Abstract:How molecular motors like Kinesin regulates the affinity to the rail protein in the process of ATP hydrolysis remains to be uncovered. To understand the regulation mechanism, we investigate the structural fluctuation of KIF1A in different nucleotide states that are realized in the ATP hydrolysis process by molecular dynamics simulations of Go-like model. We found that "alpha4 helix", which is a part of the microtubule (MT) binding site, changes its fluctuation systematically according to the nucleotide states. In particular, the frequency of large fluctuations of alpha4 strongly correlates with the affinity of KIF1A for microtubule. We also show how the strength of the thermal fluctuation and the interaction with the nucleotide affect the dynamics of microtubule binding site. These results suggest that KIF1A regulates the affinity to MT by changing the flexibility of alpha4 helix according to the nucleotide states.

What problem does this paper attempt to address?
The problem that this paper attempts to solve is: **How does the molecular motor KIF1A regulate its affinity with microtubules (MT) during ATP hydrolysis?** Specifically, the paper focuses on the structural fluctuations of KIF1A in different nucleotide states to reveal how it regulates the binding strength with microtubules by changing the flexibility of specific regions. The following are the specific problems mentioned in the paper: 1. **Background problems**: - How molecular motors such as Kinesin regulate their affinity with track proteins (such as microtubules) during ATP hydrolysis (\( \text{ATP} \rightarrow \text{ADP} \cdot \text{Pi} \rightarrow \text{ADP} + \text{Pi} \)) is not yet fully understood. - In the strong - binding mode, KIF1A is firmly attached to the microtubule; while in the weak - binding mode, KIF1A has a lower affinity with the microtubule and is easily detached from it. 2. **Research objectives**: - Through molecular dynamics simulations, study the structural fluctuations of KIF1A in different nucleotide states, especially the fluctuations of the α4 - helix (a part of the microtubule - binding site). - Explore how these fluctuations affect the binding strength between KIF1A and microtubules, thereby revealing how KIF1A regulates its affinity with microtubules according to the nucleotide state. 3. **Key questions**: - **Which parts regulate the affinity between KIF1A and microtubules?** - **How do these parts change their flexibility according to the nucleotide state?** Through the above research, the author hopes to reveal how KIF1A regulates its binding strength with microtubules by changing the flexibility of the α4 - helix in different nucleotide states, so as to better understand the working mechanism of molecular motors. ### Main findings - The fluctuation frequency of the α4 - helix is closely related to the affinity between KIF1A and microtubules. - In the strong - binding mode, the α4 - helix shows large fluctuations, while in the weak - binding mode, the fluctuations are small. - These fluctuations may be achieved through local unfolding (burst), and this phenomenon shows different frequencies in different nucleotide states. - Simulation results show that the change in the flexibility of the α4 - helix is related to the experimentally measured equilibrium dissociation constant \( K_d \), further supporting the important role of the α4 - helix in regulating affinity. ### Conclusion This study shows that the α4 - helix, as a part of the microtubule - binding site, regulates the affinity between KIF1A and microtubules by changing its flexibility. This mechanism is not only applicable to KIF1A, but may also be applicable to other similar molecular motor systems.
