells of elastin-like and collagen-like peptides. For both model peptides, it is consistently observed that, upon cooling, the mechanisms for water dynamics continuously change from small-step diffusive motion to large-step jump motion, the temperature dependence of water dynamics shows a weak crossover from fragile behavior to strong behavior, and the order of the hydrogen-bond network increases. The temperature of the weak crossover from fragile to strong behavior is found to coincide with the temperature at which maximum possible order of the hydrogen-bond network is reached so that the structure becomes temperature independent. In the strong regime, the temperature dependence of water translation and rotational dynamics is characterized by an activation energy of ca. E_a=0.43 eV, consistent with results from previous dielectric spectroscopy and nuclear magnetic resonance studies on protein hydration waters. At these temperatures, a distorted pi-flip motion about the twofold molecular symmetry axes, i.e., a water-specific beta process is an important aspect of water dynamics, at least at the water-peptide interfaces. In addition, it is shown that the hydration waters exhibit pronounced dynamical heterogeneities, which can be traced back to a strong slowdown of water motion in the immediate vicinity of peptide molecules due to formation of water-peptide hydrogen bonds.

Abstract:We have developed a methodology using advanced thermal analysis to characterize the role of water in a specially synthesized family of recombinant spider silk-like block copolymers. These proteins were inspired by the genetic sequences found in the dragline silk of Nephila clavipes, comprising an alanine-rich hydrophobic block, A; a glycine-rich hydrophilic block, B; and a C-terminus or a His-tag, H. This family of proteins serves as a model system in which the hydrophobicity is controlled by A and B block lengths, allowing systematic comparison of water effects within the family. Temperature-modulated differential scanning calorimetry and thermogravimetric analyses were employed to capture the glass to rubber transition, T-g, in water-cast protein films. Modeling of the solid and liquid state heat capacity baselines allows us to determine the critical role played by bound water which plasticizes and stabilizes the protein through interchain bonding. In samples containing bound water, two sequential glass transitions, T-g(1) and T-g(2), were observed during heating. The lower temperature glass transition, T-g(1), is related to conformational change induced by bound water removal, the hydrophobicity of the protein sequences, and the crystallinity of the protein. The higher temperature glass transition, T-g(2), is characteristic of the dry protein. The binding energy of water to protein compares favorably to ligandwater binding affinities. The energy absorbed by evaporating water depends upon the volume fraction of the hydrophilic B-block.

Abstract:1H spin-lattice Nuclear Magnetic Resonance relaxometry experiments have been performed for collagen and collagen-based artificial tissues in the frequency range of 10 kHz–20 MHz. The studies were performed for non-hydrated and hydrated materials. The relaxation data have been interpreted as including relaxation contributions originating from 1H–1H and 1H–14N dipole–dipole interactions, the latter leading to Quadrupole Relaxation Enhancement effects. The 1H–1H relaxation contributions have been decomposed into terms associated with dynamical processes on different time scales. A comparison of the parameters for the non-hydrated and hydrated systems has shown that hydration leads to a decrease in the dipolar relaxation constants without significantly affecting the dynamical processes. In the next step, the relaxation data for the hydrated systems were interpreted in terms of a model assuming two-dimensional translational diffusion of water molecules in the vicinity of the macromolecular surfaces and a sub-diffusive motion leading to a power law of the frequency dependencies of the relaxation rates. It was found that the water diffusion process is slowed down by at least two orders of magnitude compared to bulk water diffusion. The frequency dependencies of the relaxation rates in hydrated tissues and hydrated collagen are characterized by different power laws (ωH−β, where ωH denotes the 1H resonance frequency): the first of about 0.4 and the second close to unity.

Abstract:The molecular mechanism of the solvent motion that is required to instigate the protein structural relaxation above a critical hydration level or transition temperature has yet to be determined. In this work we use quasi-elastic neutron scattering (QENS) and molecular dynamics simulation to investigate hydration water dynamics near a greatly simplified protein surface. We consider the hydration water dynamics near the completely deuterated N-acetyl-leucine-methylamide (NALMA) solute, a hydrophobic amino acid side chain attached to a polar blocked polypeptide backbone, as a function of concentration between 0.5M-2.0M, under ambient conditions. In this Communication, we focus our results of hydration dynamics near a model protein surface on the issue of how enzymatic activity is restored once a critical hydration level is reached, and provide a hypothesis for the molecular mechanism of the solvent motion that is required to trigger protein structural relaxation when above the hydration transition.

Abstract:1H spin-lattice relaxation experiments have been performed for water - Bovine Serum Al-bumin (BSA) mixtures including 20% wt and 40% wt of BSA. The experiments have been carried out in a frequency range encompassing three orders of magnitude, from 10 kHz to 10 MHz, versus temperature. The relaxation data have been thoroughly analyzed in terms of several relaxation models with the purpose to reveal the mechanisms of water motion. For this purpose four relaxation models have been used: the data have been decomposed into relaxation contributions expressed in terms of Lorentzian spectral densities, then three dimensional translation diffusion has been assumed, next two dimensional surface diffusion has been considered and eventually, a model of surface diffusion mediated by acts of adsorption to the surface has been employed. In this way it has been demonstrated that the last concept is most plausible. Parameters describing the dynamics in a quantita-tive manner have been determined and discussed.

Abstract:We report on the direct measurement of the correlation times of the protein backbone carbons and proximal waters of hydration in mechanically strained elastin by nuclear magnetic resonance methods. The experimental data indicate a decrease in the correlation times of the carbonyl carbons as the strain on the biopolymer is increased. These observations are in good agreement with short 4ns molecular dynamics simulations of (VPGVG)3, a well studied mimetic peptide of elastin. The experimental results also indicate a reduction in the correlation time of proximal waters of hydration with increasing strain applied to the elastomer. A simple model is suggested that correlates the increase in the motion of proximal waters of hydration to the increase in frequency of libration of the protein backbone that develops with increasing strain. Together, the reduction in the protein entropy accompanied with the increase in entropy of the proximal waters of hydration with increasing strain, support the notion that the source of elasticity is driven by an entropic mechanism arising from the change in entropy of the protein backbone.

Abstract:Molecular dynamics simulations and neutron scattering experiments have shown that many hydrated globular proteins exhibit a universal dynamic transition at T-D = 220 K, below which the biological activity of a protein sharply diminishes. We studied the phononlike low-energy excitations of two structurally very different proteins, lysozyme and bovine serum albumin, using inelastic x-ray scattering above and below TD. We found that the excitation energies of the high-Q phonons show a marked softening above TD. This suggests that the large amplitude motions of wavelengths corresponding to this specific Q range are intimately correlated with the increase of biological activities of the proteins.
Solid-State NMR Analyses Reveal the Structure Dependence of the Molecular Dynamics for Ω-Amino Acids

Abstract:The molecular dynamics of metabolites is structure dependent and vitally important for the interactive functions in their potential applications as natural materials. To understand the relationship between molecular structure and dynamics, the molecular motions of four structurally related omega-amino acids (beta-alanine, gamma-aminobutyric acid, 5-aminovaleric acid, and 6-aminocaproic acid) were investigated by measuring their proton spin-lattice relaxation times (T-1, T-1 rho) as a function of temperature (180-440 K). C-13 CPMAS NMR and DSC analyses were performed to obtain complementary information. All of these omega-amino acids showed no phase transition in the temperature range studied but had outstandingly long proton T-1 at 300 MHz and even at 20 MHz for the deuterated forms. The molecular dynamics of all these omega-amino acids were dominated by the reorientation motions of amino groups and backbone motions except in beta-alanine. The activation energies for amino group reorientations were positively correlated with the strength of hydrogen bonds involving these groups in the crystals and the carbon-chain lengths, whereas such energies for the backbone motions were inversely correlated with the carbon-chain lengths. These findings provided essential information for the molecular dynamics of omega-amino acids and demonstrated the combined solid-state NMR methods as a useful approach for understanding the structural dependence of molecular dynamics.

Abstract:It is well-known that protein structures in solution are generally very similar to those found in hydrated crystals. Relatively little has been done, however, to compare the internal dynamics of proteins in solution and in solids. 1-4 The progress in this area has been hampered by the lack of high-resolution solid-state NMR techniques. With recent advances in solid-state spectroscopy, it became possible to obtain dynamic information on a per-residue basis using uniformly labeled protein samples. 5,6 In this communication we demonstrate how solid-state relaxation data collected in this manner can be analyzed jointly with solution-state data. Side-chain methyl groups that dominate the protein hydrophobic core are among the most interesting dynamic entities in the protein. A convenient probe of methyl dynamics is provided by deuterium relaxation. 2H relaxes via a quadrupolar mechanism, with the quadrupolar tensor essentially invariant among different methyl sites. 7 The relaxation is driven mainly by the fast spinning of the methyl groups, so that the T1 rates are approximately proportional to the corresponding correlation times, τf Me (Figure S1, Supporting Information (SI)). The rates vary substantially from one site to another sinceτf Me are sensitive to the details of the van der Waals environment. 8-10

Abstract:High-resolution inelastic X-ray scattering was used to investigate the collective vibrational excitations in hydrated lysozyme powders as a function of hydration level and temperature. It is found that the samples with strong enzymatic function are "soft", in the sense that they exhibit low frequency and large amplitude intraprotein collective vibrational motions on certain length scales. This is not the case for samples with weak or no enzymatic activity. Thus, we identify a possible correlation between the short-time intraprotein collective vibrational motions and the establishment of enzymatic function in hydrated lysozyme powders, and bring new insight to notions of protein "conformational flexibility" and "softness" in terms of these motions.
Structural changes in cartilage and collagen studied by high temperature Raman spectroscopy

Abstract:Understanding the high temperature behavior of collagen and collagenous tissue is important for surgical procedures and biomaterials processing for the food, pharmaceutical, and cosmetics industries. One primary event for proteins is thermal denaturation that involves unfolding the polypeptide chains while maintaining the primary structure intact. Collagen in the extracellular matrix of cartilage and other connective tissue is a hierarchical material containing bundles of triple-helical fibers associated with water and proteoglycan components. Thermal analysis of dehydrated collagen indicates irreversible denaturation at high temperature between 135°C and 200°C, with another reversible event at ∼60-80°C for hydrated samples. We report high temperature Raman spectra for freeze-dried cartilage samples that show an increase in laser-excited fluorescence interpreted as conformational changes associated with denaturation above 140°C. Spectra for separated collagen and proteoglycan fractions extracted from cartilage indicate the changes are associated with collagen. The Raman data also show appearance of new features indicating peptide bond hydrolysis at high temperature implying that molecular H2 O is retained within the freeze-dried tissue. This is confirmed by thermogravimetric analysis that show 5-7 wt% H2 O remaining within freeze-dried cartilage that is released progressively upon heating up to 200°C. Spectra obtained after exposure to high temperature and re-hydration following recovery indicate that the capacity of the denatured collagen to re-absorb water is reduced. Our results are important for revealing the presence of bound H2 O within the collagen component of connective tissue even after freeze-drying and its role in denaturation that is accompanied by or perhaps preceded by breakdown of the primary polypeptide structure.

Vibrational neutron spectroscopy of collagen and model polypeptides

Abstract:A pulsed source neutron spectrometer has been used to measure vibrational spectra (20-4000 cm-1) of dry and hydrated type I collagen fibers, and of two model polypeptides, polyproline II and (prolyl-prolyl-glycine)10, at temperatures of 30 and 120 K. the collagen spectra provide the first high resolution neutron views of the proton-dominated modes of a protein over a wide energy range from the low frequency phonon region to the rich spectrum of localized high frequency modes. Several bands show a level of fine structure approaching that of optical data. The principal features of the spectra are assigned. A difference spectrum is obtained for protein associated water, which displays an acoustic peak similar to pure ice and a librational band shifted to lower frequency by the influence of the protein. Hydrogen-weighted densities of states are extracted for collagen and the model polypeptides, and compared with published calculations. Proton mean-square displacements are calculated from Debye-Waller factors measured in parallel quasi-elastic neutron-scattering experiments. Combined with the collagen density of states function, these yield an effective mass of 14.5 a.m.u. for the low frequency harmonic oscillators, indicating that the extended atom approximation, which simplifies analyses of low frequency protein dynamics, is appropriate.
Probing the Viscoelastic Properties of Aqueous Protein Solutions using Molecular Dynamics Simulations

Abstract:We performed molecular dynamics simulations to investigate the viscoelastic properties of aqueous protein solutions containing an antifreeze protein, a toxin protein, and bovine serum albumin. These simulations covered a temperature range from 280 K to 340 K. Our findings demonstrate that lower temperatures are associated with higher viscosity as well as a lower bulk modulus and speed of sound for all the systems studied. Furthermore, we observe an increase in the bulk modulus and speed of sound as the temperature increases up to a weak maximum while the viscosity decreases. Moreover, we analyzed the influence of protein concentration on the viscoelastic properties of the antifreeze protein solution. We observed a consistent increase in the bulk modulus, speed of sound, and viscosity as the protein concentration increased. Remarkably, our molecular dynamics simulations results closely resemble the trends observed in Brillouin scattering experiments on aqueous protein solutions. The similarity thus validates the use of simulations in studying the viscoelastic properties of protein water solutions. Ultimately, this work provides motivation for the integration of computer simulations with experimental data and holds potential for advancing our understanding of both simple and complex systems.

Vanishing amplitude of backbone dynamics causes a true protein dynamical transition: 2H NMR studies on perdeuterated C-phycocyanin

Abstract:Using a combination of H2 nuclear magnetic resonance (NMR) methods, we study internal rotational dynamics of the perdeuterated protein C-phycocyanin (CPC) in dry and hydrated states over broad temperature and dynamic ranges with high angular resolution. Separating H2 NMR signals from methyl deuterons, we show that basically all backbone deuterons exhibit highly restricted motion occurring on time scales faster than microseconds. The amplitude of this motion increases when a hydration shell exists, while it decreases upon cooling and vanishes near 175 K. We conclude that the vanishing of the highly restricted motion marks a dynamical transition, which is independent of the time window and of a fundamental importance. This conclusion is supported by results from experimental and computational studies of the proteins myoglobin and elastin. In particular, we argue based on findings in molecular dynamics simulations that the behavior of the highly restricted motion of proteins at the dynamical transition resembles that of a characteristic secondary relaxation of liquids at the glass transition, namely the nearly constant loss. Furthermore, H2 NMR studies on perdeuterated CPC reveal that, in addition to highly restricted motion, small fractions of backbone segments exhibit weakly restricted dynamics when temperature and hydration are sufficiently high.

Abstract:In this paper, we seek to compare the internal dynamics of a small globular protein, SH3 domain from a-spectrin, in solution and in a crystalline state. The comparison involves side-chain methyl C-13 R-1 relaxation rates that are highly sensitive to local dynamics in the vicinity of the methyl site. To conduct the relaxation measurements, protein samples have been prepared using specially labeled alpha-ketoisovalerate precursors, resulting in selective incorporation of the H-1-C-13 spin pair in one or both methyl groups of the valine and leucine side chains. The sparse labeling pattern in an otherwise deuterated sample makes it possible to record high-resolution C-13, H-1 solid-state spectra using magic angle spinning experiment with a MAS frequency of 22 kHz. Furthermore, this labeling scheme avoids proton-driven C-13-C-13 spin-diffusion effects, thus allowing for accurate measurements of 13 C R, relaxation in the individual methyl groups. While the relaxation response from a polycrystalline sample is generally expected to be multiexponential, we demonstrate both theoretically and experimentally that in this particular case the relaxation profiles are, in excellent approximation, monoexponential. In fact, solid-state relaxation data can be interpreted in a model-free fashion, similar to solution data. Direct comparison between the experimentally measured solid and solution rates reveals a strong correlation, r=0.94. Furthermore, when solution rates are corrected for the effect of the overall molecular tumbling (quantified on the basis of the solution N-15 relaxation data), the results are in one-to-one agreement with the solid-state rates. This finding indicates that methyl dynamics in the solution and solid samples are quantitatively similar. More broadly, it suggests that the entire dynamic network, including motions of side chains in the protein hydrophobic core and backbone motions, is similar. This result opens interesting possibilities for combined interpretation of solid- and solution-state relaxation data, potentially leading to a detailed characterization of internal protein dynamics on a wide range of time scales.

Abstract:Water is widely assumed to be essential for protein dynamics and function. In particular, the well-documented "dynamical" transition at ∼200 K, at which the protein changes from a rigid, nonfunctional form to a flexible, functional state, as detected in hydrogenated protein by incoherent neutron scattering, requires hydration. Here, we report on coherent neutron scattering experiments on perdeuterated proteins and reveal that a transition occurs in dry proteins at the same temperature resulting primarily from the collective heavy-atom motions. The dynamical transition discovered is intrinsic to the energy landscape of dry proteins.

Abstract:It is well-known that structures of globular proteins in liquid and in crystalline solid are essentially identical. Many lines of evidence suggest that internal dynamics are also similar (assuming that the solid sample is well-hydrated and the measurements are conducted at the same temperature). On the basis of this premise, we undertake a combined analysis of solid- and liquid-state N-15 relaxation data from a small globular protein, CC-spectrin SH3 domain. The interpretation using the extended Lipari-Szabo model demonstrates that liquid R (1), R (2), NOE, and solid R (1) data measured at multiple fields are mutually consistent. To validate these results, we prepared a series of samples where the protein is dissolved in a water-glycerol solvent. The presence of glycerol ensures that the overall protein tumbling is slowed, thus increasing the visibility of nanosecond time-scale internal motions. When additional data are included in the fitting procedure, a credible picture of protein dynamics is obtained. In particular, the analysis suggests that ns time-scale motions with very low amplitude, S (2)approximate to 0.95, are present throughout the protein. It is envisaged that combined analyses of liquid- and solid-state data can provide an efficient method for detailed characterization of internal dynamics in proteins at multiple time scales.
