Abstract:Orchards are a biologically relevant class of phylogenetic networks as they can describe treelike evolutionary histories augmented with horizontal transfer events. Moreover, the class has attractive mathematical characterizations that can be exploited algorithmically. On the other hand, undirected orchard networks have hardly been studied yet. Here, we prove that deciding whether an undirected, binary phylogenetic network is an orchard -- or equivalently, whether it has an orientation that makes it a rooted orchard -- is NP-hard. For this, we introduce a new characterization of undirected orchards which could be useful for proving positive results.

Abstract:In this letter we study dynamical tunneling in highly excited symmetric molecules. The role of classical phase space structures like resonances and chaos on the tunneling splittings are illustrated using the water molecule as an example. It is argued that the enhancements in the splittings due to resonances (near-integrable phase space) and due to chaos (mixed phase space) are best understood away from the fluctuations associated with avoided crossings. In particular we provide an essential difference between the two mechanisms in terms of high order perturbation theory. The analysis, apart from testing the validity of a perturbative approach, suggests such systems as prime candidates for studying dynamical tunneling.

Making a Network Orchard by Adding Leaves

Abstract:Phylogenetic networks are used to represent the evolutionary history of species. Recently, the new class of orchard networks was introduced, which were later shown to be interpretable as trees with additional horizontal arcs. This makes the network class ideal for capturing evolutionary histories that involve horizontal gene transfers. Here, we study the minimum number of additional leaves needed to make a network orchard. We demonstrate that computing this proximity measure for a given network is NP-hard and describe a tight upper bound. We also give an equivalent measure based on vertex labellings to construct a mixed integer linear programming formulation. Our experimental results, which include both real-world and synthetic data, illustrate the effectiveness of our implementation.

Abstract:Phylogenetic networks are used in biology to represent evolutionary histories. The class of orchard phylogenetic networks was recently introduced for their computational benefits, without any biological justification. Here, we show that orchard networks can be interpreted as trees with additional \emph{horizontal} arcs. Therefore, they are closely related to tree-based networks, where the difference is that in tree-based networks the additional arcs do not need to be horizontal. Then, we use this new characterization to show that the space of orchard networks is connected under the rNNI rearrangement move, with a diameter of at most $4kn+n\lceil \log_2(n) \rceil +2k+6n-8$.

Approach for modeling single branches of meadow orchard trees with 3D point clouds

Abstract:The cultivation of orchard meadows provides an ecological benefit for biodiversity, which is significantly higher than in intensively cultivated orchards. The goal of this research is to create a tree model to automatically determine possible pruning points for stand-alone trees within meadows. The algorithm which is presented here is capable of building a skeleton model based on a pre-segmented photogrammetric 3D point cloud. Good results were achieved in assigning the points to their leading branches and building a virtual tree model, reaching an overall accuracy of 95.19 %. This model provided the necessary information about the geometry of the tree for automated pruning.

A Unifying Characterization of Tree-based Networks and Orchard Networks using Cherry Covers

Abstract:Phylogenetic networks are used to study evolutionary relationships between species in biology. Such networks are often categorized into classes by their topological features, which stem from both biological and computational motivations. We study two network classes in this paper: tree-based networks and orchard networks. Tree-based networks are those that can be obtained by inserting edges between the edges of an underlying tree. Orchard networks are a recently introduced generalization of the class of tree-child networks. Structural characterizations have already been discovered for tree-based networks; this is not the case for orchard networks. In this paper, we introduce cherry covers---a unifying characterization of both network classes---in which we decompose the edges of the networks into so-called cherry shapes and reticulated cherry shapes. We show that cherry covers can be used to characterize the class of tree-based networks as well as the class of orchard networks. Moreover, we also generalize these results to non-binary networks.

Abstract:Phylogenetic networks are increasingly being considered better suited to represent the complexity of the evolutionary relationships between species. One class of phylogenetic networks that have received a lot of attention recently is the class of orchard networks, which is composed of networks that can be reduced to a single leaf using cherry reductions. Cherry reductions, also called cherry-picking operations, remove either a leaf of a simple cherry (sibling leaves sharing a parent) or a reticulate edge of a reticulate cherry (two leaves whose parents are connected by a reticulate edge). In this article, we present a fixed-parameter tractable algorithm to solve the problem of finding a maximum agreement cherry-reduced subnetwork (MACRS) between two rooted binary level-1 networks. This is the first exact algorithm proposed to solve the MACRS problem. As proven in an earlier work, there is a direct relationship between finding an MACRS and calculating a distance based on cherry operations. As a result, the proposed algorithm also provides a distance that can be used for the comparison of level-1 networks .

Abstract:We establish a group-action version of the Szemerédi-Trotter theorem over any field, extending Bourgain's result for the group $\mathrm{SL}_2(k)$. As an Elekes-Szabó-type application, we obtain quantitative bounds on the number of collinear triples on reducible cubic surfaces in $\mathbb{P}^3(k)$, where $k = \mathbb{F}_{q}$ and $k = \mathbb{C}$, thereby improving a recent result by Bays, Dobrowolski, and the second author.

Mathematical Model of Light Interception of Apple Orchard

Abstract:The meteorological theories were used to establish the mathematical model of the light interception of apple trees at different latitudes, in different row orientation, with three tree form. (spindle, cone, and cylinder). The optimum schemes were given for selecting tree forms, row spacings, tree heights and canopy diameters, under the light interception more than 25%. The analysis of the example has shown that the computing results agreed with expertise and production practice. The reference plans were given for rational growing of apple orchard. This investigation will be instrumental to abundant light interception and suitable pruning.

Abstract:Phylogenetic networks are an extension of phylogenetic trees that allow for the representation of reticulate evolution events. One of the classes of networks that has gained the attention of the scientific community over the last years is the class of orchard networks, that generalizes tree-child networks, one of the most studied classes of networks. In this paper we focus on the combinatorial and algorithmic problem of the generation of orchard networks, and also of tree-child networks. To this end, we use that these networks are defined as those that can be recovered by a reversing a certain reduction process. Then, we show how to choose a ``minimum'' reduction process among all that can be applied to a network, and hence we get a unique representation of the network that, in fact, can be given in terms of sequences of pairs of integers, whose length is related to the number of leaves and reticulations of the network. Therefore, the generation of networks is reduced to the generation of such sequences of pairs. Our main result is a recursive method for the efficient generation of all minimum sequences, and hence of all orchard (or tree-child) networks with a given number of leaves and reticulations. An implementation in C of the algorithms described in this paper, along with some computational experiments, can be downloaded from the public repository <a class="link-external link-https" href="https://github.com/gerardet46/OrchardGenerator" rel="external noopener nofollow">this https URL</a>. Using this implementation, we have computed the number of orchard networks with at most 6 leaves and 8 reticulations.

Abstract:Alternate bearing, the cyclic pattern of heavy and light fruit crops in fruit species, is a complex phenomenon influenced by both internal and external influences in an orchard. The impact of direct interactions practically realized through grafting and indirect interactions, which would be practically realized through pollination between two plants using the resource budget model was introduced in Prasad et al. (2017). We have observed a fascinating phenomenon in our study, where the introduction of mixed interaction (direct and indirect) within a coupled map lattice not only fosters intricate dynamics but also gives rise to the intriguing concept of anti-synchronization. This remarkable phenomenon entails a synchronized pattern among paired plants, wherein one plant yields a crop in a given year while the other plant in the subsequent year. In an orchard comprising 2L2 trees, grafting, and pollination result in a distinct temporal pattern. Specifically, during a given period, approximately L2 trees undergo an on-year, while the remaining trees experience an off-year. This cyclic alternation enables the total production of 2L2 trees to remain constant each year. We utilized two coupled tent map systems to derive the condition for the stability of the onset of the anti-synchronization state analytically. Our findings demonstrate that the strength of interaction plays a significant role in the occurrence of anti-synchronization thereby controlling alternate bearing. In general, our results provide insights into the interactions involved in the phenomenon of alternate bearing in an orchard and may have practical implications for sustainable and efficient crop production.

Tree Morphology for Phenotyping from Semantics-Based Mapping in Orchard Environments

Abstract:Measuring tree morphology for phenotyping is an essential but labor-intensive activity in horticulture. Researchers often rely on manual measurements which may not be accurate for example when measuring tree volume. Recent approaches on automating the measurement process rely on LIDAR measurements coupled with high-accuracy GPS. Usually each side of a row is reconstructed independently and then merged using GPS information. Such approaches have two disadvantages: (1) they rely on specialized and expensive equipment, and (2) since the reconstruction process does not simultaneously use information from both sides, side reconstructions may not be accurate. We also show that standard loop closure methods do not necessarily align tree trunks well. In this paper, we present a novel vision system that employs only an RGB-D camera to estimate morphological parameters. A semantics-based mapping algorithm merges the two-sides 3D models of tree rows, where integrated semantic information is obtained and refined by robust fitting algorithms. We focus on measuring tree height, canopy volume and trunk diameter from the optimized 3D model. Experiments conducted in real orchards quantitatively demonstrate the accuracy of our method.

Trinets encode orchard phylogenetic networks

Abstract:Rooted triples, rooted binary phylogenetic trees on three leaves, are sufficient to encode rooted binary phylogenetic trees. That is, if $\mathcal T$ and $\mathcal T'$ are rooted binary phylogenetic $X$-trees that infers the same set of rooted triples, then $\mathcal T$ and $\mathcal T'$ are isomorphic. However, in general, this sufficiency does not extend to rooted binary phylogenetic networks. In this paper, we show that trinets, phylogenetic network analogues of rooted triples, are sufficient to encode rooted binary orchard networks. Rooted binary orchard networks naturally generalise rooted binary tree-child networks. Moreover, we present a polynomial-time algorithm for building a rooted binary orchard network from its set of trinets. As a consequence, this algorithm affirmatively answers a previously-posed question of whether there is a polynomial-time algorithm for building a rooted binary tree-child network from the set of trinets it infers.

Abstract:We introduce the Orchard crossing number, which is defined in a similar way to the well-known rectilinear crossing number. We compute the Orchard crossing number for some simple families of graphs. We also prove some properties of this crossing number. Moreover, we define a variant of this crossing number which is tightly connected to the rectilinear crossing number, and compute it for some simple families of graphs.

Abstract:The architecture of apple trees plays a pivotal role in shaping their growth and fruit-bearing potential, forming the foundation for precision apple management. Traditionally, 2D imaging technologies were employed to delineate the architectural traits of apple trees, but their accuracy was hampered by occlusion and perspective ambiguities. This study aimed to surmount these constraints by devising a 3D geometry-based processing pipeline for apple tree structure segmentation and architectural trait characterization, utilizing point clouds collected by a terrestrial laser scanner (TLS). The pipeline consisted of four modules: (a) data preprocessing module, (b) tree instance segmentation module, (c) tree structure segmentation module, and (d) architectural trait extraction module. The developed pipeline was used to analyze 84 trees of two representative apple cultivars, characterizing architectural traits such as tree height, trunk diameter, branch count, branch diameter, and branch angle. Experimental results indicated that the established pipeline attained an R2 of 0.92 and 0.83, and a mean absolute error (MAE) of 6.1 cm and 4.71 mm for tree height and trunk diameter at the tree level, respectively. Additionally, at the branch level, it achieved an R2 of 0.77 and 0.69, and a MAE of 6.86 mm and 7.48° for branch diameter and angle, respectively. The accurate measurement of these architectural traits can enable precision management in high-density apple orchards and bolster phenotyping endeavors in breeding programs. Moreover, bottlenecks of 3D tree characterization in general were comprehensively analyzed to reveal future development.

Abstract:A computer model of branching responses of apple trees (Malus domestica) with different levels of pruning schemes is presented. The model simulates the number and distributions of the axillary production along one-year-old parent branches using the Hidden Semi-Markov Chain (HSMC). Results show that (a) simulation system efficiently provides the required information at the desired level of accuracy, and (b) the branch growth model is extremely well calibrated against real apple trees and (c) the system can simulate many interesting growth situations with direct feedback from the different levels of pruning schemes presenting the parent branches' characteristics, such as, location of flower, fruit setting, and so on. The method used in this paper aims at providing a quantitative tool for orchard management in horticultural education, particularly with regard to pruning practices. © 2009 Springer Berlin Heidelberg.
Once Common, Long in Decline: Dynamics of Traditional Orchards in a Central European Landscape

Abstract:Traditional orchards are distinctive features of cultural landscapes in Central Europe. Despite their high level of ecological importance, they are in decline, and comprehensive spatial data over broad extents, which could enable a trend analysis, are lacking. We analysed traditional orchard maps from 1952 to 1967 and a map from 2010, generated via aerial image interpretation, for the state of Hesse (ca. 21,115 km2), which has the second largest share of traditional orchards in Germany. We aimed to (1) quantify long-term orchard dynamics, (2) compare orchard characteristics in terms of topographical, ecological, and socioeconomic factors, and (3) identify key drivers of orchard loss. We found that the number and area of orchards have clearly decreased across Hesse, with varying local and regional patterns. Further, historically old orchards tended to have a larger area, higher shape complexity, and were located closer to settlements, highways, and neighbouring orchards. In contrast, newly established orchards were often found at higher elevations and on steeper slopes. Finally, the three historical orchard hotspots also experienced the most notable losses driven by different factors, namely the expansion of Artificial Surfaces, Residential Buildings, and Agricultural Land. We highlight the importance of such multitemporal spatial data for a wide range of ecological applications, and we encourage the use of novel technologies to support geospatial analyses in the future.
