Abstract:For the implementation of the virtual cell, the fundamental question is how to model and simulate complex biological networks. During the last 15 years, Petri nets have attracted more and more attention to help to solve this key problem. Regarding the published papers, it seems clear that hybrid functional Petri nets are the adequate method to model complex biological networks. Today, a Petri net model of biological networks is built manually by drawing places, transitions and arcs with mouse events. Therefore, based on relevant molecular database and information systems biological data integration is an essential step in constructing biological networks. In this paper, we will motivate the application of Petri nets for modeling and simulation of biological networks. Furthermore, we will present a type of access to relevant metabolic databases such as KEGG, BRENDA, etc. Based on this integration process, the system supports semi-automatic generation of the correlated hybrid Petri net model. A case study of the cardio-disease related gene-regulated biological network is also presented. MoVisPP is available at http://agbi.techfak.uni-bielefeld.de/movispp/ .

Abstract:In this paper, the Petri net methodology was applied to model and simulate metabolic networks in the cell. An example was presented to illustrate the feasibility and potentiality of the proposed method. Provided with the rapid accumulation of metabolic data available in Internet and the development of computer techniques, it was possible to construct Petri not models automatically from biological databases. Furthermore, a proposal for biology Petri net markup language was introduced to provide a starting point for the development of a standard interchange format for bioinformatics and Petri nets.

Abstract:An efficient way to cope with the complexity in modelling a large-scale system consists in decomposing it into subsystems called modules, modelling each module using Petri nets and integrating these models together to obtain the model of the whole system. This paper addresses the liveness and boundedness analysis for a Petri net model with event graph modules (also called marked graphs). We prove that each event graph module can be replaced by a simple but still equivalent event graph model called minimal representation in which the internal transitions of the initial module are removed. We also prove some properties of general Petri nets which allow to simplify the liveness and boundedness analysis.

Abstract:We provide a categorical semantics for bounded Petri nets, both in the collective- and individual-token philosophy. In both cases, we describe the process of bounding a net internally, by just constructing new categories of executions of a net using comonads, and externally, using lax-monoidal-lax functors. Our external semantics is non-local, meaning that tokens are endowed with properties that say something about the global state of the net. We then prove, in both cases, that the internal and external constructions are equivalent, by using machinery built on top of the Grothendieck construction. The individual-token case is harder, as it requires a more explicit reliance on abstract methods.

Abstract:We propose an intriguing relationship between P systems and Petri nets. For a basic model of P systems, this paper presents a new formalization based on place/ transition nets, which can adopt one transition to implement the structural operational semantics of one evolving rule in P systems and utilize incidence matrix to analyze the computation of one macro-step. We also define the behavioral properties in P systems such as terminating, liveness, and boundedness based on this formalization. For a general class of P systems, we briefly describe a high-level framework called membrane Petri nets (MP-nets). MP-nets extend ordinary colored Petri nets (CPN) through introducing the dynamic features such as dissolve, divide, and move inspired by P systems. Therefore, MP-nets can be a graphical as well as an algebraic modelling tool for both generic P systems and dynamic CPN.

Abstract:Petri nets form a concurrent model for distributed and asynchronous systems. They are capable of modeling information flow in a closed system, but are generally not suitable for the study of compositionality. We address the issue of Petri net compositionality by introducing extensional Petri nets. In an extensional Petri net some places are external while others are internal. Every external place is labeled by a distinguished interface name. When composing two extensional Petri nets two places with a same label are coerced. An external place can be turned into an internal place by applying localization operator. The paper takes a look at bisimulation semantics and observational properties of the extensional Petri nets.

Abstract:Event-B is a refinement-based formal method that has been shown to be useful in developing concurrent and distributed programs. Large models can be decomposed into sub-models that can be refined semi-independently and executed in parallel. In this paper, we show how to introduce explicit control flow for the concurrent sub-models in the form of event schedules. We explore how schedules can be designed so that their application results in a correctness-preserving refinement step. For practical application, two patterns for schedule introduction are provided, together with their associated proof obligations. We demonstrate our method by applying it on the dining philosophers problem.

Abstract:UML 2.X sequence diagrams (SD) are among privileged scenarios-based approaches dealing with the complexity of modeling the behaviors of some current systems. However, there are several issues related to the standard semantics of UML 2.X SD proposed by the Object Management Group (OMG). They mainly concern ambiguities of the interpretation of SDs, and the computation of causal relations between events which is not specifically laid out. Moreover, SD is a semi-formal language, and it does not support the verification of the modeled system. This justifies the considerable number of research studies intending to define formal semantics of UML SDs. We proposed in our previous work semantics covering the most popular combined fragments (CF) of control-flow alt, opt, loop and seq, allowing to model alternative, optional, iterative and sequential behaviors respectively. The proposed semantics is based on partial order theory relations that permit the computation of the precedence relations between the events of an SD with nested CFs. We also addressed the issue of the evaluation of the interaction constraint (guard) for guarded CFs, and the related synchronization issue. In this paper, we first extend our semantics, proposed in our previous work; indeed, we propose new rules for the computation of causal relations for SD with par and strict CFs (dedicated to modeling concurrent and strict behaviors respectively) as well as their nesting. Then, we propose a transformational semantics in Event-B. Our modeling approach emphasizes computation of causal relations, guard handling and transformational semantics into Event-B. The transformation of UML 2.X SD into the formal method Event-B allows us to perform several kinds of verification including simulation, trace acceptance, verification of properties, and verification of refinement relation between SDs.

Abstract:The structure of Petri nets (PN) is too static to make the corresponding response to the system that the structure changes because of itself and the environment. When PN are running or the environment transforms, the change of the structure of Petri nets is considered, such as: place P, transition T, and flow relation F. Based on original PN, this paper develops one kind of Petri Nets with Systematized Changeable Structure (PN-SCS) that according to the certain mechanism (or actual need), the structure of Petri Nets (place, transition, flow relation and so on) may change for the running of PN (internal factor or home affair occurrence) and the change of the environment (exterior factor or some demands), and these changes are describing the variation of the element of actual system. This model will broaden the application of PN and the connection with other science, such as Nature Inspired Computation, Complex Networks and Automatic Control Theory. Finally, the modeled method of PN-SCS is introduced by an example that people browses web pages.

Abstract:Step net bisimilarity \cite{Gor23} is a truly concurrent behavioral equivalence for finite Petri nets, which is defined as a smooth generalization of standard step bisimilarity \cite{NT84} on Petri nets, but with the property of relating markings (of the same size only) generating the same partial orders of events. The process algebra FNM \cite{Gor17} truly represents all (and only) the finite Petri nets, up to isomorphism. We prove that step net bisimilarity is a congruence w.r.t. the FMN operators, In this way, we have defined a compositional semantics, fully respecting causality and the branching structure of systems, for the class of all the finite Petri nets.

Towards Scalable Modeling of Biology in Event-B

Abstract:Biology offers many examples of large-scale, complex, concurrent systems: many processes take place in parallel, compete on resources and influence each other's behavior. The scalable modeling of biological systems continues to be a very active field of research. In this paper we introduce a new approach based on Event-B, a state-based formal method with refinement as its central ingredient, allowing us to check for model consistency step-by-step in an automated way. Our approach based on functions leads to an elegant and concise modeling method. We demonstrate this approach by constructing what is, to our knowledge, the largest ever built Event-B model, describing the ErbB signaling pathway, a key evolutionary pathway with a significant role in development and in many types of cancer. The Event-B model for the ErbB pathway describes 1320 molecular reactions through 242 events.

Abstract:Answering realistic questions about biological systems and pathways similar to the ones used by text books to test understanding of students about biological systems is one of our long term research goals. Often these questions require simulation based reasoning. To answer such questions, we need formalisms to build pathway models, add extensions, simulate, and reason with them. We chose Petri Nets and Answer Set Programming (ASP) as suitable formalisms, since Petri Net models are similar to biological pathway diagrams; and ASP provides easy extension and strong reasoning abilities. We found that certain aspects of biological pathways, such as locations and substance types, cannot be represented succinctly using regular Petri Nets. As a result, we need higher level constructs like colored tokens. In this paper, we show how Petri Nets with colored tokens can be encoded in ASP in an intuitive manner, how additional Petri Net extensions can be added by making small code changes, and how this work furthers our long term research goals. Our approach can be adapted to other domains with similar modeling needs.

Abstract:Stepwise refinement and Design-by-Contract are two formal approaches for modelling systems. These approaches are widely used in the development of systems. Both approaches have (dis-)advantages. This thesis aims to answer, is it possible to combine both approaches in the development of systems, providing the user with the benefits of both? We answer this question by translating the stepwise refinement method with Event-B to Design-by-Contract with Java and JML, so users can take full advantage of both formal approaches without losing their benefits. This thesis presents a set of syntactic rules that translates Event-B to JML-annotated Java code. It also presents the implementation of the syntactic rules as the EventB2Java tool. We used the tool to translate several Event-B models. It generated JML-annotated Java code for all the considered models that serve as initial implementation. We also used EventB2Java for the development of two software applications. Additionally, we compared EventB2Java against two other tools for Event-B code generation. EventB2Java enables users to start the software development process in Event-B, where users can model the system and prove its consistency, to then transition to JML-annotated Java code, where users can continue the development process.

Abstract:In this contribution we extend the concept of a Petri net morphism to Elementary Object Systems (EOS). EOS are a nets-within-nets formalism, i.e. we allow the tokens of a Petri net to be Petri nets again. This nested structure has the consequence that even systems defined by very small Petri nets have a quite huge reachability graph. In this contribution we use automorphism to describe symmetries of the Petri net topology. Since these symmetries carry over to markings as well this leads to a condensed state space, too.

Abstract:We show how a particular variety of hierarchical nets, where the firing of a transition in the parent net must correspond to an execution in some child net, can be modelled utilizing a functorial semantics from a free category -- representing the parent net -- to the category of sets and spans between them. This semantics can be internalized via Grothendieck construction, resulting in the category of executions of a Petri net representing the semantics of the overall hierarchical net. We conclude the paper by giving an engineering-oriented overview of how our model of hierarchical nets can be implemented in a transaction-based smart contract environment.

Event B, which provides an accessible and rigorous formal approach to development of such complex system, is ideal for the formal modelling of reactive systems. In this paper we present a part of ongoing work in this area. Abstract:Open pNets are formal models that can express the behaviour of open systems, either synchronous, asynchronous, or heterogeneous. They are endowed with a symbolic operational semantics in terms of open automata, which allows us to check properties of such systems in a compositional manner. We present an algorithm computing these semantics, building predicates expressing the synchronisation conditions between the events of pNet sub-systems. Checking such predicates requires symbolic reasoning about first order logics and application-specific data. We use the Z3 SMT engine to check satisfiability of the predicates. We also propose and implement an optimised algorithm that performs part of the pruning on the fly, and show its correctness with respect to the original one. We illustrate the approach using two use-cases: the first one is a classical process-algebra operator for which we provide several encodings, and prove some basic properties. The second one is industry-oriented and based on the so-called "BIP architectures", which have been used to specify the control software of a nanosatellite at the EPFL Space Engineering Center. We use pNets to encode a BIP architecture extended with explicit data, compute its semantics and discuss its properties, and then show how our algorithms scale up, using a composition of two such architectures.
