Abstract:In the last decade between 20th and 21st century, life sciences, especially molecular biology have witnessed a dramatic change. As a result, it is generally believed that the 21 century is the century of life science. At the same time, it was realized that the leap forward in life sciences cannot be accomplished by biologists alone. Mathematics, physics, chemistry, mechanics, information science were all needed in this process. In this article, we use a few examples of our works to elaborate the physics role in life science researches.

The Biological Consequences of the Computational World: Mathematical Reflections on Cancer Biology

Abstract:The role of continua has been clear since antiquity in the mathematical approaches to physics, while discrete manifolds were brought to the limelight mostly by Quantum and Information Theories, in the XX century. We first recall how theorizing and measuring radically change in physics when using discrete vs. continuous mathematical manifolds. It will follow that the reference to discrete structures and digital information is far from neutral in knowledge construction. In biology, in particular, the introduction of information as a new observable on discrete data types has been promoting a dramatic reorganization of the tools for knowledge. We briefly analyze the origin and the nature, then some consequences of the bias thus induced in life sciences, with particular emphasis on research on cancer. We finally summarize new theoretical frames that propose different directions as for the organizing principles for biological thinking and experimenting, including in cancer research. Cancer is now viewed as an organismal, tissue based issue, according to the perspective proposed in (Sonnenschein, Soto, 1999; Baker, 2015).

Abstract:The University of Maryland (UMD) Biology Education and Physics Education Research Groups are investigating students' views on the role of physics in introductory biology courses. This paper presents data from an introductory course that addresses the fundamental principles of organismal biology and that incorporates several topics directly related to physics, including thermodynamics, diffusion, and fluid flow. We examine how the instructors use mathematics and physics in this introductory biology course and look at two students' responses to this use. Our preliminary observations are intended to start a discussion about the epistemological issues resulting from the integration of the science disciplines and to motivate the need for further research.

Abstract:This book on mathematical modeling of biological processes includes a wide selection of biological topics that demonstrate the power of mathematics and computational codes in setting up biological processes with a rigorous and predictive framework. Topics include: enzyme dynamics, spread of disease, harvesting bacteria, competition among live species, neuronal oscillations, transport of neurofilaments in axon, cancer and cancer therapy, and granulomas. Complete with a description of the biological background and biological question that requires the use of mathematics, this book is developed for graduate students and advanced undergraduate students with only basic knowledge of ordinary differential equations and partial differential equations; background in biology is not required. Students will gain knowledge on how to program with MATLAB without previous programming experience and how to use codes in order to test biological hypothesis.

Abstract:Life is characterized by a myriad of complex dynamic processes allowing organisms to grow, reproduce, and evolve. Physical approaches for describing systems out of thermodynamic equilibrium have been increasingly applied to living systems, which often exhibit phenomena unknown from those traditionally studied in physics. Spectacular advances in experimentation during the last decade or two, for example, in microscopy, single cell dynamics, in the reconstruction of sub- and multicellular systems outside of living organisms, or in high throughput data acquisition have yielded an unprecedented wealth of data about cell dynamics, genetic regulation, and organismal development. These data have motivated the development and refinement of concepts and tools to dissect the physical mechanisms underlying biological processes. Notably, the landscape and flux theory as well as active hydrodynamic gel theory have proven very useful in this endeavour. Together with concepts and tools developed in other areas of nonequilibrium physics, significant progresses have been made in unraveling the principles underlying efficient energy transport in photosynthesis, cellular regulatory networks, cellular movements and organization, embryonic development and cancer, neural network dynamics, population dynamics and ecology, as well as ageing, immune responses and evolution. Here, we review recent advances in nonequilibrium physics and survey their application to biological systems. We expect many of these results to be important cornerstones as the field continues to build our understanding of life.

Abstract:Biology is data-rich, and it is equally rich in concepts and hypotheses. Part of trying to understand biological processes and systems is therefore to confront our ideas and hypotheses with data using statistical methods to determine the extent to which our hypotheses agree with reality. But doing so in a systematic way is becoming increasingly challenging as our hypotheses become more detailed, and our data becomes more complex. Mathematical methods are therefore gaining in importance across the life- and biomedical sciences. Mathematical models allow us to test our understanding, make testable predictions about future behaviour, and gain insights into how we can control the behaviour of biological systems. It has been argued that mathematical methods can be of great benefit to biologists to make sense of data. But mathematics and mathematicians are set to benefit equally from considering the often bewildering complexity inherent to living systems. Here we present a small selection of open problems and challenges in mathematical biology. We have chosen these open problems because they are of both biological and mathematical interest.

Abstract:Teaching physics to biologists requires far more than making the course for engineers mathematically less rigorous and adding in a few superficial biological problems. What is needed is for physicists to work closely with biologists to learn not only what physics topics and habits of mind that are useful to biologists, but how biologists work is fundamentally different from ours, and how to bridge that gap. In this article, we discussed what we have learned about these issues from years of conversations with colleagues in biology.

Abstract:The esteemed physicist Erwin Schrödinger, whose name is associated with the most notorious equation of quantum mechanics, also wrote a brief essay entitled ‘What is Life?’, asking: ‘How can the events in space and time which take place within the spatial boundary of a living organism be accounted for by physics and chemistry?’ The 60+ years following this seminal work have seen enormous developments in our understanding of biology on the molecular scale, with physics playing a key role in solving many central problems through the development and application of new physical science techniques, biophysical analysis and rigorous intellectual insight. The early days of single-molecule biophysics research was centred around molecular motors and biopolymers, largely divorced from a real physiological context. The new generation of single-molecule bioscience investigations has much greater scope, involving robust methods for understanding molecular-level details of the most fundamental biological processes in far more realistic, and technically challenging, physiological contexts, emerging into a new field of ‘single-molecule cellular biophysics’. Here, I outline how this new field has evolved, discuss the key active areas of current research and speculate on where this may all lead in the near future.

Mathematical Modelling of Natural Phenomena

Abstract:This special issue of Mathematical Modelling of Natural Phenomena on biomathematics education shares the work of fifteen groups at as many different institutions that have developed beautiful biological applications of mathematics that are different in three ways from much of what is currently available. First, many of these selections utilize current research in biomathematics rather than the well-known textbook examples that are at least a half-century old. Second, the selections focus on modules that are intended for instant classroom adoption, adaptation, and implementation. Instead of focusing on how to overcome the challenges of implementing mathematics into biology or biology into mathematics or on educational research on the effectiveness of some small implementation, the authors develop individual biological models sufficiently well such that they can be easily adopted and adapted for use in both mathematics and biology classrooms. A third difference in this collection is the substantive inclusion of discrete mathematics and innovative pedagogies. Because calculus-based models have received the majority of the biomathematics modeling attention until very recently, the focus on discrete models may seem surprising. The examples range from DNA nanostructures through viral capsids to neuronal processes and ecosystem problems. Furthermore, a taxonomy of quantitative reasoning and the role of modeling per se as a different practice are contextualized in contemporary biomathematics education.

Abstract:The 20th century witnessed the emergence of many paradigm-shifting technologies from the physics community, which have revolutionized medical diagnostics and patient care. However, fundamental medical research has been mostly guided by methods from areas such as cell biology, biochemistry, and genetics, with fairly small contributions from physicists. In this Essay, I outline some key phenomena in the human body that are based on physical principles and yet govern our health over a vast range of length and time scales. I advocate that research in life sciences can greatly benefit from the methodology, know-how, and mindset of the physics community and that the pursuit of basic research in medicine is compatible with the mission of physics. The evolution of systems biology and systems medicine: From mechanistic models to uncertainty quantification

Abstract:Understanding the mechanisms of interactions within cells, tissues, and organisms is crucial to driving developments across biology and medicine. Mathematical modeling is an essential tool for simulating biological systems and revealing biochemical regulatory mechanisms. Building on experiments, mechanistic models are widely used to describe small-scale intracellular networks and uncover biochemical mechanisms in healthy and diseased states. The rapid development of high-throughput sequencing techniques and computational tools has recently enabled models that span multiple scales, often integrating signaling, gene regulatory, and metabolic networks. These multiscale models enable comprehensive investigations of cellular networks and thus reveal previously unknown disease mechanisms and pharmacological interventions. Here, we review systems biology models from classical mechanistic models to larger, multiscale models that integrate multiple layers of cellular networks. We introduce several examples of models of hypertrophic cardiomyopathy, exercise, and cancer cell proliferation. Additionally, we discuss methods that increase the certainty and accuracy of model predictions. Integrating multiscale models has become a powerful tool for understanding disease and inspiring drug discoveries by incorporating omics data within the cell and across tissues and organisms.

Abstract:In response to increasing calls for the reform of the undergraduate science curriculum for life science majors and pre-medical students (Bio2010, Scientific Foundations for Future Physicians, Vision & Change), an interdisciplinary team has created NEXUS/Physics: a repurposing of an introductory physics curriculum for the life sciences. The curriculum interacts strongly and supportively with introductory biology and chemistry courses taken by life-science students, with the goal of helping students build general, multi-discipline scientific competencies. NEXUS/Physics stresses interdisciplinary examples and the content differs markedly from traditional introductory physics to facilitate this: it extends the discussion of energy to include interatomic potentials and chemical reactions, the discussion of thermodynamics to include enthalpy and Gibbs free energy and includes a serious discussion of random vs coherent motion including diffusion. The development of instructional materials is coordinated with careful education research. Both the new content and the results of the research are described in a series of papers for which this paper serves as an overview and context.

Nonlocal Models in Biology and Life Sciences: Sources, Developments, and Applications

Abstract:Nonlocality is important in realistic mathematical models of physical and biological systems at small-length scales. It characterizes the properties of two individuals located in different locations. This review illustrates different nonlocal mathematical models applied to biology and life sciences. The major focus has been given to sources, developments, and applications of such models. Among other things, a systematic discussion has been provided for the conditions of pattern formations in biological systems of population dynamics. Special attention has also been given to nonlocal interactions on networks, network coupling and integration, including models for brain dynamics that provide us with an important tool to better understand neurodegenerative diseases. In addition, we have discussed nonlocal modelling approaches for cancer stem cells and tumor cells that are widely applied in the cell migration processes, growth, and avascular tumors in any organ. Furthermore, the discussed nonlocal continuum models can go sufficiently smaller scales applied to nanotechnology to build biosensors to sense biomaterial and its concentration. Piezoelectric and other smart materials are among them, and these devices are becoming increasingly important in the digital and physical world that is intrinsically interconnected with biological systems. Additionally, we have reviewed a nonlocal theory of peridynamics, which deals with continuous and discrete media and applies to model the relationship between fracture and healing in cortical bone, tissue growth and shrinkage, and other areas increasingly important in biomedical and bioengineering applications. Finally, we provided a comprehensive summary of emerging trends and highlighted future directions in this rapidly expanding field.

Recently these techniques have been applied with great success to problems in mathematical physics. Notable among these applications are the identification of some key multi-dimensional integrals that arise in Ising theory, quantum field theory and in magnetic spin theory.

Abstract:As the frontiers of biology become increasingly interdisciplinary, the physics education community has engaged in ongoing efforts to make physics classes more relevant to life science majors. These efforts are complicated by the many apparent differences between these fields, including the types of systems that each studies, the behavior of those systems, the kinds of measurements that each makes, and the role of mathematics in each field. Nonetheless, physics and biology are both sciences that rely on observations and measurements to construct models of the natural world. In this article, we propose that efforts to bridge the teaching of these two disciplines must emphasize shared scientific practices, particularly scientific modeling. We define modeling using language common to both disciplines and highlight how an understanding of the modeling process can help reconcile apparent differences between the teaching of physics and biology. We elaborate on how models can be used for explanatory, predictive, and functional purposes and present common models from each discipline demonstrating key modeling principles. By framing interdisciplinary teaching in the context of modeling, we aim to bridge physics and biology teaching and to equip students with modeling competencies applicable in any scientific discipline.

Abstract:Mechanics is the science of forces and motions. When employed in its classical connotation, as opposed to statistical or quantum mechanics, it may be defined as that discipline which investigates the macroscopic response of systems to the action of forces and/or couples. The methods used are analytical, numerical and experimental. Systems considered may be discrete, in aggregate or continuous. The number of basic concepts involved in this science is small; the most important ones being force, mass, length, and time. The connections between these major concepts are provided by a few experimentally based postulates and assumptions. Logical deduction from these postulates and assumptions leads to quite detailed predictions of the consequences. Mechanics, the first example of a quantitative mathematical theory describing physical phenomena, began more than two millennia ago. Archimedes (287-212 B.C.) is generally considered to be one of the first mechanicians. As a science which began as the contemplation of nature, mechanics has intrigued almost all of the great scientists of all times. Among the more familiar ones, we can name the following few: Stev in(1548–1620), Gali1eo((1564–1642), Hooke(1635–1703 ), Newton(1642–1727), Eu1er(1707–1783), d’Alembert(1717–1783), Lagrange(1736–1813), Laplace(1749–1827), Einstein(1879–1955). Mechanics has been an essential component of natural philosophy ever since Newton published his “Philosophiae Naturalis Principia Mathematica” (1687). In spite of its being one of the oldest physical sciences, mechanics continues to be a lively and fascinating subject. This is due to the fact that mechanics continually expands its areas of application; a more recent one being biomechanics.
