Abstract:We present a structural analysis of a peptide, the sequence of which includes amino acids that show preferences for specific positions near the N- and C-termini in protein helices. This peptide has the sequence ac-YMSEDELKAAEAAFKRHGVP-amide, which includes a strong version of an N-terminal Harper-Rose capping box structure as well as a Gly located close to the C-terminus designed to elucidate its role in C-terminal capping. The sequence of five residues at the middle is inserted to separate effects at the two ends via a helix-stabilizing linker. Application of a simulated annealing procedure using interproton distance constraints derived from H-1 NOESY experiments in water reveals the presence of a C-terminal structure in this model. The C-terminus forms a folded back structure in a significant fraction of structures generated by the annealing, in most of which Gly assumes an alpha(L) conformation. This structure occurs within a highly flexible region of the molecule and hence is occupied only a fraction of the time.

Abstract:To obtain detailed structural information for spider dragline spidroin (MaSp1), we prepared three versions of the consensus peptide GGLGGQGAGAAAAAAGGAGQGGYGGLGSQGAGR labeled with 13C at six different sites. The 13C CP/MAS NMR spectra were observed after treating the peptides with different reagents known to alter silk protein conformations. The conformation-dependent 13C NMR chemical shifts and peak deconvolution were used to determine the local structure and the fractional compositions of the conformations, respectively. After trifluoroacetic acid (solvent)/diethyl ether (coagulant) treatment, the N-terminal region of poly-Ala (PLA) sequence, Ala8 and Ala10, adopted predominantly the alpha-helix with a substantial amount of beta-sheet. The central region, Ala15, Ala18, and Leu26, and C-terminal region, Ala31, of the peptide were dominated by either 3(1)-helix or alpha-helix. There was no indication of beta-sheet, although peak broadening indicates that the torsion angle distribution is relatively large. After 9 M LiBr/dialysis treatment, three kinds of conformation, beta-sheet, random coil, and 3(1)-helix, appeared, in almost equal amounts of beta-sheet and random coil conformations for Ala8 and Ala10 residues and distorted 3(1)-helix at the central region of the peptide. In contrast, after formic acid/methanol and 8 M urea/acetonitrile treatments, all of the local structure tends to beta-sheet, although small amounts of random coil are also observed. The peak pattern of the Ala Cbeta carbon after 8 M urea/acetonitrile treatment is similar to the corresponding patterns of silk fiber from Bombyx mori and Samia cynthia ricini. We also synthesized a longer 13C-labeled peptide containing two PLA blocks and three Gly-rich blocks. After 8 M urea/acetonitrile treatment, the conformation pattern was closely similar to that of the shorter peptide.

Abstract:To avoid potential ambiguity in the structural determination of native spider silk, we prepared both a nonlabeled peptide with a sequence containing both the polyalanine and the repeated GGA regions, QGAG(A)(6)GGAGA(GGA)(3)GAGRGGLGG (I), and the C-13-labeled peptides QGAGAAA[1-C-13]A(8)AAGG[2-C-13]A(13)GAGGAG[2-C-13]G(20)[3-C-13]A(21)GGAGAGRGGLGG (Ia) and QGAGAAAAAAGGAGAG-GAG [1-C-13]G(20)[1-C-13]A(21)GGAGAGRGGLGG (II) as a local structural model of spidroin 1 (MaSpl) protein in spider dragline silk of Nephila clavipes. Solvent treatments prior to the NMR measurements induce a structural change of these model peptides and provide a model to reproduce the structure of the silk fiber. Conformation-dependent C-13 NMR chemical shifts were mainly used to determine the local structure, including the evaluation of the fraction of several conformations. The characteristic structure, 65% beta-sheet for the Ala(8) residue in the poly-Ala region, and 70% 3(1)-helix for the Ala(21) residue and mainly 3(1)-helix for the Gly(20) residue in the GG(20)A(21) sequence was observed after peptides Ia and II were dissolved in 9 M LiBr followed by dialysis against water. The 2D spin diffusion 13C solid-state NMR spectrum of the Ala(21) residue of peptide II after this treatment was also reproduced by 70% 3(1)-helix (phi, rho = -90 degrees, 120 degrees) and 30% beta-sheet (phi, rho = -150 degrees, 150 degrees) structure. However, the Ala C-beta peak assigned to the 31-helix in the spectrum of Ia is broad, implying that the torsion angles of the Ala(21) residue are distributed, but with an average that corresponds approximately to the torsion angles of the 31-helix. An increase in the fraction of beta-sheet in both the poly-Ala and GG(20)A(21) regions was observed for la after it was dissolved in formic acid and then dried in air. Moreover, after Ia was dissolved in formic acid and then precipitated in methanol, the spectrum showed a tightly packed beta-sheet structure with a further increase in the fraction of beta-sheet although 15% 3(1)-helix still remained in the GG(20)A(21) region. The beta-sheet structure of the poly-Ala region and both 3(1)-helix and beta-sheet structures in the repeated GGA sequence are in agreement with the structural model for the native spider dragline silk fiber from N. clavipes from a previous NMR study (van Beek, J. D.; et al. Proc. Natl. Acad. Sci. U.S.A. 2002, 99, 10266-10271). On the other hand, the a-helical conformation was found to be dominant for the peptide treated with trifluoroacetic acid together with a significant contribution from other structures. The fraction of the other structures was 20-40% depending on the position of the C-13-labeled Ala residue in the chain.

Abstract:A 22-residue synthetic peptide encompassing the calmodulin (CaM)-binding domain of skeletal muscle myosin light chain kinase was studied by two-dimensional NMR and CD spectroscopy. In water the peptide does not form any regular structure; however, addition of the helix-inducing solvent trifluoroethanol (TFE) causes it to form an alpha-helical structure. The proton NMR spectra of this peptide in 25% and 40% TFE were assigned by double quantum-filtered J-correlated spectroscopy, total correlation spectroscopy, and nuclear Overhauser effect correlated spectroscopy spectra. In addition, the alpha-carbon chemical shifts were obtained from (1H,13C)-heteronuclear multiple quantum coherence spectra. The presence of numerous dNN(i, i + 1), d alpha N(i, i + 3), and d alpha beta(i, i + 3) NOE crosspeaks indicates that an alpha-helix can be formed from residues 3 to 20; this is further supported by the CD data. Upfield alpha-proton and downfield alpha-carbon shifts in this region of the peptide provide further support for the formation of an alpha-helix. The helix induced by TFE appears to be similar to that formed upon binding of the peptide to CaM.

Abstract:Pinpointing disulfide linkage pattern is critical in the characterization of proteins and peptides consisting of multiple disulfide bonds. Herein, we report a method based on coupling online disulfide modification and tandem mass spectrometry (MS/MS) to distinguish peptide disulfide regio-isomers. Such a method relies on a new disulfide bond cleavage reaction in solution, involving methanol as a reactant and 254 nm ultraviolet (UV) irradiation. This reaction leads to selective cleavage of a disulfide bond and formation of sulfenic methyl ester (–SOCH3) at one cysteine residue and a thiol (–SH) at the other. Under low energy collision-induced dissociation (CID), cysteine sulfenic methyl ester motif produces a signature methanol loss (–32 Da), allowing its identification from other possible isomeric structures such as S-hydroxylmethyl (–SCH2OH) and methyl sulfoxide (–S(O)-CH3). Since disulfide bond can be selectively cleaved and modified upon methoxy addition, subsequent MS2 CID of the methoxy addition product provides enhanced sequence coverage as demonstrated by the analysis of bovine insulin. More importantly, this reaction does not induce disulfide scrambling, likely due to the fact that radical intermediates are not involved in the process. An approach based on methoxy addition followed by MS3 CID has been developed for assigning disulfide linkage patterns in peptide disulfide regio-isomers. This methodology was successfully applied to characterizing peptide systems having two disulfide bonds and three disulfide linkage isomers: side-by-side, overlapped, and looped-within-a-loop configurations.

Abstract:An antibacterial peptide Abp3, an analogue of cecropin B, was investigated by two-dimensional proton-NMR at pH 5.0 in aqueous solution with 15% (v/v) hexafluoroisopropanol. The peptide, which consists of 35 amino acids, was synthesized chemically. Most resonances of the main-chain and side-chain protons were assigned. Several medium range NOE connectivities were observed, showing two separate alpha-helices with one amphiphilic in N-terminal domain (residues 5-21) and the other hydrophobic in C-terminal domain (residues 25-35) and a hinge region between them. The J coupling constants and the chemical shifts in these sections also supported the conclusion.

Abstract:Molecular dynamics (MD) simulations, in which experimental values such as nuclear Overhauser effects (NOEs), dipolar couplings, (3)J-coupling constants or crystallographic structure factors are used to bias the values of specific molecular properties towards experimental ones, are often carried out to study the structure refinement of peptides and proteins. However, (3)J-coupling constants are usually not employed because of the multiplicity of torsional angle values (phi) corresponding to each (3)J-coupling constant value. Here, we apply the method of adaptively enforced restraining using a local-elevation (LE) biasing potential energy function in which a memory function penalizes conformations in case both the average <(3)J> and the current (3)J-values deviate from the experimental target value. Then, the molecule is forced to sample other parts of the conformational space, thereby being able to cross high energy barriers and to bring the simulated average <(3)J> close to the measured <(3)J> value. Herein, we show the applicability of this method in structure refinement of a cyclo-beta-tetrapeptide by enforcing the (3)J-value restraining with LE on twelve backbone torsional angles. The resulting structural ensemble satisfies the experimental (3)J-coupling data better than the NMR model structure derived using conventional single-structure refinement based on these data. Thus, application of local-elevation search MD simulation in combination with biasing towards (3)J-coupling makes it possible to use (3)J-couplings quantitatively in structure determination of peptides.
Use of Steric Interactions To Control Peptide Turn Geometry. Synthesis of Type VI beta-Turn Mimics with 5-tert-Butylproline

Abstract:The influences of steric interactions on peptide geometry were studied to develop a novel means for generating type VIa beta-turn mimics. (2S,5R)-5-tert-Butylproline and L-proline were respectively introduced at the C-terminal residue of N-(acetyl)dipeptide N'-methylamides 1 and 2. The relative populations of prolyl cis- and trans-amide isomers in dipeptides 1 and 2 were measured in chloroform, DMSO, and water by proton NMR spectroscopy. Although the trans-amide isomer was favored in prolyl peptide 2, the Xaa-Pro peptide bond adopted preferably the cis-amide isomer in the case of 5-tert-butylprolyl peptide 1. Measurements of the influence of solvent and temperature on the chemical shift values for the amide proton signals of 1 in the cis-amide conformer indicated that the N'-methylamide was engaged in a hydrogen bond with the acetamide carbonyl in a type VIa beta-turn conformation. Analysis of N-(acetyl)leucyl-5-tert-butylproline N'-methylamide (1d) in the solid state by X-ray diffraction showed the cis-amide conformer which adopted a geometry characteristic of the central, i + 1 and i + 2 residues of an ideal type VIa beta-turn. In contrast to prolyl peptides 2b and 2d, N-(acetyl)alanyl- and N-(acetyl)leucyl-5-tert-butylproline N'-methylamides (1b and 1d) maintained ordered beta-turn conformations in solution that were shown to be independent of solvent composition by a comparison of their circular dichroism spectra obtained in water and acetonitrile. The NMR, X-ray, and CD data all confirm that the steric interactions of the 5-tert-butylprolyl residue induced dipeptide 1 to adopt a type VIa beta-turn conformation.

Abstract:Divalent metal transporter (DMT1) belongs to the family of Nramp proteins. The fourth transmembrane domain (TM4) housing the disease-causing mutations both in Nramp1 and Nramp2 at the conserved two adjacent glycine residues, was implicated to serve an important biological function. In the present study, we have characterized structurally and topologically a 32-mer synthetic peptide, corresponding to the sequence of the loop 3 and the fourth transmembrane domain of rat DMT1 in membrane-mimetic environments (e.g. TFE, SDS micelles) using both CD and NMR spectroscopic techniques. Solution structures derived from NMR and molecular dynamic/simulated annealing calculation demonstrated that the peptide exhibits a highly defined α-helice in the middle portion of the peptide, flanked by a highly flexible N-terminus and a relatively ordered C-terminus. Paramagnetic broadening on peptide signals by spin-labels and Mn2+ suggested that both the N-terminus and helical core of the peptide were embedded into the SDS micelles. The peptide exhibited amphipathic characteristics, with hydrophilic residues (Thr189, Asp192, Thr193 and Asp200) lying in one side of the helix which provides a basis for the formation of water-filled channel architectures through self-associations. Diffusion-ordered spectroscopy (DOSY) indicated that the peptide exhibits mixtures of hexamers, trimers and monomers, in contrast to the fourth transmembrane peptide (24-mer) being aggregated as a trimer only. This appears to be the first report on the effects of loops on aggregation behavior of transmembrane domains in membrane-mimetic environments.

Abstract:We report the first NMR and X-ray diffraction (XRD) structures of an unusual 13/11-helix (alternating i, i+1 {NH-O=C} and i, i+3 {C=O-H-N} H-bonds) formed by a heteromeric 1 : 1 sequence of α- and δ-amino acids, and demonstrate the application of this framework towards catalysis. Whilst intramolecular hydrogen bonds (IMHBs) are the clear driver of helix formation in this system, we also observe an apolar interaction between the ethyl residue of one δ-amino acid and the cyclohexyl group of the next δ-residue in the sequence that seems to stabilize one type of helix over another. To the best of our knowledge this type of additional stabilization leading to a specific helical preference has not been observed before. Critically, the helix type realized places the α-residue functionalities in positions proximal enough to engage in bifunctional catalysis as demonstrated in the application of our system as a minimalist aldolase mimic.
Persistence of Methionine Side Chain Mobility at Low Temperatures in a Nine‐Residue Low Complexity Peptide, as Probed by 2H Solid‐State NMR

Abstract:We utilize 2H solid‐state NMR to assess rotameric exchange of methionine in a short peptide with the low‐complexity sequence. The dynamics persist to temperatures below 200 K. The comparison with other systems suggests that the driving force originates from distributions of rotameric populations. Methionine side chains are flexible entities which play important roles in defining hydrophobic interfaces. We utilize deuterium static solid‐state NMR to assess rotameric inter‐conversions and other dynamic modes of the methionine in the context of a nine‐residue random‐coil peptide (RC9) with the low‐complexity sequence GGKGMGFGL. The measurements in the temperature range of 313 to 161 K demonstrate that the rotameric interconversions in the hydrated solid powder state persist to temperatures below 200 K. Removal of solvation significantly reduces the rate of the rotameric motions. We employed 2H NMR line shape analysis, longitudinal and rotation frame relaxation, and chemical exchange saturation transfer methods and found that the combination of multiple techniques creates a significantly more refined model in comparison with a single technique. Further, we compare the most essential features of the dynamics in RC9 to two different methionine‐containing systems, characterized previously. Namely, the M35 of hydrated amyloid‐β1–40 in the three‐fold symmetric polymorph as well as Fluorenylmethyloxycarbonyl (FMOC)‐methionine amino acid with the bulky hydrophobic group. The comparison suggests that the driving force for the enhanced methionine side chain mobility in RC9 is the thermodynamic factor stemming from distributions of rotameric populations, rather than the increase in the rate constant.

Envisaging Structural Insight of a Terminally Protected Proline Dipeptide by Raman Spectroscopy and Density Functional Theory Analyses

Abstract:The proline residue in a protein sequence generates constraints to its secondary structure as the associated torsion angles become a part of the heterocyclic ring. It becomes more significant when two consecutive proline residues link via amide linkage and produce additional configurational constraint to a protein's folding and stability. In the current manuscript we have illustrated conformation preference of a novel dipeptide, (R)-tert-butyl 2-((S)-2-(methoxycarbonyl)pyrrolidine-1-carbonyl)pyrrolidine-1-carboxylate. The dipeptide crystallized in the orthorhombic crystalline state and produced rod-shaped macroscopic material. The analysis of the crystal coordinates showed dihedral angles (φ, ψ) of the interlinked amide groups as (+72°, -147°) and the dihedral angles (φ, ψ) produced with the next carbonyl were (-68°, +151°), indicating polyglycine II (PGII) and polyproline II (PPII)-like helix states at the N- and C-terminals, respectively. These two states, PGII and PPII, are mirror image configurations and are expected to produce similar vibration bands from the associated carbonyl groups. However, the unique atomic arrangement in the molecule produces three carbonyl groups and one of them was very specific, being part of the main peptide linkage that connects both the pyrrolidine rings. The carbonyl group in the peptide bond exhibited a Raman vibration frequency at ∼1642 cm-1 and is considered a signatory Raman marker band for the peptide bond linking two heterochiral proline residues. The carbonyl group (t-Boc) at the N-terminal of the peptide showed a characteristic vibration at ∼1685 cm-1 and the C-terminal carbonyl group as a part of the ester showed a vibration signature at a significantly high frequency (1746 cm-1). Conformation analyses performed with density functional theory (DFT) calculations depicted that the dipeptide was stabilized in vacuum with dihedral angles (+72°, -154°) and (-72°, +151°) at the N- and C-terminals, respectively. Molecular dynamics (MD) simulation also showed that the peptide conformation having dihedral angles around (+75°, -150°) and (-75°, +150°) at the N- and C-terminals, respectively, was reasonably stable in water. Due to unique absence of the amide N-H, the peptide was ineffective in forming any intramolecular hydrogen bonding. MD investigation, however, revealed an intermolecular hydrogen bonding interaction with the water molecules, leading to its stability in aqueous solution. Metadynamics simulation analysis of the dipeptide in water also supported the PGII-PPII-like conformation at the N- and C-terminals, respectively, as the energetically stable conformation among the other possible combinations of conformations. The possible electronic transitions along with the HOMO-LUMO analysis further depicted the stability of the dipeptide in water and their possible absorption pattern. Time-dependent density functional theory (TDDFT) analysis showed strong negative rotatory strength of the dipeptide around 210 nm in water and acetonitrile, and it could be the source of experimentally observed high-amplitude negative absorption in the circular dichroism (CD) spectra around 200-203 nm. The very weak positive band (signature) in the region at ∼228 nm in CD spectra could also be correlated to the positive rotatory strength at 228 nm observed in ECD. To test the effect of such a dipeptide on a living cell, an MTT assay was performed and the result indicated no cytotoxic effect toward human hepatocellular carcinoma Hep G2 cancer cell lines.
A Reverse Turn Structure Induced by A D,L-Alpha-Aminoxy Acid Dimer

Abstract:Our previous work revealed that two adjacent D-alpha-aminoxy acids could form two homochiral N-O turns, with the backbone folding into an extended helical structure (1.8(8)-helix). Here, we report the conformational studies of linear peptides 3-6, which contain a D,L-alpha-aminoxy acid dimer segment. The NMR and X-ray analysis of 3 showed that it folded into a loop conformation with two heterochiral N-O turns. This loop segment can be used to constrain tetrapeptides 4 and 6 to form a reverse turn structure. (1)H NMR dilution studies, DMSO-d6 addition studies, and 2D-NOESY data indicated that tetrapeptides 4 and 6 folded into reverse turn conformations featured by a head-to-tail 16-membered-ring intramolecular hydrogen bond. In contrast, tetrapeptide 5 with L-Ala instead of Gly or D-Ala as the N-terminal amino acid could not form the desired reverse turn structure for steric reasons. Quantum mechanics calculations showed that model pentamide 7, with the same substitution pattern of 4, adopted a novel reverse turn conformation featuring two heterochiral N-O turns (each of an 8-membered ring hydrogen bond), a cross-strand 16-membered ring hydrogen bond, and a 7-membered ring gamma-turn.
Self‐assembly of supramolecular double helix from a tetrapeptide and direct visualization by Scanning Tunneling Microscopy

Abstract:This work reports single‐crystal X‐ray diffraction (XRD), Scanning Tunneling Microscopy (STM), and quantum mechanics calculations of the 310‐helical peptide Z‐(Aib)2‐L‐Dap(Boc)‐Aib‐NHiPr (Aib, α‐aminoisobutyric acid; Dap, 2,3‐diaminopropionic acid; Z, benzyloxycarbonyl; Boc, t‐butoxycarbonyl). The peptide forms a double‐helical superstructure, studied by XRD and STM. Such architecture is rare in short peptides. Here, we show, by combining XRD, STM that this intriguing conformational feature is not driven by crystal packing; rather, it is an intrinsic property of this peptide. Indeed, the double helix is clearly detected also by STM, where crystal packing cannot be invoked. XRD reveals that intermolecular H‐bonds stabilize two left‐handed supra‐helices (tertiary structure) that develop around a 6‐fold screw axis. Then, two supra‐helices are intertwined in a quaternary structure as a left‐handed, double supra‐helix, where C–H⋯π interactions play a crucial role. STM images show the formation of long, isolated "necklaces" (> 110 nm). They are of left and right helical handedness. Their size agrees with the XRD finding. DFT calculations allowed us to weigh the contribution of the different intermolecular interactions in the two single supra‐helices and the supramolecular double‐helix. Interestingly, we were able to conclude that the contribution of the C‐H⋯π interactions to the binding energies is close to 50%.

Abstract:A series of Methionine (Met) derivatives, where either the amino group and/or the carboxylic acid group is blocked by acetyl and/or methyl ester functionalities, has been investigated by Collision Induced Dissociation‐tandem mass spectrometry (CID‐MS2) and Infrared Multiple Photon Dissociation (IRMPD) spectroscopy. The CID‐MS2 experiments were performed using a Fourier‐transform ion‐cyclotron‐resonance (FT‐ICR) mass spectrometer equipped with an electrospray ionization (ESI) source. The IRMPD spectra were recorded employing a Paul type ion‐trap coupled with the free‐electron laser (FEL) FELIX in the fingerprint region from 600 to 2000 cm‐1. We show that the oxidation of the methionine residue with protected terminal groups induces the formation of a sulfoxide group. However, compared to the IRMPD spectrum of protonated methionine and methionine sulfoxide, significant spectral differences are observed in the spectra of model peptide backbones containing methionine. DFT calculations show that protonation occurs on the sulfoxide group in the gas phase for these model peptide backbones containing methionine, shifting the diagnostic signature of the sulfoxide group from 1000 to 862 cm‐1.

STUDIES ON 2D-NMR OF THE SOLUTION CONFORMATION OF A DODECACYCLOPEPTIDE

Abstract:A dodecacyclopeptide, which was used as a supporting template in template assembled synthetic approach for four-helix-bundle proteins, was studied by solution 2D-NMR and distance geometry calculations. All hydrogen atoms in the molecule were assigned by analysis of its 2D-COSY and NOESY spectra. DIANA distance geometry calculations were carried out with 62 interatomic distances derived from NOE cross peak intensities. Among the 100 structures obtained, the top 10 structures with lowest target function values were selected as final results. The main chain atom r. m. s. between this 10 structures was 0.029 +/- 0.006nm, showing very rigid conformation of the dodecacyclopeptide molecule. The four lysine side chains used as attaching points for four helix were found facing towards the same side of the cyclopeptide ring, showing the validity of utilizing this dodecacyclopeptide in the synthesis of four-helix-bundle proteins.

Abstract:The structure of an active analog of the antibacterial peptide gaegurin was investigated by CD and NMR spectroscopy. The NOE connectivities showed that 21 out of 24 residues formed an a-helix despite the presence of a central proline. CD and NMR analysis indicates that the helix is in fast equilibrium with random coil. From chemical shift analysis of the amide protons, the distances of hydrogen bonding in the helix were calculated, and manifested obvious periodicity which implied a kink in the middle of the helix. 1D amide proton exchange experiments provided further evidence of an exceptionally stable kink. It is inferred that this kink is important not only to the function of the peptide but also to the early stage of the folding as a nucleation site.
