Abstract:A computationally simple way to accommodate 'basins' of trapping sites in standard kinetic Monte Carlo simulations is presented. By assuming the system is effectively equilibrated in the basin, the residence time (time spent in the basin before escape) and the probabilities for transition to states outside the basin may be calculated. This is demonstrated for point defect diffusion over a periodic grid of sites containing a complex basin.

Abstract:If a stochastic system during some periods of its evolution can be divided into non-interacting parts, the kinetics of each part can be simulated independently. We show that this can be used in the development of efficient Monte Carlo algorithms. As an illustrative example the simulation of irreversible growth of extended one dimensional islands is considered. The new approach allowed to simulate the systems characterized by parameters superior to those used in previous simulations.

Abstract:The ability to predict accurate thermodynamic and kinetic properties in biomolecular systems is of both scientific and practical utility. While both remain very difficult, predictions of kinetics are particularly difficult because rates, in contrast to free energies, depend on the route taken. For this reason, specific enhanced sampling methods are needed to calculate long-time scale kinetics. It has recently been demonstrated that it is possible to recover kinetics through the so-called "infrequent metadynamics" simulations, where the simulations are biased in a way that minimally corrupts the dynamics of moving between metastable states. This method, however, requires the bias to be added slowly, thus hampering applications to processes with only modest separations of time scales. Here we present a frequency-adaptive strategy which bridges normal and infrequent metadynamics. We show that this strategy can improve the precision and accuracy of rate calculations at fixed computational cost and should be able to extend rate calculations for much slower kinetic processes.
Effective dynamics for a kinetic Monte-Carlo model with slow and fast time scales

Abstract:We consider several multiscale-in-time kinetic Monte Carlo models, in which some variables evolve on a fast time scale, while the others evolve on a slow time scale. In the first two models we consider, a particle evolves in a one-dimensional potential energy landscape which has some small and some large barriers, the latter dividing the state space into metastable regions. In the limit of infinitely large barriers, we identify the effective dynamics between these macro-states, and prove the convergence of the process towards a kinetic Monte Carlo model. We next consider a third model, which consists of a system of two particles. The state of each particle evolves on a fast time-scale while conserving their respective energy. In addition, the particles can exchange energy on a slow time scale. Considering the energy of the first particle, we identify its effective dynamics in the limit of asymptotically small ratio between the characteristic times of the fast and the slow dynamics. For all models, our results are illustrated by representative numerical simulations.

Abstract:It is a challenge to obtain an accurate model of the state-to-state dynamics of a complex biological system from molecular dynamics (MD) simulations. In recent years, Markov State Models have gained immense popularity for computing state-to-state dynamics from a pool of short MD simulations. However, the assumption that the underlying dynamics on the reduced space is Markovian induces a systematic bias in the model, especially in biomolecular systems with complicated energy landscapes. To address this problem, we have devised a new approach we call quasi-stationary distribution kinetic Monte Carlo (QSD-KMC) that gives accurate long time state-to-state evolution while retaining the entire time resolution even when the dynamics is highly non-Markovian. The proposed method is a kinetic Monte Carlo approach that takes advantage of two concepts: (i) the quasi-stationary distribution and (ii) dynamical corrections theory. Implementation of QSD-KMC imposes stricter requirements on the lengths of the trajectories than in a Markov State Model approach, as the trajectories must be long enough to dephase. However, the QSD-KMC model produces state-to-state trajectories that are statistically indistinguishable from an MD trajectory mapped onto the discrete set of states, for an arbitrary choice of state decomposition. Furthermore, the aforementioned concepts can be used to construct a Monte Carlo approach to optimize the state boundaries regardless of the initial choice of states. We demonstrate the QSD-KMC method on two one-dimensional model systems, one of which is a driven nonequilibrium system, and on two well-characterized biomolecular systems.

Abstract:We consider generalizations of the classical inverse problem to Bayesien type estimators, where the result is not one optimal parameter but an optimal probability distribution in parameter space. The practical computational tool to compute these distributions is the Metropolis Monte Carlo algorithm. We derive kinetic theories for the Metropolis Monte Carlo method in different scaling regimes. The derived equations yield a different point of view on the classical algorithm. It further inspired modifications to exploit the difference scalings shown on an simulation example of the Lorenz system.

Abstract:Exact modeling of the dynamics of chemical and material systems over experimentally relevant time scales still eludes us even with modern computational resources. Fortunately, many systems can be described as rare event systems where atoms vibrate around equilibrium positions for a long time before a transition is made to a new atomic state. For those systems, the kinetic Monte Carlo (KMC) algorithm provides a powerful solution. In traditional KMC, mechanism and rates are computed beforehand, limiting moves to discretized positions and largely ignoring strain. Many systems of interest, however, are not well-represented by such lattice-based models. Moreover, materials often evolve with complex and concerted mechanisms that cannot be anticipated before the start of a simulation. In this chapter, we describe a class of algorithms, called off-lattice or adaptive KMC, which relaxes both limitations of traditional KMC, with atomic configurations represented in the full configuration space and reaction events are calculated on-the-fly, with the possible use of catalogs to speed up calculations. We discuss a number of implementations of off-lattice KMC developed by different research groups, emphasizing the similarities between the approaches that open modeling to new classes of problems.
Determination of the basic timescale in kinetic Monte Carlo simulations by comparison with cyclic-voltammetry experiments

Abstract:While kinetic Monte Carlo simulations can provide long-time simulations of the dynamics of physical and chemical systems, it is not yet possible in general to identify the inverse Monte Carlo attempt frequency with a physical timescale. Here we demonstrate such an identification by comparing simulations with experimental data. Using a dynamic lattice-gas model for the electrosorption of Br on Ag(100), we measure the scan-rate dependence of the separation between positive-and negative-going peaks in cyclic-voltammetry (CV) and compare simulated and experimental peak separations. By adjusting the Monte Carlo attempt frequency, good agreement between simulated and experimental peak separations is achieved. It is also found that the uniqueness of such a determination is dependent on the relative values of the adsorption/desorption and diffusion free-energy barriers.

Inferring microscopic kinetics of a Markov process using maximum caliber

Abstract:We present a principled approach for estimating the matrix of microscopic rates among states of a Markov process, given only its stationary state population distribution and a single average global kinetic observable. We adapt Maximum Caliber, a variational principle in which a path entropy is maximized over the distribution of all the possible trajectories, subject to basic kinetic constraints and some average dynamical observables. We show that this approach leads, under appropriate conditions, to the continuous-time master equation and a Smoluchowski-like equation that is valid for both equilibrium and non-equilibrium stationary states. We illustrate the method by computing the solvation dynamics of water molecules from molecular dynamics trajectories.

Abstract:This review article is intended as a practical guide for newcomers to the field of kinetic Monte Carlo (KMC) simulations, and specifically to lattice KMC simulations as prevalently used for surface and interface applications. We will provide worked out examples using the kmos code, where we highlight the central approximations made in implementing a KMC model as well as possible pitfalls. This includes the mapping of the problem onto a lattice and the derivation of rate constant expressions for various elementary processes. Example KMC models will be presented within the application areas surface diffusion, crystal growth and heterogeneous catalysis, covering both transient and steady-state kinetics as well as the preparation of various initial states of the system. We highlight the sensitivity of KMC models to the elementary processes included, as well as to possible errors in the rate constants. For catalysis models in particular, a recurrent challenge is the occurrence of processes at very different timescales, e.g., fast diffusion processes and slow chemical reactions. We demonstrate how to overcome this timescale disparity problem using recently developed acceleration algorithms. Finally, we will discuss how to account for lateral interactions between the species adsorbed to the lattice, which can play an important role in all application areas covered here.

Abstract:We present and analyze a micro/macro acceleration technique for the Monte Carlo simulation of stochastic differential equations (SDEs) in which there is a separation between the (fast) time-scale on which individual trajectories of the SDE need to be simulated and the (slow) time-scale on which we want to observe the (macroscopic) function of interest. The method performs short bursts of microscopic simulation using an ensemble of SDE realizations, after which the ensemble is restricted to a number of macroscopic state variables. The resulting macroscopic state is then extrapolated forward in time and the ensemble is projected onto the extrapolated macroscopic state. We provide a first analysis of its convergence in terms of extrapolation time step and number of macroscopic state variables. The effects of the different approximations on the resulting error are illustrated via numerical experiments.
Ab Initio-Based Stochastic Simulations of Kinetic Processes on Surfaces

Abstract:We briefly present the theoretical framework of a hierarchical multi-scale approach, which is an ab initio-based stochastic method, and its applications to several chemical/physical kinetic processes on metallic surfaces. We first introduce necessary theoretical basis of ab initio and Monte Carlo (MC) methods, and then illustrate different Monte Carlo algorithms for important ensembles, including canonical and grand canonical ensembles. In the following section, we describe two important protocols which are essential to integrate ab initio data and MC models. Two examples are presented in order to elucidate the power of this multi-scale approach. The first example focuses on the combination of kinetic Monte Carlo and transition state theory. We discuss the detailed processes of performing kinetic Monte Carlo simulation on atomic diffusion on alloyed surface, including some technical aspects. In the second example, we presents a different way to account for the local environment-sensitive metal-catalyzed O-2 dissociation reactions using combinatory techniques including cluster expansion and grand canonical Monte Carlo methods. This approach provides steady-state rates and rate derivatives that are comparable with experiments. Moreover, the connection between the feasible mechanisms and the observed kinetic behaviors can now be built.

Abstract:This article reviews the basic computational techniques for carrying out multi-scale simulations using statistical methods, with the focus on simulations of epitaxial growth. First, the statistical-physics background behind Monte Carlo simulations is briefly described. The kinetic Monte Carlo (kMC) method is introduced as an extension of the more wide-spread thermodynamic Monte Carlo methods, and algorithms for kMC simulations, including parallel ones, are discussed in some detail. The step from the atomistic picture to the more coarse-grained description of Monte Carlo simulations is exemplified for the case of surface diffusion. Here, the aim is the derivation of rate constants from knowledge about the underlying atomic processes. Both the simple approach of Transition State Theory, as well as more recent approaches using accelerated molecular dynamics are reviewed. Finally, I address the point that simplifications often need to be introduced in practical Monte Carlo simulations in order to reduce the complexity of 'real' atomic processes. Different 'flavors' of kMC simulations and the potential pitfalls related to the reduction of complexity are presented in the context of simulations of epitaxial growth.

Kinetic Monte Carlo methods for three-dimensional diffusive capture problems in exterior domains

Abstract:Cellular scale decision making is modulated by the dynamics of signalling molecules and their diffusive trajectories from a source to small absorbing sites on the cellular surface. Diffusive capture problems are computationally challenging due to the complex geometry and the applied boundary conditions together with intrinsically long transients that occur before a particle is captured. This paper reports on a particle-based Kinetic Monte Carlo (KMC) method that provides rapid accurate simulation of arrival statistics for (i) a half-space bounded by a surface with a finite collection of absorbing traps and (ii) the domain exterior to a convex cell again with absorbing traps. We validate our method by replicating classical results and in addition, newly developed boundary homogenization theories and matched asymptotic expansions on capture rates. In the case of non-spherical domains, we describe a new shielding effect in which geometry can play a role in sharpening cellular estimates on the directionality of diffusive sources.

A Hybrid Monte Carlo, Discontinuous Galerkin method for linear kinetic transport equations

Abstract:We present a hybrid method for time-dependent particle transport problems that combines Monte Carlo (MC) estimation with deterministic solutions based on discrete ordinates. For spatial discretizations, the MC algorithm computes a piecewise constant solution and the discrete ordinates uses bilinear discontinuous finite elements. From the hybridization of the problem, the resulting problem solved by Monte Carlo is scattering free, resulting in a simple, efficient solution procedure. Between time steps, we use a projection approach to ``relabel'' collided particles as uncollided particles. From a series of standard 2-D Cartesian test problems we observe that our hybrid method has improved accuracy and reduction in computational complexity of approximately an order of magnitude relative to standard discrete ordinates solutions.

Abstract:We present a new efficient method for Monte Carlo simulations of diffusion-reaction processes. First introduced by us in [Phys. Rev. Lett., 97:230602, 2006], the new algorithm skips the traditional small diffusion hops and propagates the diffusing particles over long distances through a sequence of super-hops, one particle at a time. By partitioning the simulation space into non-overlapping protecting domains each containing only one or two particles, the algorithm factorizes the N-body problem of collisions among multiple Brownian particles into a set of much simpler single-body and two-body problems. Efficient propagation of particles inside their protective domains is enabled through the use of time-dependent Green's functions (propagators) obtained as solutions for the first-passage statistics of random walks. The resulting Monte Carlo algorithm is event-driven and asynchronous; each Brownian particle propagates inside its own protective domain and on its own time clock. The algorithm reproduces the statistics of the underlying Monte-Carlo model exactly. Extensive numerical examples demonstrate that for an important class of diffusion-reaction models the new algorithm is efficient at low particle densities, where other existing algorithms slow down severely.

Abstract:Traditional Kinetic Monte Carlo (KMC) approaches, rooted in Gillespie's stochastic simulation algorithm, become computationally demanding in systems with a large range of timescales. The goal of this work is to propose and study new adaptive lattice-KMC time integration strategies for spatially non-uniform systems. To that end, two novel adaptive tau-leaping methods and their corresponding time integration strategies are developed based on the idea of the "n-fold" direct KMC method. These strategies allow for the simultaneous execution of multiple reactions, advancing time by adaptively selected coarse increments. We present numerical experiments comparing the proposed methods with existing approaches in a catalytic surface kinetics application involving ammonia decomposition.

Abstract:We address the problem of constructing accurate mathematical models of the dynamics of complex systems projected on a collective variable. To this aim we introduce a conceptually simple yet effective algorithm for estimating the parameters of Langevin and Fokker-Planck equations from a set of short, possibly out-of-equilibrium molecular dynamics trajectories, obtained for instance from transition path sampling or as relaxation from high free-energy configurations. The approach maximizes the model likelihood based on any explicit expression of the short-time propagator, hence it can be applied to different evolution equations. We demonstrate the numerical efficiency and robustness of the algorithm on model systems, and we apply it to reconstruct the projected dynamics of pairs of C60 and C240 fullerene molecules in explicit water. Our methodology allows reconstructing the accurate thermodynamics and kinetics of activated processes, namely free energy landscapes, diffusion coefficients, and kinetic rates. Compared to existing enhanced sampling methods, we directly exploit short unbiased trajectories at a competitive computational cost.

Extraction of kinetics from equilibrium distributions of states using the Metropolis Monte Carlo method

Abstract:The Metropolis Monte Carlo (MC) method is used to extract reaction kinetics from a given equilibrium distribution of states of a complex system. The approach is illustrated by the folding/unfolding reaction for two proteins - a model beta-hairpin and a-helical protein a3D. For beta-hairpin, the free energy surfaces (FESs) and free energy profiles (FEPs) are employed as the equilibrium distributions of states, playing a role of the potentials of mean force to determine the acceptance probabilities of new states in the MC simulations. Based on the FESs and PESs for a set of temperatures that were simulated with the molecular dynamics (MD) method, the MC simulations are performed to extract folding/ unfolding rates. It has been found that the rate constants and first-passage time (FPT) distributions obtained in the MC simulations change with temperature in good agreement with those from the MD simulations. For a3D protein, whose equilibrium folding/unfoldingwas studied with the single-molecule FRET method (Chung et al., J. Phys. Chem. A, 115, 2011, 3642), the FRET-efficiency histograms at different denaturant concentrations were used as the equilibrium distribution of protein states. It has been found that the rate constants for folding and unfolding obtained in the MC simulations change with denaturant concentration in reasonable agreement with the constants that were extracted from the photon trajectories on the basis of theoretical models. The simulated FPT distributions are single-exponential, which is consistent with the assumption of two-state kinetics that was made in the theoretical models. The promising feature of the present approach is that it is based solely on the equilibrium distributions of states, without introducing any additional parameters to perform simulations, which suggests its applicability to other complex systems.
