Abstract:The neutral theory of biodiversity and biogeography emphasizes the importance of dispersal and speciation to macro-ecological diversity patterns. While the influence of dispersal has been studied quite extensively, the effect of speciation has not received much attention, even though it was already claimed at an early stage of neutral theory development that the mode of speciation would leave a signature on metacommunity structure. Here, we derive analytical expressions for the distribution of abundances according to the neutral model with recruitment (i.e., dispersal and establishment) limitation and random fission speciation which seems to be a more realistic description of (allopatric) speciation than the point mutation mode of speciation mostly used in neutral models. We find that the two modes of speciation behave qualitatively differently except when recruitment is strongly limited. Fitting the model to six large tropical tree data sets, we show that it performs worse than the original neutral model with point mutation speciation but yields more realistic predictions for speciation rates, species longevities, and rare species. Interestingly, we find that the metacommunity abundance distribution under random fission is identical to the broken-stick abundance distribution and thus provides a dynamical explanation for this grand old lady of abundance distributions.

Abstract:One of the central goals of community ecology is to understand the forces that maintain species diversity within communities. The traditional niche-assembly theory asserts that species live together in a community only when they differ from one another in resource uses. But this theory has some difficulties in explaining the diversity often observed in specie-rich communities such as tropical forests. As an alternative to the niche theory, Hubbell and other ecologists introduced a neutral model. Hubbell argues that the number of species in a community is controlled by species extinction and immigration or speciation of new species. Assuming that all individuals of all species in a trophically similar community are ecologically equivalent, Hubbell’s neutral theory predicts two important statistical distributions. One is the asymptotic log-series distribution for the metacommunities under point mutation speciation, and the other is the zero-sum multinomial distribution for both local communities under dispersal limitation and metacommunities under random fission speciation. Unlike the niche-assembly theory, the neutral theory takes similarity in species and individuals as a starting point for investigating species diversity. Based on the fundamental processes of birth, death, dispersal and speciation, the neutral theory provided the first mechanistic explanation of species abundance distribution commonly observed in natural communities. Since the publication of the neutral theory, there has been much discussion about it, pro and con. In this paper, we summarize recent progress in the assumption, prediction and speciation mode of the neutral theory, including progress in the theory itself, tests about the assumption of the theory, prediction and speciation mode at the metacommunity level. We also suggest that the most important task in the future is to bridge the niche-assembly theory and the neutral theory, and to add species differences to the neutral theory and more stochasticity to the niche theory.
Species Diversity in Local Neutral Communities

Abstract:We extend the neutral theory of macroecology by deriving biodiversity models (relative species abundance and species‐area relationships) in a local community‐metacommunity system in which the local community is embedded within the metacommunity. We first demonstrate that the local species diversity patterns converge to that of the metacommunity as the size (scale) of the embedded local community increases. This result shows that in continuous landscapes no sharp boundaries dividing the communities at the two scales exist; they are an artificial distinction made by the current spatially implicit neutral theory. Second, we remove the artificial restriction that speciation cannot occur in a local community, even if the effects of local speciation are small. Third, we introduce stochasticity into the immigration rate, previously treated as constant, and demonstrate that local species diversity is a function not only of the mean but also of the variance in immigration rate. High variance in immigration rates reduces species diversity in local communities. Finally, we show that a simple relationship exists between the fundamental diversity parameter of neutral theory and Simpson's index for local communities. Derivation of this relationship extends recent work on diversity indices and provides a means of evaluating the effect of immigration on estimates of the fundamental diversity parameter derived from relative species abundance data on local communities.

Abstract:1. Ecologists have long sought to derive assembly rules of ecological communities from the fundamental processes of population dynamics, but this goal has remained elusive. Neutral theory has reinvigorated the search by showing that patterns of relative species abundance closely resembling those actually observed arise under the assumption that, to a first approximation, all species are demographically identical on a per capita basis.2. Here a neutral model is proposed to incorporate all four fundamental processes of population dynamics: birth, death, immigration and emigration. This symmetric model demonstrates that patterns of relative species abundance are fully derivable from these basic processes of population dynamics.3. The theory derived extends the concept of community by showing that a continuum exists between large-scale ('metacommunity') and small-scale ('local community') processes, eliminating the artificial distinction between the two made by the current neutral theory and by the theory of island biogeography.4. The population-based species-abundance model describes very well the observed patterns of relative species abundance of tropical trees, breeding birds in the USA, aphids at Rothamsted, UK, and estuarine fishes in the north-east USA.5. The study also notes that while species assemblages may be well described by the neutral processes of population dynamics, the inference of mechanisms from pattern fitting is not warranted because one-to-one relationships between generating mechanisms and community patterns usually do not exist, either in the neutral realm or in the niche world.
A generalized neutral theory explains static and dynamic properties of biotic communities

Abstract:Understanding the forces shaping ecological communities is crucially important to basic science and conservation. In recent years, considerable progress was made in explaining communities using simple and general models, with neutral theory as a prominent example. However, while successful in explaining static patterns such as species abundance distributions, the neutral theory was criticized for making unrealistic predictions of fundamental dynamic patterns. Here we incorporate environmental stochasticity into the neutral framework, and show that the resulting generalized neutral theory is capable of predicting realistic patterns of both population and community dynamics. Applying the theory to real data (the tropical forest of Barro-Colorado Island), we find that it better fits the observed distribution of short-term fluctuations, the temporal scaling of such fluctuations, and the decay of compositional similarity with time, than the original theory, while retaining its power to explain static patterns of species abundance. Importantly, although the proposed theory is neutral (all species are functionally equivalent) and stochastic, it is a niche-based theory in the sense that species differ in their demographic responses to environmental variation. Our results show that this integration of niche forces and stochasticity within a minimalistic neutral framework is highly successful in explaining fundamental static and dynamic characteristics of ecological communities.

Abstract:The neutral theory of biodiversity purports that patterns in the distribution and abundance of species do not depend on adaptive differences between species (i.e. niche differentiation) but solely on random fluctuations in population size ("ecological drift"), along with dispersal and speciation. In this framework, the ultimate driver of biodiversity is speciation. However, the original neutral theory made strongly simplifying assumptions about the mechanisms of speciation, which has led to some clearly unrealistic predictions. In response, several recent studies have combined neutral community models with more elaborate speciation models. These efforts have alleviated some of the problems of the earlier approaches, while confirming the general ability of neutral theory to predict empirical patterns of biodiversity. However, the models also show that the mode of speciation can have a strong impact on relative species abundances. Future work should compare these results to diversity patterns arising from non-neutral modes of speciation, such as adaptive radiations.

A Nearly Neutral Model of Biodiversity.

Abstract:S. P. Hubbell's unified neutral theory of biodiversity has stimulated much new thinking about biodiversity. However, empirical support for the neutral theory is limited, and several observations are inconsistent with the predictions of the theory, including positive correlations between traits associated with competitive ability and species abundance and correlations between species diversity and ecosystem functioning. The neutral theory can be extended to explain these observations by allowing species to differ slightly in their competitive ability (fitness). Here, we show that even slight differences in fecundity can greatly reduce the time to extinction of competitors even when the community size is large and dispersal is spatially limited. In this case, species richness is dramatically reduced, and a markedly different species abundance distribution is predicted than under pure neutrality. In the nearly neutral model, species co-occur in the same community not because of, but in spite of, ecological differences. The more competitive species with higher fecundity tend to have higher abundance both in the metacommunity and in local communities. The nearly neutral perspective provides a theoretical framework that unites the sampling model of the neutral theory with theory of biodiversity affecting ecosystem function.
Theory predicts a rapid transition from niche-structured to neutral biodiversity patterns across a speciation-rate gradient

Abstract:A central challenge in community ecology is to predict patterns of biodiversity with mechanistic models. The neutral model of biodiversity is a simple model that appears to provide parsimonious and accurate predictions of biodiversity patterns in some ecosystems, even though it ignores processes such as species interactions and niche structure. In a recent paper, we used analytical techniques to reveal why the mean predictions of the neutral model are robust to niche structure in high diversity but not low-diversity ecosystems. In the present paper, we explore this phenomenon further by generating stochastic simulated data from a spatially implicit hybrid niche-neutral model across different speciation rates. We compare the resulting patterns of species richness and abundance with the patterns expected from a pure neutral and a pure niche model. As the speciation rate in the hybrid model increases, we observe a surprisingly rapid transition from an ecosystem in which diversity is almost entirely governed by niche structure to one in which diversity is statistically indistinguishable from that of the neutral model. Because the transition is rapid, one prediction of our abstract model is that high-diversity ecosystems such as tropical forests can be approximated by one simple model—the neutral model—whereas low-diversity ecosystems such as temperate forests can be approximated by another simple model—the niche model. Ecosystems that require the hybrid model are predicted to be rare, occurring only over a narrow range of speciation rates.

Abstract:1. The neutral theory of biodiversity provides a simple yet elegant explanation of species diversity patterns. By specifying speciation rates, dispersal and community size, and assuming that all individuals in a community are ecologically identical, the theory generates species abundance distributions that are remarkably similar to those observed in nature. 2. Here we show that incorporation of the Allee effect in a neutral community results in considerable decrease in species richness and radically different dominance-diversity curves, with an excess of both very abundant and very rare species but a shortage of intermediate species, than predicted by the current neutral model. 3. We also find that even a small Allee effect can cause a considerable decline in the time of species coexistence. However, dispersal limitation within a community indeed enhances coexistence as presumed by Hubbell's theory, but its effect is limited and is probably insufficient to negate the ubiquitous small-population disadvantages caused by the Allee effect and other agents alike. 4. The remarkably good fit between the predictions of neutral theory and certain observations implies that either the Allee effect is not important, which seems unlikely, or that other stabilizing mechanisms (i.e. rare species advantages, perhaps resulting from interspecific niche differentiation) oppose the Allee effect.
Scaling Biodiversity under Neutrality

Abstract:To better understand biodiversity scaling, it may be useful to characterize the biodiversity scaling relationships that arise from the neutral perspective. This exercise will help in formulating quantitative null hypotheses for observed biodiversity scaling relationships. Here we use the term biodiversity to refer not only to species richness, but also to relative species abundance, and biodiversity scaling to refer to how patterns of biodiversity change on increasing sampling (spatial) scales. The study of biodiversity includes questions about the spatial dispersion and geographic range of species, relative species abundance, endemism, and beta diversity, the turnover of species across landscapes. A full discussion of all-taxa biodiversity scaling in the context of neutral theory is beyond the scope of the present theory because the theory currently applies only to communities of trophically similar species (a tree community, for example). It is also individual based rather than biomass based. Despite these limitations neutral theory is nevertheless a mechanistic, dynamical theory of community assembly based on fundamental demographic processes (birth, death, dispersal, speciation) – even though its postulated assembly rules are extremely simple. Under current neutral theory, speciation, ecological drift (demographic stochasticity in birth and deaths), and dispersal govern the presence or absence and the abundance of species in communities over local to global scales. Extinction is also critically important, but under neutrality, the extinction rate can be predicted once the other three processes are known.

Abstract:Niche and neutral theory are two prevailing, yet much debated, ideas in ecology proposed to explain the patterns of biodiversity. Whereas niche theory emphasizes selective differences between species and interspecific interactions in shaping the community, neutral theory supposes functional equivalence between species and points to stochasticity as the primary driver of ecological dynamics. In this work, we draw a bridge between these two opposing theories. Starting from a Lotka-Volterra (LV) model with demographic noise and random symmetric interactions, we analytically derive the stationary population statistics and species abundance distribution (SAD). Using these results, we demonstrate that the model can exhibit three classes of SADs commonly found in niche and neutral theories and found conditions that allow an ecosystem to transition between these various regimes. Thus, we reconcile how neutral-like statistics may arise from a diverse community with niche differentiation.

Abstract:Neutral models which assume ecological equivalence between species provide null models for community assembly. In Hubbell's Unified Neutral Theory of Biodiversity (UNTB), many local communities are connected to a single metacommunity through differing immigration rates. Our ability to fit the full multi-site UNTB has hitherto been limited by the lack of a computationally tractable and accurate algorithm. We show that a large class of neutral models with this mainland-island structure but differing local community dynamics converge in the large population limit to the hierarchical Dirichlet process. Using this approximation we developed an efficient Bayesian fitting strategy for the multi-site UNTB. We can also use this approach to distinguish between neutral local community assembly given a non-neutral metacommunity distribution and the full UNTB where the metacommunity too assembles neutrally. We applied this fitting strategy to both tropical trees and a data set comprising 570,851 sequences from 278 human gut microbiomes. The tropical tree data set was consistent with the UNTB but for the human gut neutrality was rejected at the whole community level. However, when we applied the algorithm to gut microbial species within the same taxon at different levels of taxonomic resolution, we found that species abundances within some genera were almost consistent with local community assembly. This was not true at higher taxonomic ranks. This suggests that the gut microbiota is more strongly niche constrained than macroscopic organisms, with different groups adopting different functional roles, but within those groups diversity may at least partially be maintained by <a class="link-external link-http" href="http://neutrality.We" rel="external noopener nofollow">this http URL</a> also observed a negative correlation between body mass index and immigration rates within the family Ruminococcaceae.

Abstract:The Theory of Island Biogeography (TIB) predicts how area and isolation influence species richness equilibrium on insular habitats. However, the TIB remains silent about functional trait composition and provides no information on the scaling of functional diversity with area, an observation that is now documented in many systems. To fill this gap, we develop a probabilistic approach to predict the distribution of a trait as a function of habitat area and isolation, extending the TIB beyond the traditional species-area relationship. We compare model predictions to the body-size distribution of piscivorous and herbivorous fishes found on tropical reefs worldwide. We find that small and isolated reefs have a higher proportion of large-sized species than large and connected reefs. We also find that knowledge of species body-size and trophic position improves the predictions of fish occupancy on tropical reefs, supporting both the allometric and trophic theory of island biogeography. The integration of functional ecology to island biogeography is broadly applicable to any functional traits and provides a general probabilistic approach to study the scaling of trait distribution with habitat area and isolation.

Density Dependence Explains Tree Species Abundance and Diversity in Tropical Forests.

Abstract:The recurrent patterns in the commonness and rarity of species in ecological communities—the relative species abundance—have puzzled ecologists for more than half a century1,2. Here we show that the framework of the current neutral theory in ecology3,4,5,6,7,8,9,10 can easily be generalized to incorporate symmetric density dependence11,12,13,14. We can calculate precisely the strength of the rare-species advantage that is needed to explain a given RSA distribution. Previously, we demonstrated that a mechanism of dispersal limitation also fits RSA data well3,4. Here we compare fits of the dispersal and density-dependence mechanisms for empirical RSA data on tree species in six New and Old World tropical forests and show that both mechanisms offer sufficient and independent explanations. We suggest that RSA data cannot by themselves be used to discriminate among these explanations of RSA patterns15—empirical studies will be required to determine whether RSA patterns are due to one or the other mechanism, or to some combination of both.

Abstract:The equilibrium theory of island biogeography is a widely applied dynamic theory proposed in the 1960s to explain why islands have coherent differences in species richness. Here, we show that the number of climatic niches on islands is also an important predictor of the species richness of plants, herpetofauna and land birds, and we therefore propose a model called the niche‐based theory of island biogeography. The equilibrium theory of island biogeography (ETIB) is a widely applied dynamic theory proposed in the 1960s to explain why islands have coherent differences in species richness. The development of the ETIB was temporarily challenged in the 1970s by the alternative static theory of ecological impoverishment (TEI). The TEI suggests that the number of species on an island is determined by its number of habitats or niches but, with no clear evidence relating species richness to the number of niches however, the TEI has been almost dismissed as a theory in favour of the original ETIB. Here, we show that the number of climatic niches on islands is an important predictor of the species richness of plants, herpetofauna and land birds. We therefore propose a model called the niche‐based theory of island biogeography (NTIB), based on the MacroEcological Theory on the Arrangement of Life (METAL), which successfully integrates the number of niches sensu Hutchinson into ETIB. To account for greater species turnover at the beginning of colonisation, we include higher initial extinction rates. When we test our NTIB for resident land birds in the Krakatau Islands, it reveals a good correspondence with observed species richness, immigration and extinction rates. Provided the environmental regime remains unchanged, we estimate that the current species richness at equilibrium is ~45 species (range between 38.39 and 61.51). Our NTIB provides better prediction because it counts for changes in species richness with latitude, which is not considered in any theory of island biogeography.

A Generalized Model of Island Biogeography.

Abstract:MacArthur and Wilson's equilibrium theory is one of the most influential theories in ecology. Although evolution on islands is to be important to island biodiversity, speciation has not been well integrated into island biogeography models. By incorporating speciation and factors influencing it into the MacArthur-Wilson model, we propose a generalized model unifying ecological and evolutionary processes and island features. Intra-island speciation may play an important role in both island species richness and endemism, and the contribution of speciation to local species diversity may eventually be greater than that of immigration under certain conditions. Those conditions are related to the per species speciation rate, per species extinction rate, and island features, and they are independent of immigration rate. The model predicts that large islands will have a high, though not the highest, proportional endemism when other parameters are fixed. Based on the generalized model, changes in species richness and endemism on an oceanic island over time were predicted to be similar to empirical observations. Our model provides an ideal starting point for re-evaluating the role of speciation and re-analyzing available data on island species diversity, especially those biased by the MacArthur-Wilson model.
Asymmetry In Species Regional Dispersal Ability And The Neutral Theory

Abstract:The neutral assumption that individuals of either the same or different species share exactly the same birth, death, migration, and speciation probabilities is fundamental yet controversial to the neutral theory. Several theoretical studies have demonstrated that a slight difference in species per capita birth or death rates can have a profound consequence on species coexistence and community structure. Whether asymmetry in migration, a vital demographic parameter in the neutral model, plays an important role in community assembly still remains unknown. In this paper, we relaxed the ecological equivalence assumption of the neutral model by introducing differences into species regional dispersal ability. We investigated the effect of asymmetric dispersal on the neutral local community structure. We found that per capita asymmetric dispersal among species could reduce species richness of the local community and result in deviations of species abundance distributions from those predicted by the neutral model. But the effect was moderate compared with that of asymmetries in birth or death rates, unless very large asymmetries in dispersal were assumed. A large difference in species dispersal ability, if there is, can overwhelm the role of random drift and make local community dynamics deterministic. In this case, species with higher regional dispersal abilities tended to dominate in the local community. However, the species abundance distribution of the local community under asymmetric dispersal could be well fitted by the neutral model, but the neutral model generally underestimated the fundamental biodiversity number but overestimated the migration rate in such communities.

Abstract:The neutral theory of biodiversity provides a powerful framework for modeling macroecological patterns and interpreting species assemblages. However, there remain several unsolved problems, including the effect of relaxing the assumption of strict neutrality to allow for empirically observed variation in vital rates and the 'problem of time'-empirically measured coexistence times are much shorter than the prediction of the strictly neutral drift model. Here, we develop a nearly neutral model that allows for differential birth and death rates of species. This model provides an approach to study species coexistence away from strict neutrality.Based on Moran's neutral model, which assumes all species in a community have the same competitive ability and have identical birth and death rates, we developed a model that includes birth-death trade-off but excludes speciation. This model describes a wide range of asymmetry from strictly neutral to nearly neutral to far from neutral and is useful for analyzing the effect of drift on species coexistence. Specifically, we analyzed the effects of the birth-death trade-off on the time and probability of species coexistence and quantified the loss of biodiversity (as measured by Simpson's diversity) due to drift by varying species birth and death rates.We found (i) a birth-death trade-off operating as an equalizing force driven by demographic stochasticity promotes the coexistence of nearly neutral species. Species near demographic trade-offs (i.e. fitness equivalence) can coexist even longer than that predicted by the strictly neutral model; (ii) the effect of birth rates on species coexistence is very similar to that of death rates, but their compensatory effects are not completely symmetric; (iii) ecological drift over time produces a march to fixation. Trade-off-based neutral communities lose diversity more slowly than the strictly neutral community, while non-neutral communities lose diversity much more rapidly; and (iv) nearly neutral systems have substantially shorter time of coexistence than that of neutral systems. This reduced time provides a promising solution to the problem of time.

Abstract:Statistical mechanics of relative species abundance (RSA) patterns in biological networks is presented. The theory is based on multispecies replicator dynamics equivalent to the Lotka–Volterra equation, with diverse interspecies interactions. Various RSA patterns observed in nature are derived from a single parameter related to productivity or maturity of a community. The abundance distribution is formed like a widely observed left-skewed lognormal distribution. It is also found that the “canonical hypothesis” is supported in some parameter region where the typical RSA patterns are observed. As the model has a general form, the result can be applied to similar patterns in other complex biological networks, e.g. gene expression.

Abstract:Theoretical predictions for biodiversity patterns are typically derived under the assumption that ecological systems have reached a dynamic equilibrium. Yet, there is increasing evidence that various aspects of ecological systems, including (but not limited to) species richness, are not at equilibrium. Here, we use simulations to analyse how biodiversity patterns unfold through time. In particular, we focus on the relative time required for various biodiversity patterns (macroecological or phylogenetic) to reach equilibrium. We simulate spatially explicit metacommunities according to the Neutral Theory of Biodiversity (NTB) under three modes of speciation, which differ in how evenly a parent species is split between its two daughter species. We find that species richness stabilizes first, followed by species area relationships (SAR) and finally species abundance distributions (SAD). The difference in timing of equilibrium between these different macroecological patterns is the largest when the split of individuals between sibling species at speciation is the most uneven. Phylogenetic patterns of biodiversity take even longer to stabilize (tens to hundreds of times longer than species richness) so that equilibrium predictions from neutral theory for these patterns are unlikely to be relevant. Our results suggest that it may be unwise to assume that biodiversity patterns are at equilibrium and provide a first step in studying how these patterns unfold through time.
