Abstract:Viruses are the most numerous biological form living in any ecosystem. Viral diseases affect not only people but also representatives of fauna and flora. The latest pandemic has shown how important it is for the scientific community to respond quickly to the challenge, including critically assessing the viral threat and developing appropriate measures to counter this threat. Scientists around the world are making enormous efforts to solve these problems. In silico methods, which allow quite rapid obtention of, in many cases, accurate information in this field, are effective tools for the description of various aspects of virus activity, including virus–host cell interactions, and, thus, can provide a molecular insight into the mechanism of virus functioning. The three-dimensional reference interaction site model (3D-RISM) seems to be one of the most effective and inexpensive methods to compute hydrated viruses, since the method allows us to provide efficient calculations of hydrated viruses, remaining all molecular details of the liquid environment and virus structure. The pandemic challenge has resulted in a fast increase in the number of 3D-RISM calculations devoted to hydrated viruses. To provide readers with a summary of this literature, we present a systematic overview of the 3D-RISM calculations, covering the period since 2010. We discuss various biophysical aspects of the 3D-RISM results and demonstrate capabilities, limitations, achievements, and prospects of the method using examples of viruses such as influenza, hepatitis, and SARS-CoV-2 viruses.

What problem does this paper attempt to address?
The problem that this paper attempts to solve is to explore and evaluate the application potential of the three - dimensional reference interaction site model (3D - RISM) method in the study of hydrated viruses and their ligand complexes. Specifically, the authors hope to gain a deep understanding of the behavior of viruses in the aqueous environment through the 3D - RISM method, including the interaction between viruses and host cells and the binding mechanism between viruses and drug molecules. This will not only help to reveal the molecular mechanism of virus infection, but also provide theoretical support and technical means for the development of new antiviral drugs. ### Background of the Paper and Problem Statement 1. **Biological Importance of Viruses**: - Viruses are the most abundant biological forms in the ecosystem and can cause diseases in humans, animals, and plants. - The recent epidemic has shown the importance of the scientific community's rapid response to virus threats, including assessing virus risks and developing countermeasures. 2. **Limitations of Existing Research Methods**: - Experimental methods such as centrifugation, serological studies, tissue culture techniques, electron microscopy, atomic force microscopy, differential scanning fluorimetry, X - ray diffraction, etc., although they have provided a large amount of information about virus structures and properties, it is difficult to describe in detail the dynamic interaction between viruses and host cells. - Non - empirical methods (such as computational simulation) have become effective tools because of their low cost and no safety and ethical limitations. 3. **Advantages of the 3D - RISM Method**: - The 3D - RISM method can efficiently calculate the solvation structure, thermodynamics, and energy characteristics of hydrated viruses while maintaining molecular details. - Compared with the traditional all - atom molecular dynamics (MD) simulation, the 3D - RISM method has a lower computational cost and can directly predict the solvent spatial distribution around the solute. ### Specific Research Objectives 1. **Systematic Review of the Application of the 3D - RISM Method in Virus Research**: - Cover relevant literature since 2010 and discuss the application of the 3D - RISM method in the research of different viruses (such as influenza virus, hepatitis virus, SARS - CoV - 2, etc.). - Analyze the capabilities, limitations, achievements, and prospects of the 3D - RISM method. 2. **Explore Application Examples of the 3D - RISM Method in Specific Virus Research**: - **Influenza Virus**: - Study the proton transport mechanism of the M2 channel, and analyze the distribution and energy barriers of water molecules and hydrogen ions in the M2 channel through 3D - RISM - KH calculation. - Evaluate the binding affinity of the antiviral drug oseltamivir to wild - type and mutant neuraminidases. - **Hepatitis Virus**: - Evaluate the role of metal ions in the catalytic activity of HDV ribozyme, and calculate by combining quantum mechanics/molecular mechanics (QM/MM) MD simulation and MM/3D - RISM method. ### Summary The main purpose of this paper is to show the application potential of the 3D - RISM method in the study of hydrated viruses and their ligand complexes through systematic review and specific case analysis, and to provide new ideas and technical support for future virus research and drug development.
